Project description:The study of rare pediatric disorders is fundamentally limited by small patient numbers, making it challenging to draw meaningful conclusions about their molecular basis. To address this, we developed a framework that integrates clinical ontologies with proteomic profiling, enabling the systematic analysis of rare conditions in aggregate rather than isolation. We demonstrated this approach by analyzing urine and plasma samples from 1,140 children and adolescents, encompassing 394 distinct disease conditions and healthy controls. Using advanced mass spectrometry workflows, we achieved deep proteome coverage with over 5,000 proteins quantified in urine and 900 in plasma. By embedding SNOMED CT clinical terminology in a network structure and connecting it to proteomic data, we could group rare conditions based on their clinical relationships, allowing statistical analysis even for diseases with as few as two patients. This approach revealed molecular signatures across developmental stages and disease clusters while accounting for age- and sex-specific variation. Our framework provides a generalizable solution for studying heterogeneous patient populations where traditional case-control studies are impractical, bridging the gap between clinical classification and molecular profiling of rare diseases.

Project description:Cell-to-cell communication is fundamental to multicellular organisms and unicellular organisms living in a microbiome. It is thought to have evolved as a stress- or quorum-sensing mechanism in unicellular organisms. A unique cell-to-cell communication mechanism that uses reactive oxygen species (ROS) as a signal (termed the ‘ROS wave’) was identified in flowering plants. This process is essential for systemic signaling and plant acclimation to stress and can spread from a small group of cells to the entire plant within minutes. Whether a similar signaling process is found in other organisms is however unknown. Here we report that the ROS wave can be found in unicellular algae, amoeba, ferns, mosses, mammalian cells, and isolated hearts. We further show that this process can be triggered in unicellular and multicellular organisms by a local stress or H2O2 treatment and blocked by the application of catalase or NADPH oxidase inhibitors, and that in unicellular algae it communicates important stress-response signals between cells. Taken together, our findings suggest that an active process of cell-to-cell ROS signaling, like the ROS wave, evolved before unicellular and multicellular organisms diverged. This mechanism could have communicated an environmental stress signal between cells and coordinated the acclimation response of many different cells living in a community. The finding of a signaling process, like the ROS wave, in mammalian cells further contributes to our understanding of different diseases and could impact the development of new drugs that target for example cancer or heart disease.

Project description:Defining the molecular phenotype of single cells in-situ is essential for understanding tissue heterogeneity in health and disease. Powerful imaging technologies have recently been joined by spatial omics technologies, promising unparalleled insights into the molecular landscape of biological samples. One approach involves laser microdissection in combination with membrane glass slides for the isolation of single cells from specific anatomical regions for further analysis by spatial omics. However, so far this is not fully compatible with automated staining platforms and routine histology procedures such as heat-induced epitope retrieval, limiting reproducibility, throughput and integration of advanced staining procedures. This study describes a robust workflow for routine use of glass membrane slides, allowing precise extraction of tissue in combination with automated and multicolor immunofluorescence staining. The key advance is the addition of glycerol to standard heat-induced epitope retrieval protocol, preventing membrane distortion while preserving antigen retrieval properties. Importantly, we show that glycerol is fully compatible with mass-spectrometry based proteomics and does not affect proteome depth or quality. Further, we enable single focal plane imaging by removing remaining trapped air pockets with an incision. We demonstrate our workflow using the recently introduced Deep Visual Proteomics technology on the single-cell type analysis of adjacent suprabasal and basal keratinocytes of human skin. Our protocol extends the utility of membrane glass slides and enables much more robust integration with routine histology procedures, high-throughput multiplexed imaging and sophisticated downstream spatial omics technologies.

Project description:Plant growth and development depend on precise responses to environmental and developmental cues. Primary root growth, regulated by internal hormone signals, must adapt to external factors such as water availability, soil compactness, pH, and microbial interactions. An essential step in root growth consists of cell divisions in the meristem, with outermost root cap layer thought to provide protection. However, recent studies reveal that lateral root cap (LRC) cells play critical regulatory roles beyond protection. In this study, we identified an LRC-specific protein condensation mechanism governing root growth. We demonstrated that SRFR1 forms condensates specifically in upper LRCs and their accumulation is dynamically modulated by both growth conditions and hormone treatment. SRFR1 condensate formation is driven by its plant-associated N-terminal tetratricopeptide repeat (PANT) polymerization domain and finetuned by the adjacent intrinsically disordered region 1 (IDR1). Mutational and biophysical analyses show that IDR1’s zwitterionic nature is essential for its regulatory role, acting as a chaperone to promote PANT polymerization at low temperatures while preventing aggregation at high temperatures. This enables SRFR1 condensate formation across a wide temperature range. Notably, the zwitterionic IDR1 can be functionally substituted by zwitterionic dehydrins. Shifting IDR1 towards a negative state impairs condensate formation, whereas a positive shift enhances SRFR1 condensation and further improves root growth. The association of zwitterionic IDRs with polymerization domains is common, suggesting that this mechanism broadly prevents irreversible aggregation and promotes physiological polymerization under varying temperatures.

Project description:Metabolic dysregulation can lead to inflammatory responses. Imbalanced nucleotide synthesis triggers the release of mitochondrial DNA (mtDNA) to the cytosol and an innate immune response by cGAS-STING signaling. However, how nucleotide deficiency drives mtDNA dependent inflammation has not been elucidated. Here, we show that nucleotide imbalance leads to an increased misincorporation of ribonucleotides into mtDNA during age-dependent renal inflammation in a mouse model lacking the mitochondrial exonuclease MGME1 and upon inhibition of pyrimidine synthesis in cells lacking the mitochondrial i-AAA protease YME1L. Similarly, reduced deoxyribonucleotide synthesis increases ribonucleotide content of mtDNA in cell cycle-arrested senescent cells. This leads to mtDNA release into the cytosol, cGAS-STING activation and the mtDNA-dependent senescence-associated secretory phenotype (SASP), which can be suppressed by exogenously added deoxyribonucleotides. Our results explain age- and mtDNA-dependent inflammatory responses by imbalanced nucleotide metabolism and highlight the sensitivity of mtDNA to aberrant ribonucleotide incorporation.

Project description:An abdominal aortic aneurysm (AAA) is a pathological dilatation of the aortic wall and it is a life-threatening disease due to the risk of rupture. Currently, surgical intervention remains the only definitive treatment recommended for large or rapidly expanding aneurysms. No pharmacological therapy is currently available to prevent AAA progression, as no drug has been proven effective. Diabetes is a major risk factor for cardiovascular disease in general. However, many studies over the last decade show that type 2 diabetes patients have a lower incidence of AAA and a slower aneurysm growth rate, which has been correlated with metformin use. We performed a proteomics analysis on resected aortic tissue from controls, non-diabetic (ND) and diabetic (D) AAA patients.

Project description:Epigenetic pharmaceuticals hold the promise of using cell-based regeneration to revolutionize wound healing treatment. Histone acetylation and deacetylation conducts an intriguing way that influences the fate of stem cells. In this context, we used pharmacological manipulation to coordinate histone acetylation in stem cells. When HDACs expression reduced or silenced using HDAC inhibitors, such as Suberoylanilide hydroxamic acid (SAHA), a spectacular transformation occurred at the cellular and the molecular levels. In our study, we used adipose-derived stem cells which received consecutive SAHA treatment for 72 hours. No change in the cell viability could be noticed at the studied concentrations. On the other hand, a decrease in the protein expression of histone deacetylases at 1000 nM was found. The cell proliferation marker (Ki-67) was increased after SAHA treatment compared to the vehicle as shown by immunofluorescence staining. The expression of CCND1 gene expression was upregulated, while the protein expression of the proliferating cell nuclear antigen was downregulated. Alternatively, microarray analysis revealed that CDKN1A and MDM2 genes were upregulated under the influence of SAHA. On the other hand, the mass spectrometry pathway enrichment analysis showed that cell cycle, ATP-dependent chromatin remodeling and DNA are among the regulated pathways. This study suggested that SAHA as pharmaco-epigenetic agent might alter ADSCs determination through coordinated biological processes.

Project description:This study investigated the effect of Vagus Nerve Stimulation (VNS) on innate neuroinflammation and remyelination in lysolecithin (LPC) induced demyelination, a preclinical model for Multiple Sclerosis (MS). In a first experiment (demyelination experiment), LPC was injected in the corpus callosum of 33 Lewis rats, inducing a demyelinated lesion, and rats were treated with either continuously-cycled VNS (cVNS) or one-minute per day VNS (1minVNS) or sham VNS, from two days before the injection until three days post-injection (dpi), when they were killed for immunohistochemistry and proteomics analysis. This timepoint corresponded with a demyelinated lesion and peak inflammation. In a second experiment (remyelination experiment), 13 rats were analogously treated with either cVNS or sham from two days before LPC injection until 11 dpi, when they were killed for tissue prelevation for immunohistochemistry and proteomics. This timepoints corresponded with partial remyelination of the lesion. For proteomics analysis, 20 rats were randomly selected, namely five cVNS and five sham rats of the demyelination experiment, and five cVNS and five sham rats of the remyelination experiment.

Project description:Introduction: Altered metabolism is a key hallmark of tumour cells (Pavlova & Thompson, 2016) and has long been associated with relapse and resistance to treatment (Gonçalves et al., 2021; Lv et al., 2022). Recently, we identified a new role for histone deacetylase 6 (HDAC6) in the regulation of glycolytic metabolism (Dowling et al., 2021). HDAC6 is an atypical member of the HDAC family as it is localised in the cytosol, has two deacetylase domains, and contains a ubiquitin-binding domain (Gallinari et al., 2007). HDAC6 has been shown to deacetylate proteins involved in processes including microtubule remodelling and stress responses (Hubbert et al., 2002; Kawaguchi et al., 2003). In a recent publication, we showed that HDAC6 knockdown (K/D) or inhibition, with a compound we discovered called BAS-2, altered the acetylation of glycolytic enzymes and reduced glycolysis in triple-negative breast cancer (TNBC) cells (Dowling et al., 2021). However, we did not investigate whether HDAC6 inhibition altered other metabolic pathways at the time. The mitochondrial tricarboxylic acid (TCA) cycle plays an important role in tumour biology, not alone for energy production through the respiratory chain, but also for metabolic intermediates that serve as building blocks for lipid and nucleic acid synthesis (Eniafe & Jiang, 2021). Some of these intermediates of the TCA cycle have dual roles as ‘oncometabolites’ (Frezza, 2017). Both fumarate hydratase (FH) and succinate dehydrogenase (SDH), two key enzymes in the TCA cycle, are known tumour suppressors (Rustin et al., 2002; Schmidt et al., 2020). Loss of FH is associated with an aggressive form of kidney cancer called hereditary leiomyomatosis and renal cell carcinoma (HLRCC) (Tomlinson et al., 2002). Deficiency of FH causes an increase in fumarate, which has various signalling properties including the non-enzymatic formation of 2-(succino)cysteine (2-SC) adducts that can alter protein activity, a process termed succination (Guberovic & Frezza, 2024; Kinch et al., 2011; Tyrakis et al., 2017). Two recent publications identified that macrophages with FH deficiency show an increase of intracellular fumarate and that this alters mitochondrial structure, causing the release of mitochondrial DNA or RNA to activate inflammatory responses (Hooftman et al., 2023; Zecchini et al., 2023). To date, the majority of studies on FH have been carried out using knockout mice to show the role of FH in tumourigenesis or macrophage inflammation (Valcarcel-Jimenez & Frezza, 2023; Zecchini et al., 2023). However, there are limited studies in tumour cells on the role of FH or on how FH activity is regulated. In this study, we identified that HDAC6 can alter mitochondrial structure, causing cristae damage and the release of mtDNA into the cytosol. We then show by mass spectrometry, immunoprecipitation, and super-resolution imaging that HDAC6 and FH directly interact. Inhibition of HDAC6 with BAS-2 reduces FH activity, resulting in an increase of fumarate, with a downstream increase in protein succination. Utilising stochastic optical reconstruction microscopy (STORM), we pinpoint sites of interaction to the mitochondria, thereby demonstrating a novel regulation of FH in tumour cells.

Project description:In mammals, loss of food intake and reduced mechanical loading/activity of skeletal muscles leads to a very rapid loss in mass and function. However, during hibernation in bears, despite spending months without feeding and with very modest muscle activity, only moderate muscle wasting is observed. Part of this tissue sparing is due to a highly reduced metabolic activity in almost all tissues, including skeletal muscle. Interestingly, myosin, one of the most abundant proteins in skeletal muscle, can have different metabolic activities in inactive muscle. Therefore, to evaluate the functional and metabolic alterations in hibernating muscles, we performed an analysis on a single muscle fiber level. Individual fibers were taken from biopsies of the same bears either during hibernation or during the active phase in the summer. We confirm that muscle fibers from hibernating bears show no loss of fiber size and a mild reduction in force generating capacity. However, ATPase activity of single muscle fibers taken from hibernating bears show a significant reduction in ATPase activity, which is due to a reduced ATP turnover by myosin. By performing a single fiber proteomics analysis, we could determine in a fiber type specific manner that muscle fibers undergo a major remodeling of their proteome. Both type 2A and type 1/2A mixed fibers show a marked reduction in mitochondrial proteins during hibernation, with a decrease in proteins linked to the TCA cycle and mitochondrial translation.
