Glycan-based Biological Degraders Targeting the Cytokine Immune Axis

ABSTRACT: The project investigates targeted degradation of IL-6 and sIL6-R using bispecific Biological Degraders (BioDegs) that enable receptor-mediated uptake via the asialoglycoprotein receptor (ASGPR). Various IL-6(R)–binding scaffolds were modified with triantennary N-acetylgalactosamine (TGN) to promote lysosomal targeting. Mass spectrometry was used to determine the glycan-to-protein ratio after modification of the different binders, providing analytical characterization of the conjugates and confirming successful generation of BioDeg constructs.

SpyMask Enables Combinatorial Assembly of Bispecific Binders

Project description:Bispecific antibodies are a successful and expanding therapeutic class, bridging two cell-types or engaging two different molecules on the same cell. Standard approaches to generate bispecifics are complicated by the need for disulfide reduction/oxidation or specialized formats. Here we present SpyMask, a modular approach to bispecifics using SpyTag/SpyCatcher spontaneous amidation. Two SpyTag-fused antigen-binding modules can be precisely conjugated onto DoubleCatcher, a tandem SpyCatcher where the second SpyCatcher is protease-activatable. We engineer a panel of structurally-distinct DoubleCatchers, from which binders project in different directions. We establish a generalized methodology for one-pot assembly and purification of bispecifics in 96-well plate format. A panel of binders recognizing different HER2 epitopes were coupled to DoubleCatcher, revealing unexpected combinations with anti-proliferative or pro-proliferative activity on HER2-addicted cancer cells. Bispecific activity depended sensitively on both binder orientation and the geometry of DoubleCatcher scaffolds. These findings support the need for straightforward assembly in different formats. SpyMask provides a scalable tool to discover synergy in bispecific activity, through modulating receptor organization and geometry. We use mass spectrometry to validate the protein building blocks of our bispecific assemblies, as well as to confirm precise heterodimerization of antigen-binding proteins.

Impact of asialoglycoprotein receptor and mannose receptor deficiency on murine plasma N-glycome profiles

Project description:The asialoglycoprotein receptor (ASGPR) and the mannose receptor 1 (MRC1) are C-type lectins that identify and remove glycoproteins from circulation. ASGPR recognizes terminal galactose and N-acetylgalactosamine, whereas MRC1 recognizes terminal mannose, fucose, and N-acetylglucosamine. The effects of ASGPR and MRC1 deficiency on the N-glycosylation of individual circulating proteins have been studied. However, the impact on the homeostasis of the major plasma glycoproteins is debated and their glycosylation has not been mapped with high molecular resolution in this context. Therefore, we evaluated the total plasma N-glycome and plasma proteome of ASGR1 and MRC1 deficient mice.

Liver and Pancreatic-Targeted Interleukin-22 as a Therapeutic for Metabolic Dysfunction-Associated Steatohepatitis

Project description:Metabolic dysfunction-associated steatohepatitis (MASH) is the most prevalent cause of liver disease worldwide, with a single approved therapeutics. Previous research has shown that interleukin-22 (IL-22) can suppress beta-cell stress, reduce local islet inflammation, restore appropriate insulin production, reverse hyperglycemia, and ameliorate insulin resistance in preclinical models of diabetes. In clinical trials long-acting forms of IL-22 have led to increased proliferation in the skin and intestine, where the IL-22RA1 receptor is highly expressed. To maximise beneficial effects whilst reducing the risk of epithelial proliferation and cancer, we designed short-acting IL-22-bispecific biologic drugs that successfully targeted the liver and pancreas. 10-fold lower doses of these bispecific biologics exceeded the beneficial effects of native IL-22 in multiple preclinical models of MASH, without off-target effects. Treatment restored glycemic control, markedly reduced hepatic steatosis, inflammation, and fibrogenesis. These short-acting IL-22-bispecific targeted biologics are a promising new therapeutic approach for MASH.

Project description:The trans-Golgi Network (TGN) in plants is a main sorting hub for proteins and lipids. The lipid composition at the TGN is instrumental to the polar sorting of the auxin efflux carrier PIN2 from TGN to the apical membrane. Here, we immuno-purified the full and intact TGN using the TGN-resident syntaxin SYP61 to identify and quantify TGN-proteins which abundance at TGN is dependent on the acyl-chain length of very-long chain fatty acids-containing lipids such as sphingolipids.

Anti-leukemic effect of TGN-1062, a novel CDK7 inhibitor, on AML-leukemic stem cells by targeting RNA modification and Mitochondrial metabolism

Project description:High expression of CDK7, a cell cycle regulator and transcriptional modulator, correlates with poor outcomes in acute myeloid leukemia (AML). We report that TGN-1062, a novel CDK7 inhibitor, exhibits significant antileukemic effects by inhibiting cell growth and inducing apoptosis in AML cell lines and primary CD34+CD38- blasts (enriched for leukemia stem cells; LSCs), while sparing normal CD34+CD38- cells (enriched for hematopoietic stem cells; HSCs). Our study revealed that TGN-1062 treatment in primary CD34+CD38- AML blasts suppress RNA m6A modification by downregulating METTL3/14 proteins, key components of the m6A methyltransferase complex that regulate RNA stability and translation. Decrease in METTL proteins reduced BCL-2 m6A RNA modification and led to increased BCL-2 mRNA decay and protein levels. BCL-2 downregulation resulted in disruption of mitochondrial metabolism and mitofusion in LSCs through decrease of HMGB1/HSPB1 and NRF2/DRP1 signaling, respectively. In vivo, TGN-1062 significantly reduced leukemia burden and prolonged survival in a murine MllPTD/WT/Flt3ITD/ITD AML model and in FLT3-WT and inv(16) AML patient-derived xenografts (PDXs). Increased survival in secondary transplant experiments supported TGN-1062 activity on LSCs. Of note, we proved that TGN-1062 synergized with the BCL-2 inhibitor, venetoclax in eliminating LSCs in both murine and PDX AML models, underscoring its potential as a promising therapeutic approach for AML patients.

A novel, butyrate-producing Gram-positive bacterium from the human gut, Hoskinsella mucinolytica, selectively targets N-acetylhexosamine sugars in host mucins

Project description:We used culturing of fecal sample enrichments on solid medium containing gastric mucin as the main carbon source to isolate a novel bacterium that is largely restricted to using the N-acetylglucosamine and N-acetylgalactosamine sugars from mucin. This butyrate-producing bacterium accesses these sugars from both polymeric gastric mucin and chemically released oligosaccharides and has a genome with correspondingly restricted carbohydrate-active enzyme content. Sequencing data was curated to determine gene expression profiles when comparing N-acetylgalactosamine, N-acetylglucosamine, gastric mucin oligosaccharides and cellobiose.

i-shaped antibody engineering enables conformational tuning of biotherapeutic receptor agonists

Project description:The ability to leverage antibodies to agonize disease relevant biological pathways has the potential to unlock new drug targets for clinical investigation. While antibodies have been successful as antagonists, immune mediators, and targeting agents, they are not readily effective at recapitulating the biological activity of natural ligands. Among the important determinants of antibody agonist activity is the geometry of target receptor engagement. Herein, we describe a novel engineering approach inspired by a naturally occurring Fab-Fab homotypic interaction that constrains IgG in a unique i-shaped conformation. i-shaped antibody (iAb) engineering enables potent intrinsic agonism of five tumor necrosis factor receptor superfamily (TNFRSF) targets. When applied to bispecific antibodies against the heterodimeric IL-2 receptor pair, constrained bispecific IgG formats recapitulate IL-2 agonist activity. Thus, iAb engineering represents a new tool to tune agonist antibody function and this work provides a framework for the development of intrinsic antibody agonists with the potential for generalization across broad receptor classes.

Function-Driven Design of a Surrogate Interleukin-2 Receptor Ligand

Project description:We developed an artificial signaling system to enable the assembly of cytokine receptor surrogate ligands. A JAK-STAT5 signaling module—comprising the JAK3-specific γc receptor and a functional IL-2Rβ receptor—was stably expressed in a STAT-deficient cell line. Using a combinatorial antibody library, we screened for receptor binders with selective emphasis on IL-2Rβ affinity. Among various bispecific scaffolds, the single-chain diabody (scDb) format demonstrated superior potency and efficacy, effectively recapitulating native IL-2 ligand activity by inducing functional dimerization of IL-2Rβ and γc receptors. The lead scDb-2d (also termed J9H4) agonist antibody functioned as a surrogate IL-2 receptor ligand, selectively driving Teff and NK cell proliferation and activation.

Identification and characterization of a glycosulfatase-encoding gene cluster in Bifidobacterium breve UCC2003

Project description:A bacterial nursling stool isolate, Bifidobacterium breve UCC2003, encodes two putative sulfatases. The sulfated monosaccharide N-acetylglucosamine-6-sulfate (GlcNAc-6-S) was shown to support growth of B. breve UCC2003, while three other tested sulfated monosaccharides, N-acetylglucosamine-3-sulfate, N-acetylgalactosamine-3-sulfate and N-acetylgalactosamine-6-sulfate, did not. Using a combination of transcriptomic and functional genomic approaches, a gene cluster, designated ats2, was shown to be specifically required for GlcNAc-6-S metabolism.
