Project description:We employed proximity labelling to derive a proteome of the luminal content of the Trypanosoma brucei endoplasmic reticulum (ER) and Golgi apparatus. We exploited the abundant ER chaperone BiP (Binding-immunoglobulin protein) as ER BioID bait and compare to a truncated version of BiP (termed BiPN) devoid of ER retention and thus trafficked to the Golgi apparatus, as well as parental controls. Our approach covers the two major life cycle stages of T. brucei, i.e., the procyclic form (PCF) and the bloodstream form (BSF). Additionally, we probed the inner nuclear membrane which can be viewed as a specialised ER domain separated by the nuclear pore, via the membrane integral nucleoporin NUP65 as BioID bait in PCF. Altogether, our combined approaches devise an inventory of the T. brucei secretory pathway that complements existing subcellular protein maps derived by proteomics and imaging.

Project description:Metazoan cells adapt to the exhaustion of protein quality control (PQC) systems by sequestering aggregation-prone proteins in large, pericentriolar structures termed aggresomes. Defects in both, aggresome formation and clearance affect proteostasis and have been linked to neurodegenerative diseases, but aggresome clearance pathways are still underexplored. Here we show that aggresomes comprising endogenous proteins are cleared via selective autophagy requiring the cargo receptor TAX1BP1. TAX1BP1 proximitomes revealed the presence of various PQC systems at aggresomes, including Hsp70 chaperones, the 26S proteasome and the ubiquitin-selective unfoldase p97/VCP. We show that Hsp70 and p97/VCP with its cofactors UFD1-NPL4 and FAF1 play key roles in aggresome disassembly, whereas the 26S proteasome is not strictly required. We identified aggresomal client proteins that are degraded via different routes, some in a p97-dependent manner via aggrephagy. Upon acute inhibition of p97/VCP, aggresomes failed to disintegrate and were not incorporated into autophagosomes despite the presence of factors critical for aggrephagosome formation, including TAX1BP1, p62/SQSTM1, and WIPI2. We conclude that the p97/VCP-mediated removal of ubiquitylated aggresomal clients is essential for the disintegration and subsequent piecemeal autophagy of aggresomes.

Project description:Potassium channels regulate membrane potential, calcium flux, cellular activation and effector functions of adaptive and innate immune cells. The voltage-activated Kv1.3 channel is an important regulator of T cell-mediated autoimmunity and microglia-mediated neuroinflammation. Kv1.3 channels, via protein-protein interactions, are localized with key immune proteins and pathways, allowing functional coupling between K+ efflux and immune mechanisms. To gain insights into proteins and pathways that interact with Kv1.3 channels, we applied a proximity-labeling proteomics approach to characterize protein interactors of the Kv1.3 channel in activated T cells. Biotin ligase TurboID was fused to either N or C termini of Kv1.3, stably expressed in Jurkat T cells and biotinylated proteins in proximity to Kv1.3 were enriched and quantified by mass spectrometry. We identified over 1,800 Kv1.3 interactors including known interactors (beta-integrins, Bax, Stat1) although majority were novel. We found that the N-terminus of Kv1.3 preferentially interacts with protein synthesis and protein trafficking machinery, while the C-terminus interacts with immune signaling and cell junction proteins. In contrast to Kv1.3 interactors in microglia, T cell Kv1.3 interactors included 182 cell surface, T cell receptor complex, mitochondrial, calcium sand cytokine-mediated signaling pathway and lymphocyte migration proteins. 178 Kv1.3 interactors in T cells also represent genetic risk factors of T cell-mediated autoimmunity, including STIM1, which was further validated using co-immunoprecipitation. Our studies reveal novel proteins and molecular pathways that interact with Kv1.3 channels in adaptive (T cell) and innate immune (microglia), providing a foundation for how Kv1.3 channels may regulate immune mechanisms in autoimmune and neurological diseases.

Project description:In eukaryotes, most newly synthesized ribosomal proteins (r-proteins) need to rapidly and safely get into the nucleus to reach their assembly site on pre-ribosomal particles. However, only for few r-proteins tailored support mechanisms involving so-called dedicated chaperones could so far be revealed. Here, with the primary aim of identifying novel dedicated chaperones, we performed TurboID-based proximity labelling with all 46 large subunit r-proteins of Saccharomyces cerevisiae, which unveiled the fungi-specific Acl1 and the conserved Bcl1 as candidate dedicated chaperones of Rpl1. We show that the functionally cooperating Acl1 and Bcl1 both directly interact with Rpl1, form a trimeric Acl1-Rpl1-Bcl1 complex, and enable the nuclear import of Rpl1. Moreover, our crystal structure of the minimal Acl1-Rpl1 complex reveals how Acl1’s ankyrin repeat domain shields a positively charged rRNA-binding surface of Rpl1. Our proximity labelling approach also permitted to establish novel interactions between four r-proteins and distinct importins and to illuminate r-protein neighbourhoods on successive pre-60S particles. Additionally, reciprocal proximity labelling with the known dedicated chaperones indicates that almost all appear to be transiently associated with pre-ribosomal particles. Our study provides for the first time comprehensive insight into the physical proximities of large subunit r-proteins along their entire life cycle.

Project description:K-Ras is regulated and active in nanoscale proteo-lipid domains of the plasma membrane. Few regulators of K-Ras membrane organisation have been identified so far. We here combined a primary TurboID-based proximal proteome screen with a secondary BRET-screen to identify nine novel bona fide interactors of the K-Ras G-domain that would modulate its membrane organisation. We focused our hit characterisation on one novel candidate, APLP2, and SPRY2, which was previously implicated as negative regulator of MAPK-signalling. While APLP2 appeared to indirectly bind to K-Ras via C-Raf, SPRY2 showed characteristics of a new effector protein. We show by co-immunoprecipitation and BRET-experiments that the C-terminal fragment of SPRY2 comprising residues 161-315 interacts more with K-RasG12V than the full-length protein. Both full length and C-terminal fragment localized to the membrane. SPRY2 plasma membrane localization was blocked if K-Ras membrane anchorage was inhibited. Likewise, binding to oncogenic K-Ras was disrupted by K-Ras-inhibitors. Mutations at the predicted interface of the K-Ras effector binding region and the C-terminal fragment of SPRY2 modulated the interaction. Our data further suggest that SPRY2 operates as homo- or hetero-di/oligomer with SPRY4. Both full length SPRY2 and its C-terminal fragment promote differentiation of muscle C2C12 cells, which requires inhibition of MAPK-signalling. We propose a model, wherein active K-Ras recruits SPRY-dimers via the C-terminus of SPRY2 to the plasma membrane where they bind directly to Ras and block access of effectors.

Project description:Deep molecular phenotyping of cells at transcriptomic and proteomic levels is an essential first step to understanding cellular contributions to development, aging, injury, and disease. Since proteome and transcriptome level abundances only modestly correlate with each other, complementary profiling of both levels of abundances are needed. We report a novel method to capture the cell type-specific transcriptome and proteome simultaneously from both in vitro and in vivo experimental model systems. This method leverages the ability of biotin ligase, TurboID, to biotinylate cytosolic proteins including ribosomal and RNA-binding proteins, which allows enrichment of biotinylated proteins for proteomics as well as protein-associated mRNA for transcriptomics. We validated this approach first using well-controlled in vitro systems to verify that the proteomes and transcriptomes obtained reflect the ground truth, bulk proteomes and transcriptomes. We also show that the effect of a biological stimuli (e.g., neuroinflammatory activation by LPS) can be faithfully captured. We also applied this approach to obtain native-state proteomes and transcriptomes from two key brain cell types (Aldh1l1-expressing astrocytes and Camk2a-expressing neurons), thereby validating the in vivo application of this approach. We also used these data to interrogate protein mRNA concordance and discordance across two brain cell types, providing insights into shared and unique molecular processes such as cytoskeletal and mitochondrial-related functions.

Project description:Eukaryotic ribosome synthesis is a highly complex, multistep process that is best characterized in the yeast Saccharomyces cerevisiae. It is orchestrated by over 200 ribosome assembly factors and 75 small nucleolar ribonucleoproteins (snoRNPs), which guide site-specific chemical modifications of precursor ribosomal RNA (pre-rRNA). While canonical box C/D snoRNPs direct 2?-O-methylation, the atypical box C/D snoRNPs snR4 and snR45 mediate acetylation of 18S rRNA residues C1280 and C1773, respectively, catalyzed by the acetyltransferase Kre33. Here, we identify and characterize Ynl050c/Sni445 as a novel ribosome assembly factor and previously unrecognized auxiliary component of the snR4 and snR45 box C/D snoRNPs. Sni445 associates with snR4 and snR45 in their free form and is required for their stable incorporation into 90S pre-ribosomes. Genetic interactions link Sni445 and the snR4 and snR45 snoRNAs to ribosomal proteins Rps20 (uS10) and Rps14 (uS11), which are positioned near the respective acetylation sites in the 40S subunit. Moreover, Sni445 physically interacts with Kre33 within the 90S pre-ribosome, and its absence abolishes acetylation of C1280 and C1773. Our findings suggest that Sni445 facilitates the recruitment of snR4 and snR45 snoRNPs to 90S particles and might promote their interaction with Kre33, thereby enabling the site-specific acetylation of 18S rRNA by Kre33.

Project description:For over 60 years, salicylic acid (SA) has been known as a plant immune signal required for both basal and systemic acquired resistance (SAR). SA activates these immune responses by reprogramming up to 20% of the transcriptome through the function of NPR1. However, components in the NPR1-signaling hub, which appears as nuclear condensates, and the cascade of the NPR1-signaling pathway remained elusive due to difficulties in studying transcriptional cofactors whose chromosomal associations are often indirect and transient. To overcome this challenge, we applied TurboID to divulge the NPR1-proxiome, which detected key known NPR1-interactors and many new components of transcription-related complexes.

Project description:Mapping the subcellular organization of proteins is crucial for understanding their biological functions. Herein, we report a reactive oxygen species induced protein labeling and identification (RinID) method for profiling subcellular proteome in the context of living cells. Our method capitalizes on a genetically encoded photocatalyst, miniSOG, to locally generate singlet oxygen that reacts with proximal proteins. Labeled proteins are conjugated in situ with an exogenously supplied nucleophilic probe, which serves as a functional handle for subsequent affinity enrichment and mass spectrometry-based protein identification. From a panel of nucleophilic compounds, we identify biotin-conjugated aniline and propargyl amine as highly reactive probes. As a demonstration of the spatial specificity and depth of coverage in mammalian cells, we apply RinID in the mitochondrial matrix, capturing 477 mitochondrial proteins with 94% specificity. We further demonstrate the broad applicability of RinID in various subcellular compartments, including the nucleus and the endoplasmic reticulum (ER). The temporal control of RinID enables pulse-chase labeling of ER proteome in Hela cells, which reveals substantially higher clearance rate for secreted proteins than ER resident proteins.

Project description:Wnt signal transduction relies on the direct inhibition of GSK3 by phosphorylated PPPSPxS motifs within the cytoplasmic tail of the LRP6 co-receptor. How GSK3 is recruited to LRP6 remains unclear. Here, we use nuclear magnetic resonance spectroscopy to identify the membrane-proximal PPPSPxS motif and its flanking sequences as the primary binding site for both Axin and GSK3, and an intrinsically disordered segment of Axin as its LRP6-interacting region (LIR). Co-immunoprecipitation and CRISPR-engineered mutations in endogenous Axin indicate that its docking at LRP6 is antagonized by a phospho-dependent foldback within LIR and by a PRTxR motif that allows Axin and GSK3 to form a multi-pronged interaction that favors their detachment from LRP6. Crucially, signaling by LRP6 also depends on its binding to AP2 clathrin adaptor. We propose that the Wnt-driven clustering of LRP6 within clathrin-coated locales allows the Axin-GSK complex to dock at adjacent LRP6 molecules, while also exposing it to co-targeted kinases that change its activity in Wnt signal transduction.
