Project description:Arabidopsis thaliana has been used regularly as a model plant in gene expression studies on transcriptional reprogramming upon pathogen infection, such as that by Pseudomonas syringae pv. tomato DC3000 (Pst DC3000), or when subjected to stress hormone treatments including jasmonic acid (JA), salicylic acid (SA), and abscisic acid (ABA). RT-qPCR has been extensively employed to quantitate these gene expression changes. However, the accuracy of the quantitation is largely dependent on the stability of the expressions of reference genes used for normalization. Recently, RNA-seq has been widely used to mine stably expressed genes for use as references in RT-qPCR. However, the amplification step in RNA-seq creates an intrinsic bias against those genes with relatively low expression levels, and therefore does not provide an accurate quantification of all expressed genes. In this study, we employed mass spectrometry-based label-free quantification (LFQ) in proteomic analyses to identify those proteins with abundances unaffected by Pst DC3000 infection. We verified, using RT-qPCR, that the levels of their corresponding mRNAs were also unaffected by Pst DC3000 infection. In addition, using RT-qPCR, we verified that the mRNAs were stably expressed upon stress hormone treatments including JA, SA, and ABA. Results indicated that the candidate genes identified here had stable expressions upon these stresses and are suitable to be used as reference genes for RT-qPCR. Among the 18 candidate reference genes reported in this study, many of them had greater expression stability than the commonly used reference genes, such as ACT7, in previous studies. Here, besides proposing more appropriate reference genes for Arabidopsis expression studies, we also demonstrated the capacity of mass spectrometry-based LFQ to quantify protein abundance and the possibility to extend protein expression studies to the transcript level.

Project description:Little is known about how commensal colonization controls neutrophil differentiation and functions. Using system immunology approaches we discovered commensal and infection induced changes in neutrophil proteomes. The identified differentially expressed genes were CRISPRed out in immortalized neutrophil progenitor cell lines transduced with lenti-guides. Analysis of maturation and bactericidal capacity of the generated CRISPRed clones ascribed a function to a currently unknown protein-termed Prenylcysteine oxidase 1 like (Pcyox1l). Pcyox1l deficient neutrophils show dramatic defects in longevity, autophagy, and bactericidal functions associated with reductions in SerpinB1a transcripts and protein. Metabolic labeling experiments revealed that Pcyox1l controls levels of protein prenylation, highlighting its key enzymatic function. The Pcyox1l deficiency phenotype is phenocopied by SerpinB1a deficiency in neutrophils signifying linked mechanisms. Commensal colonization increases Pcyox1l and SerpinB1a levels in polymorphonuclear leukocytes (PMNs) in specific pathogen free (SPF) mice when compared to germ free (GF) mice and, conversely, Pcyox1l KO mice demonstrated altered commensal microbiome and elevated susceptibility to bacterial infection. Cumulatively, our data highlight a novel metabolic pathway which is controlled by commensal colonization and governs neutrophil functionality, longevity, and bactericidal properties. In lieu with the impairment of neutrophil bactericidal functions, Pcyox1l KO mice showed elevated susceptibility to infection with the Gram-negative pathogen Pseudomonas aeruginosa

Project description:Bromodomain-containing Protein 4 (BRD4) is a transcriptional regulator associated with cancer biology, inflammation, and fibrosis. In airway viral infection, non-toxic BRD4-specific inhibitors (BRD4i) block the release of pro- inflammatory cytokines and prevent downstream remodeling. Although the chromatin modifying functions of BRD4 in inducible gene expression have been extensively investigated, its roles in post-transcriptional regulation are not as well understood. Based on its interaction with transcriptional elongation complex and spiceosome, we hypothesize that BRD4 is a functional regulator of RNA processing. To address this question, we combine data-independent analysis - parallel accumulation-serial fragmentation (diaPASEF) with RNA-sequencing to achieve deep coverage of the proteomic and transcriptomic landscape of human small airway epithelial cells exposed to viral challenge and treated with BRD4i. The transcript-level data was further interrogated for alternative splicing analysis, and the resulting data sets were correlated to identify pathways subject to post-transcriptional regulation. We discover that BRD4 regulates alternative splicing of key genes, including Interferon-related Developmental Regulator 1 (IFRD1) and X-Box Binding Protein 1 (XBP1), related to the innate immune response and the unfolded protein response, respectively. These findings extend the actions of BRD4 in control of post-transcriptional RNA processing.

Project description:Cardiovascular disease is the main cause of death worldwide, making it crucial to search for new therapies to mitigate major adverse cardiac events (MACEs) after a cardiac ischemic episode. Drugs in the class of the glucagon-like peptide-1 receptor agonists (GLP1Ra) have demonstrated benefits for heart function and reduced the incidence of MACE in patients with diabetes. Previously, we demonstrated that a short-acting GLP1Ra known as DMB (2-quinoxalinamine, 6,7-dichloro-N-[1,1-dimethylethyl]-3-[methylsulfonyl]-,6,7-dichloro-2-methylsulfonyl-3-N-tert-butylaminoquinoxaline or compound 2, Sigma) also mitigates adverse postinfarction left ventricular remodeling and cardiac dysfunction in lean mice through activation of parkin-mediated mitophagy following infarction. Here, we combined proteomics with in silico analysis to characterize the range of effects of DMB in vivo throughout the course of early postinfarction remodeling. We demonstrate that the mitochondrion is a key target of DMB and mitochondrial respiration, oxidative phosphorylation and metabolic processes such as glycolysis and fatty acid beta-oxidation are the main biological processes being regulated by this compound in the heart. Moreover, the overexpression of proteins with hub properties identified by protein–protein interaction networks, such as Atp2a2, may also be important to the mechanism of action of DMB.

Project description:Originally linked with development and differentiation, the role of microRNAs (miRNAs) in many important biological processes has emerged and dysregulation of miRNA expression has been connected with cancer pathogenesis. The association between abnormal expression levels of miRNAs and colon cancer has been mainly demonstrated in primary tumors; more recently, non-overlapping sets of oncomirs, tumour suppressor miRNAs and metastamirs have been associated with distinct stages of colo-rectal cancer (CRC) progression. In an attempt to identify changes in both miRNA and gene expression levels along the colon mucosa - primary tumor - liver metastasis- sequence and to classify miRNAs into distinct functional networks according to the expression of their anti-correlated and differentially expressed target genes, we analyzed a large set of sample-matched miRNA and mRNA expression profiles, including the complete non tumor tissue, primary carcinoma and liver metastasis sequence from 8 patients. Our study shows that the largest changes in miRNA and gene expression levels occur in normal mucosa to tumor transition and are almost stably maintained in the subsequent tumor to metastasis transition. Only a few miRNAs were differentially expressed between liver metastasis and primary carcinoma; however, miRNA expression profiles classified better primary tumors and metastases compared to mRNA profiles. By integration of miRNAs and target genes expression data, we were able to infer regulatory networks modulated by miRNAs during colorectal tumorigenesis and metastatic process, and associate them to the affected biological pathways. In particular, we identified a combination of interconnected miRNAs, up- or down-regulated during tumorigenesis, which are organized into distinct sub-networks, each of which includes several regulatory relationships with differentially expressed genes. Among them, the relationship between miR-182, up-regulated in colon cancer, and the anti-correlated ENTPD5 gene was identified for the first time and confirmed in an independent set of samples. We determined miRNA expression profile for 78 samples comprising 23 normal adjacent mucosa (N), 31 primitive colorectal cancer (T) and 24 liver metastases (M), obtained from 45 patients who underwent surgery at University of Padova (Surgery Branch, Department of Oncological and Surgical Sciences) between March 1994 and September 2008. This dataset included 24 samples belonging to 8 patients with matched samples (N, T and M) from the same patients. We also examined the expression profiles for 80 samples, comprising 23 N, 30 T, 27 M, and including 27 per-patient matched samples from 9 patients. Considering both miRNAs and genes expression experiments, we obtained a set of 77 samples (23N, 30T, 24M) with matched miRNAs and genes expression data from the same biological sample, to reconstruct post-transcriptional regulatory networks.

Project description:Background: cancer therapy is one of the challenging arguments in constant development. One of the principal problems connected with the tumor therapy arise form the potential side effects connected with the classical chemotherapeutic treatment but also with the molecular target therapy. The identification of novel molecules useful for the reduction of potential side effects but also as a new therapeutic opportunity is one of the hot topics. (2) Methods: we identified a Castalin from the chestnut shells from the NRM. We treated different cancer cell lines with Castalin alone or in combination with CHK1 inhibitor. Finally, we performed a RNaseq analysis of HeLa cells treated with Castalin. (3) Results: we demonstrated the ability of Castalin to induce DNA damage, probably by inducing an in-crease of ROS production. Consistently, the antioxidant treatment, with Ascorbic acid, re-duced the DNA damage induced with Castalin. Finally, we demonstrated the potential synergistic effect of Castalin with SRA737, a CHK1 inhibitor currently used in clinical trial (4) Conclusions: we demonstrated the ability of Castalin to induce DNA damage favoring a NHEJ repair. Moreover, the use of Castalin in combination with SRA737 increase the ef-ficacy of CHK1 inhibitor reducing its possible side effects.

Transcriptomic and proteomic data from the adult brains revealing alterations in several genes related to circadian rhythms and neuroinflammation in adult mutants. t Interestingly, alterations in sleep and circadian rhythms are common in individuals with cerebellar ataxia and may contribute to cognitive function and behavior. Long term treatment with TUDCA , a neuroprotective molecule,partially rescued social and cognitive deficits. These findings suggest the potential for further optimization of this neuroprotective compound in subsequent preclinical and clinical studies.

Project description:In the last decades, adipose tissue has been defined to play a central role in the control of energy balance. Furthermore, the proven endocrine and thermogenic functions of adipocytes have renewed interest in the study of this tissue, as the activation of non-shivering thermogenesis may hold great potential for the future treatment of obesity and T2D. Cold exposure has defined to activate this process. Here, the transcriptomic response of epididymal and inguinal white adipose depots (eWAT and iWAT, respectively) as well as that of the interscapular brown adipose depot (iBAT) of C57Bl/6 mice either exposed to 22ºC or 4ºC for the period of 4 days were examined. This in-detail study of the adaptation of each depot to cold exposure has allowed unraveling depot-specific regulatory molecular mechanisms.

Project description:It has been demonstrated that CHIR99021 promotes self-renewal of mouse embryonic stem cells, however, the target genes of CHIR99021 is not fully understood. AICAR is the activator of AMP-activated protein kinase. It is reported that AICAR plays important role in mouse embryonic stem cells, however the moleculor mechanism of this phenomenon is unknown. To better understand the downstream target genes of CHIR99021 and AICAR, we performed Microarray analyses to identify their downstream targets. The data show the genes regulated by CHIR99021 or AICAR. J1 mESCs maintained in medium containing 1000 U/mL LIF and supplemented without or with CHIR99021 or AICAR for 24 hours, then total RNA was extracted for analysis.
