Weddell seal milk and serum LC-MSMS

ABSTRACT: Within any population, some individuals perform better than others. These individuals may survive longer or produce more offspring. In this project we investigate the physiology, behavior, and genetics of female Weddell seals in Erebus Bay, Antarctica. This dataset includes a proteomic comparison of milk and serum in mom-pup pairs across the timecourse of lactation. We also investigate differences between female Weddell seals with a history of frequently producing pups, versus females that have produced pups only infrequently.

Specific milk composition in miR-30b-transgenic mice associated to offspring early gut maturation with lasting consequences on their growth

Project description:Milk composition is complex and includes numerous components essential for the offspring growth and development. Besides a high abundance of the miR-30b microRNA, milk produced by the transgenic mouse model of miR-30b-mammary deregulation displays significant changes in its fatty acid profils. Moreover, wild-type adopted pups fed with this milk present an early growth defect. Therefore, the consequences of miR-30b milk feeding on neonate gut development, a prime target of suckled milk, were investigated, along with further characterization of changes in milk composition. A broad characterization of the duodenum of wild-type pups fed with miR-30b milk was performed, using histological, transcriptomic, proteomic and intestinal permeability analyses. Milk of miR-30b foster dams was extensively analyzed using proteomic, metabolomic and lipidomic approaches and hormonal immunoassays. Pups fed with miR-30b milk showed a maturation of their gut tissue, presenting an earlier reduction in paracellular and transcellular permeability at postnatal day 5. MiR-30b milk displayed significant changes in its total lipid content, ceramides and sphingomyelin concentrations, an overabundance in nine proteins and an increase in insulin and leptin levels. These molecules were associated with neonatal gut integrity and maturation, notably by acting on tight junctions. Their significant changes in miR-30b milk could be clearly involved in the early intestinal closure phenotype of the pups, in connection with the observed early growth defect. Further investigations are now needed to determine their specific mode of action, with the aim to modulate infant diet in regard with a benefic effect on growth and health.

Novel Diagnostic Biomarkers for High-Grade Serous Ovarian Cancer Uncovered by Data-Independent Acquisition Mass Spectrometry

Project description:High-grade serous ovarian cancer (HGSOC) represents the major histological type of ovarian cancer (OC), and lack of effective screening tools and early detection methods significantly contributes to the poor prognosis of HGSOC. Currently, there is no reliable diagnostic biomarkers for HGSOC. In this study, we performed liquid chromatography data-independent acquisition tandem-mass spectrometry on depleted serum samples from 26 HGSOC cases and 24 healthy controls (HCs) to discover potential HGSOC diagnostic biomarkers. A total of 1,847 proteins were identified across all samples, among which 116 proteins showed differential expressions between HGSOC patients and HCs. Network modeling showed activations of coagulation and complement cascades, platelet activation and aggregation, NET formation, TLR4, IGF, and TGF-β signaling, and suppression of lipoprotein assembly and FcγR activation in HGSOC. Based on the network model, we prioritized 28 biomarker candidates, and validated 18 of them using targeted MS assays in an independent cohort. Predictive modeling showed a sensitivity of 1 and specificity of 0.91 in the validation cohort. Finally, in vitro functional assays on four potential biomarkers (FGA, VWF, ARHGDIB, and SERPINF2) suggested that they may play an important role in cancer cell proliferation and migration in HGSOC.

Preterm birth increases endogenous human milk peptide release compared to term birth

Project description:Hundreds of naturally occurring milk peptides have been found in term human milk. Whether there are differences between the levels of these peptides between term and preterm milk remains unknown. Premature milk is produced before complete maturation of the mammary gland and is under the influence of a different hormonal milieu, which could change enzymatic activity and protein expression within the mammary gland and result in an altered peptide profile. We employed nano-liquid chromatography tandem mass spectrometry to identify naturally occurring peptides in term and premature milks at multiple time-points across lactation and compare the abundances of these peptides. We found that preterm milks produced more unique peptide sequences than term milks on average (359 vs. 286). The peptides identified were searched for overlapping sequences with an in-house database of known functional peptides. Specifically, we found that both term and preterm milks contain peptides overlapping with known sequences with antimicrobial, opioid antagonist and immunomodulatory actions. We also compared the enzymes involved in degradation of both milks via bioinformatic analysis. This analysis reveals that plasmin is more active in preterm milk than term milk.

SARS-CoV-2 RNAemia and proteomic biomarker trajectory inform prognostication in COVID-19 patients admitted to intensive care

Project description:Prognostic characteristics inform risk stratification in intensive care unit (ICU) patients with coronavirus disease 2019 (COVID-19). We obtained blood samples (n = 474) from hospitalized COVID-19 patients (n = 123), non-COVID-19 ICU sepsis patients (n = 25) and healthy controls (n = 30). Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) RNA was detected in plasma or serum (RNAemia) of COVID-19 ICU patients when neutralizing antibody response was low. RNAemia was associated with higher 28-day ICU mortality (hazard ratio [HR], 1.84 [95% CI, 1.22–2.77] adjusted for age and sex). In longitudinal comparisons, COVID-19 ICU patients had a distinct proteomic trajectory associated with RNAemia and mortality. Among COVID-19-enriched proteins, galectin-3 binding protein (LGALS3BP) and proteins of the complement system were identified as interaction partners of SARS-CoV-2 spike glycoprotein. Finally, machine learning identified ‘Age, RNAemia’ and ‘Age, pentraxin-3 (PTX3)’ as the best binary signatures associated with 28-day ICU mortality.

Kefir peptide profiling - Peptidomic analysis reveals proteolytic activity of kefir microorganisms on bovine milk proteins

Project description:This study examines the proteolytic activity of the kefir grains (a combination of bacteria and yeast) on bovine milk proteins. SDS-PAGE analysis reveals substantial digestion of milk proteins by the kefir grains in comparison with control samples. Mass spectrometric analysis reveals that the kefir microorganisms released 609 new peptide fragments and significantly altered the abundance of around 1,500 peptides compared to the controls. These kefir-digested peptides derived from 55 milk proteins. We show that kefir contains 25 previously identified functional peptides with actions including antihypertensive, antimicrobial, opioid and anti-oxidative .

Assessing the relationship between mass window width and retention time scheduling on protein coverage for data-independent acquisition

Project description:Due to the technical advances of mass spectrometers especially the high scanning speed and high MS/MS resolution, the data independent acquisition mass spectrometry (DIA-MS) began to be widely used, which enables high reproducibility in both proteomic identification and quantification. The current DIA-MS methods normally cover a wide mass range, with the aim to target and identify as many peptides and proteins as possible and therefore regularly generates MS/MS spectra of high complexity. In this report, we assessed the performance and benefits of using small windows with e.g. 5-Da width across the peptide elution time. We also devised a new DIA method named RTwinDIA that schedules the small isolation windows in different retention time blocks. We applied Maxquant and pFind database searching tools, and further used Spectronaut with an external comprehensive spectral library of human proteins to perform the direct proteomic identification. We conclude that softwares like pFind have potential in directly analyzing DIA data acquired with small windows, and that the instrumental time and DIA cycle time should be preferably spend on small windows rather than on covering a broad mass range by large windows, to improve the proteome coverage for new biological samples and to increase the quantitative precision. These results further provide perspectives for the future emerge between DDA and DIA on faster MS analyzers.

Plasma proteomic, human Ebola virus disease

Project description:The 2013-2016 Ebola Zaire virus (EBV) outbreak in West Africa resulted in over 28,000 cases and 11,000 deaths. Ebola virus disease (EVD) is a highly virulent systemic disease with a high case fatality rate of ~ 50%. EVD results in hemorrhagic fever marked by an exaggerated systemic inflammatory response, and impaired vascular and coagulation systems. The immune response of patients who either survived or died is characterized by strong differences. Notably, fatalities showed a diminished capacity to mount an appropriate immune response, resulting in high viremia and increased pro-inflammatory cytokine production. In this study, we analyzed 38 sequential samples collected from 12 patients: 8 survivors and 4 fatalities. Our analytical strategy combined three protein-based platforms covering three different fractions of the plasma proteome: the undepleted classical plasma proteome, the depleted plasma proteome, and cytokines/chemokines, using LC/MS- and antibody-based assays, resulting in over 1000 quantified host and pathogen proteins. For depletion of the most abundant plasma proteins, we advanced a perchloric acid-based precipitation method. This method is low cost, high-throughput and robust.

Project description:Abusive head trauma (AHT) is a leading cause of mortality and morbidity in infants. We explored novel AHT biomarkers via untargeted proteomics of peripheral postmortem blood (PMB) specimens collected during medico-legal autopsies of infants. The panel of PMB biomarkers was confirmed in antemortem serum samples as a potential signature capable of being applied to living patients to support AHT screening and improve their prognosis through early medical care.

A hybrid DDA/DIA-PASEF based assay library for a deep proteotyping of triple-negative breast cancer

Project description:Generation of a new library of targeted mass spectrometry assays for accurate protein quantification in triple negative breast cancer (TNBC) tissues. Primary tumor tissue lysates from 105 TNBC patients treated at Masaryk Memorial Cancer Institute (MMCI) in Brno, Czech Republic, were used to generate the spectral library. This project covers raw files from data-dependent acquisition (DDA) – parallel accumulation-serial fragmentation (PASEF) measurements of 12 hydrophilic chromatography (HILIC) fractions of aliquot pool from complete set of 105 samples measured on timsTOF Pro; raw files of 16 individual samples measured in data-independent acquisition (DIA) – PASEF mode and used for hybrid library generation and for demonstrative quantitative DIA data extraction; Pulsar archive generated in Spectronaut 16.0 from 12 DDA-PASEF measurements of HILIC fractions and from 16 data-independent acquisition DIA-PASEF measurements of individual samples. The 16 DIA-PASEF runs of individual samples used for library generation were analyzed using newest versions of Spectronaut (version 18.5) and DIA-NN (version 1.8.1) software tools in library-based setting using the newly generated library as well as in library-free setting showing library-based method to outperform the use of predicted libraries in the terms of identification numbers.
