IP-MS analysis of RLF/ZFP292/ZFP654-FLAG

ABSTRACT: We performed immunoprecipitation followed by LC-MS/MS (IP-MS) in mouse embryonic stem cells in which endogenous RLF, ZFP292 or ZFP654 was tagged with FLAG. This approach enabled the identification of proteins associated with RLF/ZFP292/ZFP654. The dataset provides a resource to investigate the composition of RLF/ZFP292.ZFP654-associated chromatin regulatory complexes.

PsbS interacting proteins - PsbS interactions involved in the activation of energy dissipation in Arabidopsis

Project description:PsbS Protein Interactions during Non-photochemical quenching The non-photochemical quenching of excitation energy (NPQ) describes a photoprotective mechanism in the antenna of PSII which dissipates excess excitation energy as heat at the level of 1Chl* and by that prevents the formation of singlet oxygen in PSII. Four different components contribute to NPQ, namely qT, qE, qZ and qI. Under saturating light conditions, the qE represents the dominant NPQ component; qE is based on a complex mechanism which strictly depends on the ΔpH across the thylakoid membrane, the PsbS protein and the xanthophyll zeaxanthin (Zx). The central role of PsbS in these processes is related to the function of PsbS as sensor of the lumen pH. However, the molecular basis of this central function and particularly the underlying interactions of PsbS with PSII antenna proteins that lead to energy quenching are largely unclear. In this work, we present an in vitro approach to identify protein transient interactions involving the PsbS protein during NPQ induction and relaxation in Arabidopsis thaliana, revealing its direct role in the formation of quenching sites in the antenna complexes of photosystem II.

Genome wide H3K9ac and SAGA occupancy at OX growth phase and RC quiescent phase of yeast metabolic cycle

Project description:We found acetyl-CoA levels increase when cells are committed to growth. We also found 3 components of the SAGA complex, Spt7p, Sgf73p and Ada3p as well as histones are dynamically acetylated in tune with the acetyl-CoA levels. ChIP-seq study reveals SAGA and H3K9ac predominantly occupy growth genes at the OX growth phase of the yeast metabolic cycle indicating acetyl-CoA levels may drive growth gene transcription program through acetylation of these proteins. The RPB2 flap loop of human RNA polymerase II is dispensable for transcription initiation and elongation.

Project description:Deletion of the flap loop in the Rp2 subunit of human RNAPII did not alter the ability of human RNAPII to initiate transcription or elongate the initiated transcripts in vivo and in vitro, and was also dispensable for elongation factor-mediated enhancement and inhibition of transcript elongation in vitro. ChIP:chip of wild-type and flap deletion human RNAPII revealed that the mutant RNAPII was not defective for promoter binding, initiation and elongation in vivo. Eight ChIP datasets were generated as log2(IP/input) fluorescence intensities using anti-FLAG IP of wild-type RPB2-FLAG cells in biological triplicate, anti-FLAG IP of delta-FL RPB2 FLAG cells in biological triplicate, and anti-RPB1 CTD, 8WG16 of both wild-type and delta-FL cells in biological duplicate. The two 8WG16- IP datasets were combined to measure the distribution of RPB1 signal.

Project description:HIV-1 Tat can modulate the expression of both HIV and cellular genes. In antigen-presenting cells Tat induces the expression of a subset of interferon-stimulated genes (ISGs) in the absence of interferons (IFNs). We investigated the genome-wide Tat association with cellular promoters in immature dendritic cells (iDC) and in monocyte derived macrophages (MDM).
