ALR Couples IMS Redox and Heme Biosynthesis Beyond the Disulfide Relay

ABSTRACT: Denaturing pulldown of ALR-HA from HEK293 cells to identify the covalent interaction partners of ALR. One half of the samples were treated with DTT during the Co-IP protocol to verify that the interactions are disulfide related. Accordingly, no Mock-cell lines was used. One half of the samples from the same cell line were treated with DTT during the IP and the other half was not.

Inferring the composition of the blood plasma proteome by a human proteome distribution atlas

Project description:The plasma proteome is maintained by the influx and efflux of proteins from surrounding organs and cells. To quantify the impact surrounding organs and cells have on the plasma proteome, we developed a mass spectrometry-based proteomics strategy to infer the origin of proteins detected in human plasma. To quantify the extent different organs and cells contribute to the plasma proteome composition, we developed a mass spectrometry-based proteomics strategy to infer the origin of proteins detected in human plasma in healthy and diseased conditions. We constructed an extensive human proteome atlas from 18 vascularized organs and the 8 most abundant cell types in blood. The atlas was interfaced with previous RNA and protein atlases to objectively define proteome wide protein-organ associations to enable both the inference of origin and the reproducible quantification of organ-specific proteins in plasma. We demonstrate that the resource can determine disease-specific quantitative changes of organ-enriched protein panels in six separate patient cohorts including sepsis, pancreatitis, and myocardial injury. The strategy can be extended to other diseases to advance our understanding of the processes contributing to plasma proteome dynamics.

Non-canonical functions of spindle checkpoint proteins in meiosis

Project description:Gametes are produced via meiosis, a specialized cell division associated with frequent errors which cause birth defects and infertility. Uniquely in meiosis I, homologous chromosomes segregate to opposite poles, usually requiring their linkage by chiasmata, the products of crossover recombination1. The spindle checkpoint delays cell cycle progression until all chromosomes are properly attached to microtubules2 but the steps leading to the capture and alignment of chromosomes on the meiosis I spindle remain poorly understood. In budding yeast meiosis I, Mad2 and Mad3BUBR1 are equally important for spindle checkpoint delay, but biorientation of homologs on the meiosis I spindle requires Mad2, but not Mad3BUBR1 3,4. Here we show that Mad3BUBR1 promotes accurate meiosis I homolog segregation outside its canonical checkpoint role, independently of Mad2. We find that Mad3BUBR1 associates with the TOGL1 domain of Stu1CLASP, a conserved plus-end microtubule protein which is important for chromosome capture onto the spindle. Homologous chromosome pairs that are proficient in crossover formation, but which fail to biorient, rely on Mad3BUBR1-Stu1CLASP to ensure their efficient attachment to microtubules and segregation during meiosis I. Furthermore, we show that Mad3BUBR1-Stu1CLASP are essential to rescue the segregation of mini-chromosomes lacking crossovers. Our findings define a new pathway ensuring microtubule-dependent chromosome capture and demonstrate that spindle checkpoint proteins safeguard the fidelity of chromosome segregation both by actively promoting chromosome alignment and delaying cell cycle progression until this has occurred.

Critical role of Aquaporin-1 and telocytes in infantile hemangioma response to propranolol beta-blockade

Project description:Propranolol, a non-selective β-adrenergic receptor (ADRB) antagonist, is the first-line therapy for severe infantile hemangiomas (IH). Since the incidental discovery of propranolol efficacy in IH, preclinical and clinical investigations have shown evidence of adjuvant propranolol response in some malignant tumors. However, the mechanism for propranolol antitumor effect is still largely unknown, owing to the absence of a tumor model responsive to propranolol at non-toxic concentrations. Immunodeficient mice engrafted with different human tumor cell lines were treated with anti-VEGF bevacizumab, to create a model sensitive to propranolol. Proteomics analysis was used to reveal propranolol-mediated protein alteration correlating with tumor growth inhibition and Aquaporin-1 (AQP1), a water channel modulated in tumor cell migration and invasion, was identified. IH tissues and cells were then functionally investigated. Our functional protein association networks analysis and knockdown of ADRB2 and AQP1 indicated that propranolol treatment and AQP1 downregulation trigger the same pathway, suggesting that AQP1 is a major driver of betablockers antitumor response. Examining AQP1 in human hemangioma samples, we found it exclusively in a perivascular layer, so far unrecognized in IH, made of telocytes (TC). Functional in vitro studies showed that AQP1-positive telocytes play a critical role in IH response to propranolol and that modulation of AQP1 in IH-TC by propranolol or shAQP1 decreases capillary-like tube formation in a Matrigel based angiogenesis assay. We conclude that IH sensitivity to propranolol may rely at least in part to a cross talk between lesional vascular cells and stromal telocytes.

Proteome of mouse striatal dopamine synaptosomes purified by fluorescence sorting

Project description:Dopamine transmission is a monoaminergic system involved in reward processing and motor control. Volume transmission is thought to be the main mechanism by which monoamines modulate effector transmission though synaptic structures are scarcely described. In the present work we aimed to unravel the cellular and molecular synaptome of single projection pathways (Zhu F, Cizeron M, Qiu Z, Benavides-Piccione R, Kopanitsa MV, Skene NG, Koniaris B, DeFelipe J, Fransén E, Komiyama NH & Grant SGN (2018) Architecture of the Mouse Brain Synaptome. Neuron 99: 781–799.e10). To that end, we established a workflow combining fluorescence tracing of the dopaminergic pathway, fluorescence activated synaptosome sorting and mass spectrometry-based proteomics. With this approach we provide the first ex-vivo model to thoroughly analyse the cellular and molecular organisation of dopaminergic synapses from mouse striatum.

Type III-B CRISPR-Cas signaling-based cascade of proteolytic cleavages

Project description:Characteristic for type III CRISPR-Cas systems is the generation of cyclic oligoadenylate (cOA) molecules, which allosterically activate proteins carrying cognate sensory domains: CARF or SAVED. Here, we characterize a type III-B system associated set of genes from Haliangium ochraceum, containing two CBASS co-opted caspase-like proteases, SAVED-CHAT and PCaspase (Prokaryotic Caspase). Cyclic tri-AMP (cA3)- induced oligomerization of the SAVED domains of SAVED-CHAT leads to proteolytic activity of the CHAT domains which, when active, specifically cleave and activate PCaspase. In turn, activated PCaspase cleaves a multitude of proteins and leads to a strong defence mechanism in vivo in E. coli.. Together, our findings show a cascade of proteolytic activities (with conceptual similarities to eukaryotic caspases) and constitute an effective strategy to defend against mobile genetic elements.

Proteomic analysis of the entorhinal cortex and CA1 subfields of the hippocampus of macaques injected with tau seeds from Alzheimer’s brain

Project description:The "prion-like" features of Alzheimer’s disease (AD) tauopathy and its relationship with amyloid β (Aβ) has never been experimentally studied in primates phylogenetically close to humans. We injected 17 macaques in the entorhinal cortex with nanograms of tau proteopathic seeds purified from AD brains or control extracts from aged-matched healthy brains, with or without intracerebroventricular co-injections of recombinant Aβ oligomers. After neuropathological examination of the macaque’s brain, we also performed mass spectrometry-based proteomics of macaques’ entorhinal cortex and CA1 to study the spatial response (local and distant) to tau seeds injections (and its modulation by oligomeric Aβ).

"In-gel cross-linking mass spectrometry (IGX-MS) of proteins and protein complexes"

Project description:Cross-linking mass spectrometry has developed into an important method to study protein structures and interactions. The in-solution cross-linking workflows involve time and sample consuming steps and do not provide sensible solutions for differentiating cross-links obtained from co-occurring protein oligomers, complexes, or conformers. Here we developed a cross-linking workflow combining blue native PAGE with in-gel cross-linking mass spectrometry (IGX-MS). This workflow circumvents steps, such as buffer exchange and cross-linker concentration optimization. Additionally, IGX-MS enables the parallel analysis of co-occurring protein complexes using only small amounts of sample. Another benefit of IGX-MS observed by experiments on GroEL and purified bovine heart mitochondria, is the substantial reduction of artificial over-length cross-links when compared to in-solution cross-linking. We next used IGX-MS to investigate the complement components C5, C6, and their hetero-dimeric C5b6 complex. The obtained cross-links were used to generate a refined structural model of the complement component C6, resembling C6 in its inactivated state. This finding shows that IGX-MS can be used to provide new insights into the initial stages of the terminal complement pathway.

We injected 37 baboons in the striatum with picograms of two distinct α-synuclein proteopathic seeds purified from PD brains, differentiating by their size (large or small). After neuropathological examination of the baboon’s brain, we also performed mass spectrometry-based proteomics of baboons’ putamen and entorhinal cortex to study the temporal and spatial response (local and distant) to α-synuclein seeds injections.
