Project description:During the resolution of inflammation macrophages engulf apoptotic polymorphonuclear cells (PMN) and can accumulate large numbers of their corpses. Here we report that resolution-phase-macrophages acquire the neutrophil-derived glycoprotein lactoferrin (Lf) in vivo and ex vivo and process it to short fragments. During the onset and resolving phases of inflammation in murine peritonitis and bovine mastitis Lf fragments of 15 and 17 kDa occurred in various body fluids, and the murine fragmentation and release were mediated by macrophages. The 17 kDa fragment contained two bioactive tripeptides, FKD and FKE that promoted human macrophage reprogramming to a pro-resolving phenotype. At low concentrations (1-10 M) this was reflected by inhibition of LPS-induced TNFand IL-6 secretion and increased IL-10 levels. Both peptides inhibited ERK and cJun activation following macrophage exposure to LPS. In addition, FKD, and to a lesser extent FKE, promoted neutrophil-mediated resolution at high concentrations (30-100 M) by enhancing the formation of cytokine-scavenging aggregated NETs at low cellular density. Project description:Adenosine-to-inosine (A-to-I) RNA editing catalyzed by ADAR1 plays essential roles in the regulation of diverse molecular and cellular processes both under physiological conditions and in the disease states, including cancer. However, mechanisms governing the protein abundance and activity of ADAR1, particularly of its constitutively-expressed and ubiquitous form, ADAR1p110, are largely unknown. Here, we report the E3 ubiquitin ligase SMURF2 as an essential positive regulator of ADAR1p110. We show that SMURF2 directly interacts with ADAR1p110, oligo-ubiquitinates it in an E3 ubiquitin ligase-dependent manner, and stabilizes ADAR1p110 expression by reducing its proteolysis through the proteasomal and lysosomal degradation pathways. The ability of SMURF2 to positively regulate ADAR1p110 was observed in different types of human cells and tissues, and in mouse tissues derived from Smurf2 knock-out and wild-type animals. Further investigations uncovered that SMURF2 regulates ADAR1p110 through its ubiquitination on K744 residue. Mutation of K744 to arginine (K744R), which is also linked to several human disorders, abolished SMURF2-mediated protection of ADAR1p110 from the proteolysis and inactivated its RNA editing activity. Additionally, SMURF2 showed a significant impact on ADAR1p110 protein-protein interactions, influencing its stability and functions. Altogether, these findings reveal SMURF2 as a multilayer regulator of ADAR1p110, governing its protein expression, interactions and functions.

Project description:Kaposi’s Sarcoma Herpesvirus (KSHV) is the causative agent of Kaposi’s Sarcoma (KS) and isassociated with primary effusion lymphoma (PEL), multicentric Castleman’s disease (MCD) and two inflammatory diseases. KSHV-associated cancers are primarily associated with genes expressed during latency, while other pathologies are associated with lytic gene expression. The major lytic switch of the virus, RTA, interacts with cellular machinery to co-opt the host ubiquitin proteasome system to evade the immune response as well as activate the program of lytic replication. Through SILAC labeling, ubiquitin remnant enrichment and mass spectrometry, we have analyzed the RTA dependent ubiquitin-modified proteome. We identified RTA dependent changes in the populations of polyubiquitin chains, as well as changes in ubiquitinated proteins in both cells expressing RTA and naturally infected cells following lytic reactivation. We observed an enrichment of proteins that are also reported to be SUMOylated, suggesting that RTA, a SUMO targeting ubiquitin ligase, may function to alleviate a SUMO dependent block to lytic reactivation. RTA targeted substrates directly through a ubiquitin ligase domain dependent mechanism as well as indirectly through cellular ubiquitin ligases, including RAUL. Our ubiquitome analysis revealed an RTA dependent mechanism of immune evasion. We provide evidence of inhibition of TAP dependent peptide transport, resulting in decreased HLA complex stability. Project description:The shoot apical meristem (SAM) of angiosperm plants is a highly organized minute structure that gives rise to all above-ground organs. The SAM is divided into three different functional domains. The central zone (CZ) at the SAM tip harbors the self-renewing pluripotent stem cells and the organizing center, providing daughter cells that are continuously displaced into the interior rib zone (RZ) or to the surrounding peripheral zone (PZ), from which organ primordia are initiated. Despite the constant flow of cells from the CZ into the RZ or PZ, and cell recruitment for primordium formation, a stable balance is maintained between the distinct cell populations in the SAM. Here we combined an in depth phenotypic analysis with a comparative RNA-Seq approach to characterize meristems from selected combinations of clavata3 (clv3), jabba-1D (jba1D) and erecta (er) mutants. We demonstrate that CLV3 restricts meristem expansion along the apical basal axis, while class III HD-ZIP and ER pathways restrict meristem expansion laterally, but in distinct and possibly perpendicular orientations. Our k-means analysis reveals that clv3, jba-1D/+ and er lead to meristem enlargement by affecting different aspects of meristem function, e.g., that clv3 displays increase in stem cell population, whereas jba-1D/+ er exhibits increase in mitotic activity and in meristematic cell population. We demonstrate that thecombination of genetic and mRNA-Seq comparative approach provides a precise and sensitive method to identify cell type specific transcriptomes in a small structure such as the SAM. Ten samples enriched in shoot apical meristem tissue were analyzed, corresponding to 5 different genotypes (Col-0, clv3-2, jba-1D/+, jba-1D/+ er-20, and jba-1D/+ er-20 clv3-2) at two different developmental stages (8-day-old seedlings and 15-day-old seedlings).

Project description:Adenosine-to-inosine (A-to-I) mRNA editing can affect the sequence and function of translated proteins because the ribosome reads inosine (I) as guanosine (G). Previously, we discovered that A-to-I mRNA editing occurs in Escherichia coli. However, the prevalence of A-to-I mRNA editing across bacteria and its biological significance are still unknown. Here, we show that A-to-I mRNA editing occurs in hundreds of genes across dozens of bacterial species. We find that editing events occur within and require a conserved sequence motif. Notably, most editing events (80%) are predicted to recode protein sequences. Indeed, by mass spectrometry, we show for the first time that A-to-I mRNA editing enables bacteria to produce two versions of a protein from a single gene. Finally, we find that perturbing mRNA editing in Acinetobacter baylyi affects bacterial growth, especially at high temperatures. Overall, our work reveals that A-to-I mRNA editing is widespread and can impact bacterial physiology, likely by modulating protein function
