Comparative phosphoproteomic analysis of barley grains

Project description:Seed dormancy is important trait for plant to grow in favorable condition. It is strongly maintained in freshly harvested seed, but impaired in after-ripened seeds. In dormancy regulation, phytohormone abscisic acid (ABA) has essential role. It is transduced thorough protein phosphorylation and occur induction and maintenance of dormancy. To understand the role of ABA during after-ripening, ABA responsive phosphoproteins should be understood. Phosphoproteomic analysis was carried out by using following process. Isolated barley seed embryo was used for protein extraction. Trypsin digestion and phosphopeptide enrichment by HAMMOC method were performed, then purified peptide sample was analyzed by TripleTOF5600 (AB-SCIEX).

Identification of Genes and miRNAs Affecting Pre-harvest Sprouting in Rice (Oryza sativa L.) by Transcriptome and Small RNAome Analyses

Project description:Purpose: The goal of our study is to compare two different ecotypes of Oryza sativa L., PHS-susceptible rice trait and PHS-resistant rice trait under three different maturation stages in rice seed embryo with profile of miRNA-seq. Methods: Oryza sativa. L miRNA profiles of two different ecotypes with 3 different maturation stages of rice seed embryo were generated by NGS, in duplicate, following Illumina NGS workflow. Results: We found the differentially expressed microRNAs between PHS-susceptible rice trait and PHS-resistant rice trait according to the three different seed maturation stages. Target transcripts of differentially expressed microRNAs have been predicted via psRNATarget web server, and a part of those target genes are likely to be regulated by microRNAs, affecting overall responses to heat stress and the regulation of seed dormancy during maturation. Conclusions: Our study represents the analysis of rice seed small RNAs, specifically microRNAs, under two different ecotypes, three different seed maturation stages in rice seed embryo. Our results show that microRNAs are involved in response to heat stress and the regulation of seed dormancy. This study will provide a foundation for understanding dynamics of seed dormancy during the seed development and overcoming pre-harvest sprouting.

Tissue-specific RNA-seq of Atsdr4l-5 dig2 mutant seeds

Project description:Arabidopsis thaliana SEED DORMANCY 4-LIKE (AtSDR4L) and its paralog Dynamic Influencer of Gene Expression 2 (DIG2) act as transcriptional co-repressors to promote seed-to-seedling phase transition. Their regulatory roles at the temporal and tissue-specific scales remain elusive. Here, we show that mutant phenotypes of Atsdr4l dig2 are alleviated by abscisic acid (ABA) antagonists and gibberellin (GA). Dissected mutant embryos exhibit stunted growth, reduced cell expansion and differentiation. The double mutant results in many similar changes in gene expression in the seed coat and the embryo, with a subset of the genes differentially expressed tissue-specifically. Transcriptomes of Atsdr4l-5 dig2 seed compartments form a distinct cluster from those of the mutant seedlings of Atsdr4l and Polycomb Repressive Complex-related genes, suggesting developmental stage-specific role of these regulators.Together, these results demonstrated that AtSDR4L and DIG2 work in concert to launch the growth potential in embryo and alleviate the constraints in seed coat to prepare seeds for germination.

Identification of genes involved in metabolism and signaling of abscisic acid and gibberellins during Epimedium pseudowushanense B.L.Guo seed morphophysiological dormancy

Project description:The molecular mechanism of seed morphophysiological dormancy of Epimedium pseudowushanense B.L.Guo. remains largely unknown. The endogenous ABA and GA content of E. pseudowushanense seeds at three developmental stages was quantitatively determined. The result showed the levels of ABA in E. pseudowushanense seeds decreased during the seed embryo growing and development, levels of GA3 increased during seed embryo growing, and levels of GA4 increased during seed dormancy releasing and seed sprouting. High-throughput sequencing method was used for reveal the E. pseudowushanense seed transcriptome. The transcriptome data were assembled as 178,613 unigenes and the numbers of differentially expressed unigenes between the seed development stages were compared. By computer analysis of the KEGG reference pathways, twelve candidate genes were likely to be involved in metabolism and signaling of abscisic acid and gibberellins. The expression patterns of these genes were revealed by real-time quantitative RT-PCR. Phylogenetic relationships among the deduced E. pseudowushanense proteins and their homologous in other plant species were analyzed. The results indicate EpNCED1, EpNCED2, EpCYP707A1 and EpCYP707A2 are likely to be involved in ABA biosynthesis and catabolism. EpSnRK2 is likely implicated in ABA signaling during seed dormancy. EpGA3ox is likely to be involved in gibberellin biosynthesis, and EpDELLA1 and EpDELLA2 are likely implicated in GA signaling. This study was the first to provide the E. pseudowushanense seed transcriptome and the key genes involved in metabolism and signaling of abscisic acid and gibberellins, and so it is valuable for studies on seed morphophysiological dormancy mechanism

Methylation Changes During Soybean Seed Development

Project description:What methylation changes are occurring during seed development largely remains unknown. To uncover the possible role of DNA methylation throughout all of seed development - from fertilization through dormancy and post-germination in soybean, we characterized the methylome of whole seeds representing the differentiation (GLOB and COT stages), maturation (early- [EM], mid- [B1] and late- [AA1] maturation stages), dormancy (DRY stage), and post-germination (seedling) phases of soybean seed development using Illumina sequencing. In addition, we characterized the methylome of the cotyledons of germinated seedling to examine methylation differences before and after germination.
