Proteomic profiling of human left ventricular extracellular matrix

ABSTRACT: Proteomic analysis of decellularized human left ventricular extracellular matrix used for engineering humanized heart tissues. Data were generated to characterize ECM composition supporting cardiotoxicity assessment in a recellularized engineered heart tissue platform.

Project description:Rat left ventricular tissue LC-MSMS.Rat left ventricular tissue proteins from different groups were extracted and quantified using the BCA Protein Assay Kit (Thermo Fisher Scientific, USA). The proteins were then labeled with tandem mass tags (TMT). TMT6/10 (Pierce, USA) with different reporter ions (126-131 Da) were applied as isobaric tags for relative quantification. Then the labeled peptide aliquots were combined for fractionation and further LC-MS analysis. The LC–MS/MS analysis was carried out in Capitbalbio Technology by using Q Exactive mass spectrometer (Thermo Fisher Scientific, USA). Twenty most intense precursor ions from a survey scan were selected for MS/MS detected in Orbitrap analyser. All the tandem mass spectra were produced by higher-energy collision dissociation (HCD) method. The MS/MS data was collected and searched against the Oryctolagus cuniculus database using the Sequest algorithms. A protein with fold change≥1.5, and the presence of least 2 unique peptides with a P value <0.05, was considered to be differentially expressed protein (DEP). Finally, DEPs were analyzed by reference to three key databases: Gene Ontology (GO), Kyoto Encyclopedia of Genes and Genomes (KEGG), Reactome and the Clusters of Orthologous Groups (COG).

Transcriptional profiling of left ventricle and peripheral blood cells in rats with post-myocardial infarction

Project description:Myocardial infarction (MI) often results in left ventricular (LV) remodeling followed by heart failure (HF). It is of great clinical importance to understand the molecular mechanisms that trigger transition from compensated LV injury to HF and to identify relevant diagnostic biomarkers. In this study, we performed transcriptional profiling of LVs in rats with a wide range of experimentally induced infarct sizes and of peripheral blood mononuclear cells (PBMCs) in animals that developed HF. We used microarrays to investigate gene expression in the left ventricle (LV) accompanying myocardial infarction and concomitant heart failure (HF) in a well validated model of post-infarcted heart failure and to evaluate their reflection in peripheral blood mononuclear cells (PBMCs) Myocardial infarction (MI) was induced in male Wistar rats by ligation of the proximal left coronary artery. The sham-operated group (control group) was subjected to the same protocol, except that the suture was not tied around the proximal left coronary artery. Sham-operated rats (n=6) and rats with small (n=6), moderate (n=6), and large (n=5) MI size were included into the experiment two months after the operation. Then, left ventricules and blood samples were obtained for RNA extraction and hybridization on Affymetrix microarrays. Microarrays were used to compare the LV and PBMCs transcriptomes of control and experimental animals. The development of heart failure was estimated by echocardiography and catheterization.

Molecular remodeling of ion channels, exchangers and pumps in atrial and ventricular myocytes in ischemic cardiomyopathy: left ventricle DCM

Project description:We wanted to see whether the set of affected genes in ischemic cardiomyopathy (ICM) is the same or different as compared to dilated cardiomyopathy (DCM). To find this out, we placed the single DCM sample on the same microarray slide with the ICM samples. Analysis of microarray data with ICM samples only showed 63 affected genes, while that carried out with 2 ICM samples PLUS one DCM sample reduced this number to just four genes. From this result we conclude that ICM and DCM affect different sets of genes in ventricular myocytes. Keywords: Expression profiling by array From the associated publication: To find out whether the splice microarray results reported in Table 3 are disease-type specific, we supplemented the same splice microarray of ICM ventricular myocytes with one additional sample prepared from left ventricle of a 41-years old dilated cardiomyopathy male donor. The top-list ANOVA gene score annotation for combined altered CE&P genes in ventricular myocytes (Table 3) was reduced from 63 to just 4 genes (FXYD1 (Gfold = +2.4), HCN2 (-1.5), GLRA1 (-1.8) and GJC1 (-2.3)).
