Project description:Polymyalgia rheumatica (PMR) is a systemic inflammatory disorder with unknown etiology and overlapping symptoms with giant cell arthritis and rheumatoid arthritis (RA). The inflammatory pathogenesis in PMR remain poorly uncharacterized and biomarker studies very limited. The primary aim of this study was to thoroughly investigate the serum proteome and pro-/anti-inflammatory response during at debut and post-glucocorticoid treatment in comparison to DMARD-naïve RA patients, and healthy controls. Treatment naïve patients PMR patients were included and samples were obtained prior to treatment and after 3 months of treatment. Disease-modifying anti-rheumatic drug (DMARD) naïve RA patients with matched healthy controls were included for comparisons.

Project description:Epithelial-mesenchymal transition (EMT) is a continuum that includes epithelial, partial EMT (P-EMT) and mesenchymal states, each of which are associated with cancer progression, invasive capabilities and ultimately metastasis. We have employed a lineage traced sporadic model of pancreatic cancer to generate a murine organoid biobank from primary and secondary tumors, including sublines that have undergone P-EMT and complete EMT (C-EMT). Using an unbiased quantitative proteomics approach, we found that the morphology of the organoids could predict EMT state, with solid organoids associated with a C-EMT signature. We also observed that exogenous TGFb1 could induce a solid organoid morphology that was associated with changes in the S100 family of proteins and the formation of high-grade tumors. Our work reveals that S100A4 may represent a useful biomarker to predict EMT state, disease progression and outcome.

Project description:Ubiquitination is the key eukaryotic post-translational modification that governs protein degradation, localisation, and activity which is mediated by a concerted enzyme cascade. The largest superfamily of these enzymes include the Cullin-RING-Ligase (CRL) complexes. Plasmodium falciparum, the causative agent of the most severe form of malaria in humans, encodes the critical proteins required for ubiquitination, but we do not yet understand the function of this pathway. Here the P. falciparum CRL complexes were characterised to reveal an essential but minimal repertoire controlled by two Cullin scaffolds. A PfCullin1-linked CRL complex, recruiting a single substrate receptor, was identified as being required for parasite inner-membrane biogenesis and DNA replication. A second CRL complex functioning through a PfCullin4 scaffold was identified that utilised a previously unidentified adaptor protein and receptors to support DNA replication. These results show that the P. falciparum CRL complexes are essential in both nuclear maintenance and membrane integrity.

Project description:Cullin proteins are scaffolds that coordinate assembly of cullin-RING E3 ubiquitin (Ub) ligases (CRL), complexes that control post-translational ubiquitin modification and degradation of cellular proteins. Cullin-5 (Cul5) coordinates assembly of CRL complexes containing the RING E3 ligase Rbx1/2, the adapter proteins Elongins B and C, and a Suppressor of Cytokine Signalling (SOCS) box-containing substrate recognition protein. To explore potential roles for Cul5, we generated mice lacking Cul5 in the in hematopoietic system. Analyses included biological and molecular studies including proteomic analysis of differential expression of proteins in primary purified hematopoietic stem/progenitor (LSK) cells lacking Cul5.

Project description:We longitudinally profiled plasma proteomes in 54 adults vaccinated with the BNT162b2 (Pfizer-BioNTech) or ChAdOx1-S (Oxford-AstraZeneca) vaccines. Blood was collected pre-vaccination (V0) and 1-7 days after the 1st doses (BNT162b2 or mRNA-1273, V1) to assess innate and early adaptive responses. We identified key differences in the immune responses induced by the ChAdOx1-S and BNT162b2 vaccines that were correlated with subsequent antigen-specific antibody and T cell responses or vaccine reactogenicity. We observed that vaccination with ChAdOx1-S but not BNT162b2 induced a memory-like response after the first dose, which was correlated with the expression of several proteins involved in complement and coagulation. The COVID-19 Vaccine Immune Responses Study (COVIRS) thus represents a major resource to understand the immunogenicity and reactogenicity of these COVID-19 vaccines.

Project description:Predicting male fertility remains a major challenge in livestock industry. Seminal plasma contains a heterogeneous population of extracellular vesicles (sEVs) that are involved in the regulation of sperm functionality and may therefore be involved in male fertility. The aim of this study was to evaluate whether the protein load of sEVs differs between boars showing differences in fertility when used for artificial insemination (AI). An in-depth quantitative proteomic analysis was performed on two subsets of sEVs of different size (small [S] and large [L]) isolated from boars with different reproductive performance as assessed by farrowing rate (FR) and litter size (LS). Seminal plasma samples from 18 AI-boars (three per boar) from four fertility groups: high FR (H-FR, n=5), low FR (L-FR, n=5), large LS (L-LS, n=4), and small LS (S-LS, n=4) were used. Seminal plasma samples from each fertility group were randomly mixed resulting in three seminal plasma pools per fertility group. Seminal EVs were isolated by size exclusion chromatography and characterized according to MISEV2023 guidelines. Proteomic analysis was performed using a Bruker timsTOF fleX™ instrument with dia PASEF technology. A total of 470 and 726 proteins were quantified in S-sEVs, and 1,801 and 1,834 proteins in L-sEVs from boars with differences in FR and LS, respectively. Differential protein abundance analysis revealed three and 12 proteins quantified (P ≤ 0.05) only in S-sEVs and L-sEVs from L-FR boar samples, and 37 and five proteins quantified (P ≤ 0.05) only in S-sEVs and L-sEVs from L-LS boar samples, respectively. For proteins quantified in all fertility groups, the comparison between L-FR and H-FR boar samples revealed 4 and 40 differentially abundant proteins (DAPs; log2 fold change ≥ ±1, P ≤ 0.05) in S-sEVs and L-sEVs, respectively. When comparing L-LS and S-LS boar samples, 10 and 47 DAPs were identified in S-sEVs and L-sEVs, respectively. These results show that the protein load of sEVs varies between more and less fertile boars and that the DAPs are different between S-sEVs and L-sEVs. These results would support that sEVs proteins would be involved in the fertility of boars and that those that are exclusively and/or differentially abundant between more and less fertile boars could be candidates for fertility biomarkers

Project description:DNA damage and cellular metabolism exhibit a complex interplay characterized by bidirectional feedback mechanisms. Key mediators of the DNA damage response and cellular metabolic regulation include Ataxia Telangiectasia and Rad3-related protein (ATR) and the mechanistic Target of Rapamycin Complex 1 (mTORC1), respectively. Previous studies have established ATR as a regulatory upstream factor of mTORC1 during replication stress; however, the precise mechanisms by which mTORC1 is activated in this context remain poorly defined. Additionally, the activity of this signaling axis in unperturbed cells has not been extensively investigated. Here, we demonstrate that ATR promotes mTORC1 activity across various cellular models under basal conditions. This effect is particularly enhanced in cells following the loss of p16, which we have previously associated with hyperactivation of mTORC1 signaling and here found increased ATR activity. Mechanistically, we found that ATR promotes de novo cholesterol synthesis and mTORC1 activation through the upregulation of lanosterol synthase (LSS), independently of both CHK1 and the TSC complex. Furthermore, the attenuation of mTORC1 activity resulting from ATR inhibition was rescued by supplementation with lanosterol or cholesterol in multiple cellular con-texts. This restoration corresponded with enhanced localization of mTOR to the lysosome. Collectively, our findings link ATR and mTORC1 signaling through the modulation of cholesterol metabolism.

Project description:FKBP51, also known as FK506-binding protein 51, is a molecular chaperone and scaffolding protein with significant roles in regulating hormone signaling and stress responding. Genetic variants in FKBP5, which encodes FKBP51, have been implicated in a growing number of neuropsychiatric disorders, which has spurred efforts to target FKBP51 therapeutically. However, the molecular mechanisms by which FKBP51 influences the pathways affected in these disorders are not fully understood. Protein changes in Fkbp5 KO mice, as measured by histology and proteomics, revealed alterations in a brain region- and sex-dependent manner.

Project description:Cancer cells release small particles or vesicles, which have the potency to induce cancer cells to spread and grow. In this study, we focused on two molecules presented by cell-derived vesicles that might promote cancer cells spread: a clotting protein and a cell surface protein. We found that vesicles from bladder cancer cells that could spread had higher levels of these proteins than vesicles from cancer cells that could not spread. We also found that these vesicles could make cancer cells move about more, produce more of a substance that helps cancer cells spread, and invade other tissues. To counteract the cancer-promoting actions of vesicles, we examined the impact of combining a naturally occurring anti-clotting protein that can be released by medications derived from heparin. We found that the combination could stop the vesicles from making cancer cells move about more, produce more of the spreading substance, and invade other tissues. These findings suggest that combining the inhibitor with medications derived from heparin to induce the release of the anti-clotting protein might be a new way to treat bladder cancer.

Project description:Despite growing interest in therapeutic antisense oligonucleotides (ASOs), the mechanisms governing their intracellular trafficking remain poorly understood. This study investigates the intracellular protein partners of splice-switching oligonucleotides (SSOs) modified with phosphorothioate (PS) backbones of three different chemistries: tricycloDNA (tcDNA), locked nucleic acid (LNA), and 2'-O-methoxyethyl (2′MOE). The SSO studied here targets the exon 51 of the dystrophin pre-mRNA (SSOEx51), as part of an exon skipping strategy for Duchenne muscular dystrophy (DMD). Pulldowns were performed using lysates from differentiated human muscle cells carrying a deletion in the exon 52 of the DMD gene (KM571). Biotinylated SSOs were immobilized on streptavidin-coated magnetic beads, and interacting proteins were captured and identified by nanoLC-MS/MS. In addition to analyzing the effect of different chemistries of ASOs on protein binding, we also evaluated the impact of sequence variation by comparing two additional tcDNA chemistry sequences (named TSB-T3 and TSB-C1). Finally, to enable enrichment analyses, we performed a characterization of the whole proteome of KM571 cells.
