Whole cell proteome analysis of Huh-7 Lunet and HEK293 cells

ABSTRACT: O’nyong-nyong virus (ONNV) is an arthritogenic alphavirus whose replication depends on host cell factors. In this study, we investigated the cellular basis underlying the restricted replication of ONNV in human hepatoma Lunet cells compared to permissive HEK293 cells. To identify host factors associated with ONNV permissivity, we performed comparative shotgun proteomics using high-resolution liquid chromatography–tandem mass spectrometry (LC-MS/MS). Whole-cell lysates from Lunet and HEK293 cells were analyzed in a label-free quantitative workflow. Proteins were identified and quantified using MaxQuant against the human UniProt reference proteome. The proteomics analysis revealed differential protein expression profiles between the two cell lines and identified the absence of the host factor FHL1 in Lunet cells, a protein previously implicated in alphavirus RNA replication. These LC-MS data provided the basis for subsequent functional experiments linking host factor availability to viral replication efficiency and viral adaptation.
