Competitive kinobead profiling of RAF inhibitors

ABSTRACT: Kinase enrichment was performed using kinobeads followed by LC–MS/MS to profile target engagement/competition by RAF inhibitors. HEK293T lysates overexpressing 185 protein kinases were prepared in modified RIPA buffer, pre-incubated with DMSO or inhibitor, then incubated with kinobeads to enrich kinases. Beads were washed, proteins denatured, and on-bead digestion was performed (Lys-C/Trypsin). Resulting peptides were cleaned up and analyzed by LC–MS/MS.

Chemoproteomic selectivity profiling of PIKK and PI3K kinase inhibitors

Project description:"Here, we report the development of a novel version of Kinobeads that extends kinome coverage to PIKK and PI3K kinases. This is achieved by inclusion of two affinity probes derived from the clinical PI3K/MTOR inhibitors Omipalisib and BGT226. The new affinity matrix was used to profile 13 clinical and pre-clinical PIKK/PI3K inhibitors. The large discrepancies between the PI3K affinity values obtained and reported results from recombinant assays led us to perform a phosphoproteomic experiment showing that the chemoproteomic assay is the better approximation of PI3K inhibitor action in-vivo."

Project description:The localization, number, and function of postsynaptic AMPA-type glutamate receptors (AMPARs) are crucial for synaptic plasticity, a cellular correlate for learning and memory. The Hippo pathway member WWC1 is an important component of AMPAR hetero-protein complexes. However, genetic analysis suggests that the availability of WWC1 is constrained by its interaction with the Hippo kinases LATS1 and LATS2 (LATS1/2). Here, we explored the biochemical regulation of this interaction. A proteome-wide analysis of kinase inhibition in SH-SY5Y neuroblastoma cell line using the kinobead assay identified the upstream kinases MST1/2 as two major targets of the small molecule inhibitor XMU-MP1 (hereafter, MSTi)and Luteolin.Upon pharmacological inhibition of MST1/2 in male mice and human brain organoids WWC1 dissociated from LATS1/2, resulting in increased abundance of WWC1 in AMPAR complexes. Moreover, MSTi enhanced synaptic transmission in mouse hippocampal brain slices, and improved cognition in healthy male mice and in male mouse models of Alzheimer’s disease and ageing. Thus, blocking WWC1-LATS1/2 binding might be explored for development as cognitive enhancers.

Project description:Activity-based protein profiling using 268-TCO, a trans-cyclooctene (TCO)-derivatized analogue of the pan-RAF DFG-out inhibitor LF-268, to characterize intracellular target engagement in live HCT-116 (mutant KRAS/WT RAF) cells. Cells were pre-treated with LF-268 (5 µM) or DMSO as competitor, followed by treatment with 268-TCO probe. After lysis, probe-bound protein complexes were captured via click chemistry using tetrazine (Tz)-coupled sepharose beads. Enriched proteins were identified and quantified by label-free LC-MS/MS.

Dasatinib for the treatment of gastric cancer

Project description:Gastric cancer (GC) represents a major health problem, remaining the fifth most common type of cancer and the third leading cause of cancer-related death worldwide with only few targeted therapies available to date. The positive effect of kinase inhibitors on many different types of cancers has prompted the investigation of these compounds also in GC. Endogenous pull-downs of human proteins ATP6V1A and AHNAK to validate interactions with influenza A virus proteins M2 and NEP by targeted mass spectrometry in virus-infected cells

Project description:Influenza A Virus (IAV) is a recurring respiratory virus with antiviral therapies of limited use. Understanding host proteins essential for IAV infection can identify targets for alternative host-directed therapies (HDTs). Using affinity purification-mass spectrometry (AP-MS) and global phosphoproteomic and protein abundance analyses with three IAV strains (pH1N1, H3N2, H5N1) in three human cell types (A549, NHBE, THP-1), we mapped 332 IAV-human protein-protein interactions (PPIs) and identified 13 IAV-modulated kinases. Whole exome sequencing of patients who experienced severe influenza revealed several genes, including the structural scaffold protein AHNAK, with predicted loss-of-function variants that were also identified in our proteomic analyses. Of our identified host factors, 54 significantly altered IAV infection upon siRNA knockdown, and two factors, COPB1 and AHNAK, were also essential for productive infection by SARS-CoV-2. Finally, 16 compounds targeting our identified host factors suppressed IAV replication, with two targeting CDK2 and FLT3 showing pan-antiviral activity across influenza and coronavirus families. This study provides a comprehensive network model of IAV infection in human cells, identifying functional host targets for pan-viral HDT. This project includes endogenous IP data from A549 cells and NHBE cells infected with H5N1 IAV validating IAV-host PPIs M2-ATP6V1A and NEP-AHNAK, respectively. M2-ATP6V1A and NEP-AHNAK PPIs were first identified in AP-MS data that is submitted under its own dataset identifier (PXD036077).
