Competitive activity-based protein profiling of LF-268 target engagement in live HCT-116 cells using a click handle-derivatized RAF inhibitor probe

ABSTRACT: Activity-based protein profiling using 268-TCO, a trans-cyclooctene (TCO)-derivatized analogue of the pan-RAF DFG-out inhibitor LF-268, to characterize intracellular target engagement in live HCT-116 (mutant KRAS/WT RAF) cells. Cells were pre-treated with LF-268 (5 µM) or DMSO as competitor, followed by treatment with 268-TCO probe. After lysis, probe-bound protein complexes were captured via click chemistry using tetrazine (Tz)-coupled sepharose beads. Enriched proteins were identified and quantified by label-free LC-MS/MS.

Identification of protein interaction partners of the lncRNA CALA

Project description:The stimuli-responsive lncRNA CALA impacts endothelial cell function as silencing impairs angiogenic capacity in vitro. To uncover the molecular mechanism of CALA, we here combined antisense affinity selection of CALA-RNPs with mass spectrometry to identify the protein interactome of CALA. We therefore specifically enrich CALA-RNPs using two distinct antisense probes targeting CALA (LFN – probe#1, LF – probe #2) over a scrambled, non-target control (Scr/NTC) and thereby uncover CALA to interact with components of ribonucleoprotein complexes.

Interactome dynamics of RAF1-BRAF kinase monomers and dimers

Project description:RAF kinases play major roles in cancer. BRAFV600E mutants drive ~6% of human cancers. Potent kinase inhibitors exist but show variable effects in different cancer types, sometimes even inducing paradoxical RAF kinase activation. Both paradoxical activation and drug resistance are frequently due to enhanced dimerization between RAF1 and BRAF, which maintains or restores the activity of the downstream MEK-ERK pathway. Here, using quantitative proteomics we mapped the interactomes of RAF1 monomers, RAF1-BRAF and RAF1-BRAFV600E dimers identifying and quantifying >1,000 proteins. In addition, we examined the effects of vemurafenib and sorafenib, two different types of clinically used RAF inhibitors. Using regression analysis to compare different conditions we found a large overlapping core interactome but also distinct condition specific differences. Given that RAF proteins have kinase independent functions such dynamic interactome changes could contribute to their functional diversification. Analysing this dataset may provide a deeper understanding of RAF signalling and mechanisms of resistance to RAF inhibitors.

The role of PER1/2 and feeding rhythms in daily oscillations of mitochondrial nutrient utilization and rate-limiting enzymes

Project description:Mitochondria are major suppliers of cellular energy through nutrients oxidation. Little is known about the mechanisms that enable mitochondria to cope with changes in nutrient supply and energy demand that naturally occur throughout the day. To address this question, we applied mass-spectrometry based quantitative proteomics on isolated mitochondria from mice sacrificed throughout the day and identified extensive oscillations in the mitochondrial proteome. We found that rate-limiting mitochondrial enzymes that process lipids and carbohydrates accumulate in a diurnal manner and dependent on the clock proteins PER1/2. In this conjuncture, we uncovered daily oscillations in mitochondrial respiration that peak during different times of the day in response to different nutrients. Notably, the diurnal regulation of mitochondrial respiration was blunted in mice lacking PER1/2 or upon nutritional challenge such as high fat diet. We propose that the clock proteins PER1/2 optimize mitochondrial metabolism to daily changes in energy supply/demand and thereby serve as a rheostat for mitochondrial nutrient utilization.

Single-cell analysis reveals fibroblast heterogeneity and myofibroblast conversion in ligamentum flavum hypertrophy

Project description:The ligamentum flavum (LF) is a crucial structure in maintaining spinal stability; however, hypertrophy of the LF is a significant contributor to lumbar spinal canal stenosis (LSCS). However, the mechanisms linking LF hypertrophy to the exacerbation of LSCS remain incompletely understood. In this study, we investigated the cellular proportions and signaling pathways observed in the hypertrophied LF using single-cell RNA sequencing (scRNA-seq). The LF tissues were obtained from three patients undergoing decompressive surgery at the lumbar level. These patients had been diagnosed with LSCS prior to surgery and had an LF thickness exceeding 4 mm. After single-cell dissociation of the LF tissues, scRNA-seq was performed. Fibroblasts accounted for 75% of the total cells, followed by endothelial cells, T cells, macrophages, and B cells. Among heterogeneous types of fibroblasts, we identified that a subset of fibroblasts trans-differentiated into myofibroblasts. Two types of macrophages that exhibited phenotypic plasticity akin to M1 and M2 states were observed. We also identified novel signaling pathways involved in fibroblast and immune cell interaction in the hypertrophied LF, such as GAS and GRN, as well as known signaling pathways, such as TGF-β, PDGF, CXCL, and ANGPTL. Our study highlights the transdifferentiation process from fibroblasts to myofibroblasts in the hypertrophied LF through intrinsic changes in and extrinsic influences of fibroblasts.
