Human plasma proteome immune response to COVID-19

Project description:In this study, we investigated immune responses in a prospective cohort of hospitalized COVID-19 patients (derivation cohort, DC; n = 126) during the spring of 2020. Plasma samples were collected within four days of admission to measure a panel of innate and complement system immune markers. From a subset of this cohort (n = 80), we performed plasma proteomics and developed a predictive survival model based on proteins differentially expressed between survivors (n = 60) and non-survivors (n = 20). Logistic regression analyses were employed to evaluate the predictive value of these biomarkers for 30-day mortality. The developed proteomic prediction model and the regression analyses were subsequently validated using an independent cohort of hospitalized COVID-19 patients (validation cohort, VC) from the autumn/winter of 2020, who received treatment with remdesivir and dexamethasone.

Multisystem Inflammatory Syndrome in Children Disease characterization and diagnostics using mass-spectrometry-based proteomics and artificial intelligence

Project description:During the COVID-19 pandemic, Multisystem Inflammatory Syndrome in Children (MIS-C) emerged as a disease with unknown causes and no specific diagnostic test. We used artificial intelligence in a nationwide study from April 2020 to March 2022 to identify a 4-protein diagnostic signature for MIS-C. This signature had an AUC of 1.0 for distinguishing MIS-C from other febrile diseases. Our analysis also revealed intricate protein patterns, indicating that MIS-C is associated with immune dysregulation, lipid metabolism changes, increased coagulation activity, and tissue remodeling.

Age prediction from human blood plasma using proteomic and small RNA data: a comparative analysis

Project description:Aging clocks, built from comprehensive molecular data, have emerged as promising tools in medicine, forensics, and ecological research. However, few studies have compared the suitability of different molecular data types to predict age in the same cohort and whether combining them would improve predictions. Here, we explored this at the level of proteins and small RNAs in 103 human blood plasma samples. First, we used a two-step mass spectrometry approach measuring 612 proteins to select and quantify 21 proteins that changed in abundance with age. Notably, proteins increasing with age were enriched for components of the complement system. Next, we used small RNA sequencing to select and quantify a set of 315 small RNAs that changed in abundance with age. Most of these were microRNAs (miRNAs), downregulated with age, and predicted to target genes related to growth, cancer, and senescence. Finally, we used the collected data to build age-predictive models. Among the different types of molecules, proteins yielded the most accurate model (R² = 0.59 ± 0.02), followed by miRNAs as the best-performing class of small RNAs (R² = 0.54 ± 0.02). Interestingly, the use of protein and miRNA data together improved predictions (R2 = 0.70 ± 0.01). Future work using larger sample sizes and a validation dataset will be necessary to confirm these results. Nevertheless, our study suggests that combining proteomic and miRNA data yields superior age predictions, possibly by capturing a broader range of age-related physiological changes. It will be interesting to determine if combining different molecular data types works as a general strategy to improve future aging clocks.

FACS-sorted CD103+ and CD103- Treg cell proteomics

Project description:Regulatory T cells (Tregs) play a key role in suppressing systemic effector immune responses, thereby preventing autoimmune diseases but could also potentially contribute to tumor progression. As a result, there is significant interest in the clinical manipulation of Tregs. However, the mechanisms governing induced Treg (iTreg) differentiation are not fully understood. In the present study, we phenotypically profiled human iTregs during early stages of in vitro differentiation at single-cell level using multiparametric mass cytometry. A panel of 25 metal-conjugated antibodies specific to a range of markers associated with human Tregs was used to characterize these immunomodulatory cells. We found that iTregs highly express the transcription factor Foxp3 and characteristic Treg-associated surface markers (e.g. CD25, PD1, CD137, CCR4, CCR7, CXCR3, and CD103). Expression of co-inhibitory factors (e.g. TIM3, LAG3, and TIGIT) increased slightly at late stages of iTreg differentiation. Further, CD103 was selectively upregulated in the iTreg compartment while negatively regulated by Foxp3. Overall, our study highlights that during early stages of differentiation, iTregs resemble memory-like Treg features, and opens possibilities for studying molecular mechanisms of Treg function.

Sac1 degron A431 cells 3h DMSO vs 3h IAA

Project description:Sac1 is a conserved phosphoinositide phosphatase, whose loss-of-function compromises cell and organism viability. Here, we employed acute auxin-inducible Sac1 degradation to identify its immediate downstream effectors in human cells. Most of Sac1 was is degraded in ~1 h, paralleled by increased PI(4)P and decreased cholesterol in the trans-Golgi network (TGN) during the following hour, and superseded by Golgi fragmentation, impaired glycosylation, and selective degradation of TGN proteins by ~4 h. The TGN disintegration resulted from its acute deacidification caused by disassembly of the Golgi V-ATPase. Mechanistically, Sac1 mediated TGN membrane composition maintained an assembly-promoting conformation of the V0a2 subunit. Key phenotypes of acute Sac1 degradation were are recapitulated in human differentiated trophoblasts, causing processing defects of chorionic gonadotropin, in line with loss-of-function intolerance of the human SACML1 gene. Collectively, our findings reveal that the assembly of the Golgi V-ATPase is controlled by the TGN membrane via Sac1 fuelled lipid exchange.

Hippocampal proteomic profiling following peripheral delivery of klotho fragment

Here we report a proteomic analysis of whole hippocampal homogenates from mice treated with vehicle or KL-F (10 µg/kg, i.p.) four hours prior to exploration in the small Y-maze. The proteomic results showed glutamate receptor signaling as the top enriched canonical pathway by Ingenuity Pathway Analysis.
