Identification of STAMBP-interacting proteins by IP-MS screening.

Project description:To identify proteins interacting with STAMBP, we performed co-immunoprecipitation (CoIP) assays using pancreatic cancer cells. Specifically, SW1990 cells stably overexpressing either the empty vector control or HA-tagged STAMBP (HA-STAMBP) were subjected to CoIP with an anti-HA antibody to enrich HA-associated proteins. Proteins specifically interacting with HA-STAMBP were then identified by comparative proteomic analysis between the two cell lines. Mass spectrometry-based proteomic services were provided by Shanghai Omicsspace Biotech.

Single cell RNA-seq and BCR-seq of peritoneal B cells

The origin of the B1 cells and how to form the B1 cells pool in the postnatal life remain unknown. And the heterogeneity of B1 cells can largely affect the functions of B1 cells. Until now, nobody has performed the single cell RNA-seq of peritoneal B cells. In order to reveal the characteristics of peritoneal B cells, we have performed the scRNA-seq and scBCR-seq of the peritoneal B cells of mouse from different stages.

The YbjN regulon in Escherichia coli

Project description:YbjN, an enterobacteria-specific protein, is a multicopy suppressor of ts9 temperature sensitivity in Escherichia coli. Microarray study revealed that the expression level of ybjN was inversely correlated with the expression of flagellar, fimbrial and acid resistance genes. Over-expression of ybjN significantly down-regulated genes involved in the citric acid cycle, glycolysis, the glyoxylate shunt, oxidative phosphorylation, and amino acid and nucleotide metabolism. On the other hand, over-expression of ybjN up-regulated toxin-antitoxin modules, the SOS responsive pathway, cold shock proteins and starvation-induced transporter genes. Our results collectively suggest that YbjN may play important roles in regulating bacterial multicellular behaviors, metabolism and survival under various stress conditions in Es. coli. A total of 8 samples were analyzed: E. coli wild type strain (2 replicates); E. coli ybjN mutant strain (3 replicates); E. coli ybjN over-expression strain (3 replicates).

Characterization of pottery foodcrusts through lipid and proteomic analyses: a case study from the Xiawan site in Yixing city, East China

Project description:Foodcrusts are often discovered inside archaeological pottery and other containers. They can provide abundant information about vessel function, diet, cuisine activities and human subsistence strategies. Lipid analysis has been used for decades to characterize foodcrusts, indicating their compositions and biological sources. Recently, proteomics has also been applied to foodcrusts, providing more specific information about the tissues and species origins. In this study, lipid and proteomic analysis were combined to analyze foodcrusts in pottery from the Xiawan site of the Taihu Lake region, East China. These pottery sherds are mainly attributed to the Songze cultural period (ca. 5800-5300 BP). The results show that these foodcrusts contain interpretable concentrations of lipid compounds, including a series of common medium- and long-chain fatty acids, dicarboxylic acids, aliphatic alcohols, sterols and their derivatives, isoprenoid fatty acids and long-chain ketones, as well as proteins of terrestrial mammals and aquatic products. This study provides direct evidence for the function of pottery and the exploitation of animal and plant resources at that time, especially freshwater products, marine fish, rice and millet. Therefore, the combination of lipid and proteomic analysis has great potential in organic residue analysis for foodcrusts.
