NicheProt: Cell-type-resolved proteomics of mouse spleen tissue compartments

ABSTRACT: This dataset contains proteomic analyses that validate the spatial proteomic technology, NicheProt, and its application to investigate dendritic cell phenotypes in inflammed mouse spleens. NicheProt is a 3D optical microscopy-guided, photobleaching-mediated cell barcoding approach to isolate intact cell types from specific microanatomical niches. Integrating with sequential bottom-up LC-MS/MS analysis we identified two distinct CD11c⁺ dendritic cell phenotypes defined by their spatial distribution. These compartment-specific populations displayed differential expression of 54 proteins. This approach enables cell-type and microregion-resolved proteomic insights, revealing previously unrecognized cell subtypes and their roles within distinct tissue compartments.

Project description:This dataset contains proteomic analyses that validate the spatial proteomics technology, NicheProt. NicheProt is a 3D optical microscopy–guided, photobleaching-mediated cell barcoding approach designed to isolate intact cell types from specific microanatomical niches. We evaluate the proteomic profiles of samples processed using the multi-step NicheProt workflow and demonstrate that it does not introduce detectable protein artifacts.

Evaluation of protein artifacts in tissue cryopreservation

Project description:This dataset presents proteomic analyses validating the spatial proteomics technology, NicheProt. NicheProt is a 3D optical microscopy–guided, photobleaching-mediated cell barcoding approach for isolating intact cell types from defined microanatomical niches. Here, we evaluate whether tissue cryopreservation introduces protein artifacts by comparing proteomic profiles of mouse spleens processed immediately after fixation with those cryopreserved in 100% D-fructose at −80 °C prior to extraction. Our results demonstrate that D-fructose–based cryopreservation preserves protein integrity without introducing significant artifacts.

A proteomic barcoding platform for macromolecular screening and delivery

Clonal relations in the mouse brain revealed by single-cell and spatial transcriptomics

Project description:The mammalian brain contains many specialized cells that develop from a thin sheet of neuroepithelial progenitor cells. Single-cell transcriptomics revealed hundreds of molecularly diverse cell types in the nervous system, but the lineage relationships between mature cell types and progenitor cells are not well understood. Here we show in vivo barcoding of early progenitors to simultaneously profile cell phenotypes and clonal relations in the mouse brain using single-cell and spatial transcriptomics. By reconstructing thousands of clones, we discovered fate-restricted progenitor cells in the mouse hippocampal neuroepithelium and show that microglia are derived from few primitive myeloid precursors that massively expand to generate widely dispersed progeny. We combined spatial transcriptomics with clonal barcoding and disentangled migration patterns of clonally related cells in densely labelled tissue sections. Our approach enables high-throughput dense reconstruction of cell phenotypes and clonal relations at the single-cell and tissue level in individual animals and provides an integrated approach for understanding tissue architecture.

Project description:Nine different cell types (common dendritic progenitor (CDP), pre-conventional dendritic cell (pre-cDC), common dendritic progenitor (CDPr, according to Rodrigues et al., but this population was flawed in sorting purity), Flt3+ CD11c+ Siglec-H+ CCR9-low B220-low progenitor cell (lo-lo), Flt3 + CD11c+ Siglec-H+ CCR9-low B220-high progenitor cell (lo-hi), plasmacytoid dendritic cell (pDC), Ly6D+ lymphoid progenitor (SP), Ly6D+ Siglec-H+ lymphoid progenitor (DP) and common lymphoid progenitor (CLP)) were sorted to allow for analysis of their transcriptomic relation and/or similarity. The pDC_precursor_scvelo.h5ad file is a processed file ready for direct downstream analysis with scvelo.

Comparison of splenic and small intestine lamina propria dendritic cells

Project description:This SuperSeries is composed of the following subset Series: GSE22127: Expression profiling of small intestine lamina propria dendritic cells GSE22128: Expression profiling of splenic dendritic cells Dendritic cells play a vital role in initiating robust immunity against pathogens as well as maintaining immunological tolerance to self antigens, food antigens and intestinal commensals. However, the intracellular signaling networks that program DCs to become tolerogenic are largely unknown. To address this, we analyzed gene expression profiles using microarray analysis of purified intestinal lamina propria DCs (CD11c+ CD11b+ DCs and CD11c+ CD11b- DCs) and compared it to splenic DCs (CD11c+ DC), from mice. We sought to determine the unique genetic profile of small intestine lamina propria CD11c+ cells compared to splenic CD11c+ cells. We performed a meta-analysis using the expression profiles of Intestinal lamina propria CD11c+ CD11b+ DCs (GSM550122), Intestinal lamina propria CD11c+ CD11b- DCs (GSM550121) and Splenic CD11c+ DCs (GSM550126). Controlling mitochondrial membrane architecture via MIC60 determines viral replication to promote anti-viral immunity

Project description:Virus-infected cells often exhibit dramatic cellular changes accompanied by altered mitochondrial function. The contribution of factors shaping the inner mitochondrial membrane (IMM) and cristae architecture on viral replication is insufficiently understood. Single cell transcriptomics applying vesicular stomatitis virus (VSV) infection suggests involvement of factors determining IMM architecture following infection. Consistently, inhibition of the F1Fo ATP synthase reduces viral replication which is associated with oligomerization of the complex and altered IMM structure. Moreover, deletion of mitochondrial contact site and cristae organizing system (MICOS) complex by targeting MIC60 results in reduced viral replication. Generation of Mic60inv/inv CD11c-Cre+ mice uncovers reduced crista junctions and viral replication in bone marrow-derived dendritic cells. Consequently, reduced viral replication in CD11c-expressing cells limits prolonged immune activation. Altogether, by linking the F1Fo ATP synthase and the MICOS complex to viral replication and immune activation, we describe links between the mitochondrial structure-metabolism and the immune response against viral infection.
