Project description:Circular RNAs (circRNAs) have emerged as critical regulators in various biological processes through their interactions with RNA-binding proteins. To investigate the protein interactions of hsa_circ_0001910, a circRNA of potential functional significance, we designed a specific RNA pulldown probe targeting this molecule. Using this probe, we performed RNA pull-down assays to enrich proteins that directly or indirectly bind to hsa_circ_0001910. The pulled-down protein complexes were subsequently separated and detected by Western blotting to confirm the presence of specific protein candidates. For comprehensive and unbiased protein identification, the enriched protein samples were further subjected to mass spectrometry (MS)-based proteomic analysis. This approach allows for the systematic identification and quantification of proteins that interact with hsa_circ_0001910, providing insights into its molecular functions and potential roles in cellular pathways.

Project description:Here we developed a protocol for the isolation and semi-purification of root-knot nematode feeding tubes from giant-cell cytoplasm of several host plant species. Our methods allowed for the isolation and solubilization of sufficient quantities of enriched feeding tubes enabling a comparative proteome analysis across host species that identified proteins with an increased likelihood to function in feeding tube formation.

Transposable elements drive regulatory and functional innovation of F box genes

Project description:Protein domains of transposable elements (TEs) and viruses increase the protein diversity of host genomes by recombining with other protein domains. By screening 10 million eukaryotic proteins, we identified several domains that define multi-copy gene families and frequently co-occur with TE/viral domains. Among these, a Tc1/Mariner transposase helix turn helix (HTH) domain was captured by F-box genes in the Caenorhabditis genus, creating a new class of F-box genes. For specific members of this class, like fbxa-215, we found that the HTH domain is required for diverse processes including germ granule localisation, fertility, and thermotolerance. Furthermore, we provide evidence that HSF-1 mediates the transcriptional integration of fbxa-215 into the heat-shock response by binding to Helitron TEs directly upstream of its locus. The interactome of HTH-bearing F-box factors suggests roles in post-translational regulation and proteostasis, consistent with established functions of F box proteins. Based on AlphaFold2 multimer proteome-wide screens, we propose that the HTH domain may diversify the repertoire of protein substrates that F-box factors regulate post-translationally. We further demonstrate that F-box genes repeatedly and independently captured TE domains throughout eukaryotic evolution, and describe an additional instance in zebrafish. In conclusion, we identify recurrent TE domain captures by F-box genes in eukaryotes and provide insights into how these novel proteins are integrated within host gene regulatory networks.

DVE-1 is telomere-binding protein and links the NuRD complex to telomere regulation in C.elegans

Project description:Telomeres comprise repetitive DNA sequences bound by specialized proteins at the end of linear chromosomes. Although some proteins have been identified and characterized in the nematode Caenorhabditis elegans, additional remain to be discovered, validated, and characterized. In our previous quantitative proteomics screen for telomere-binding proteins of C. elegans, we identified several candidates. One of these candidates was the homeobox protein DVE-1, a homolog of mammalian SATB proteins and transcription factor that plays a central role in the mitochondrial unfolded protein response. In this study, we validate DVE-1 as a telomere-binding protein in C. elegans. We show in vitro binding of DVE-1 to telomeric sequences and in vivo co-localization with the known telomere binding protein POT-1. Further, these results are supported by findings of DVE-1 ChIPseq analysis and RNA interference experiments followed by transcriptome and proteome analysis. Finally, we identified all core members of the nucleosome remodeling and deacetylase (NuRD) complex by DVE-1 immunoprecipitation and subsequent mass spectrometry experiments and bring them in the context of telomere organization.

Kinase-catalyzed Biotinylation to Map Cell Signaling Pathways (K-BMAPS): Application to Epidermal Growth Factor Signaling

Project description:Cell signaling involves a network of protein-protein interactions and post-translational modifications that govern cellular responses to environmental cues. To understand and ultimately modulate these signaling pathways to confront disease, the complex web of proteins that becomes phosphorylated after extracellular stimulation has been studied using mass spectrometry-based proteomics methods. To complement prior work and fully characterize all phosphorylated proteins after stimulation of cell signaling, we developed K-BMAPS (Kinase-catalyzed Biotinylation to MAP Signaling), which utilizes ATP-biotin as a kinase cosubstrate to biotin label substrates. As a first application of K-BMAPS, the well-characterized epidermal growth factor receptor (EGFR) kinase signaling pathway was monitored by treating EGF-stimulated HeLa lysates with ATP-biotin, following by streptavidin enrichment and quantitative mass spectrometry analysis. Based on the dynamic phosphoproteins identified, a pathway map was developed considering functional categories and known interactors of EGFR. Remarkably, 94% of K-BMAPS hit proteins were included in the EGFR pathway map. With many proteins involved in transcription, translation, cell adhesion, and GTPase signaling, K-BMAPS identified phosphoproteins associated with late and continuous signaling events. In summary, K-BMAPS is a powerful tool to map the dynamic phosphorylation governing cell signaling pathways.
