Project description:Ribosomes can read through stop codons in a regulated manner, elongating rather than terminating the nascent peptide. Stop codon readthrough is essential to diverse viruses, and phylogenetically predicted to occur in a few hundred genes in Drosophila melanogaster, but the importance of regulated readthrough in eukaryotes remains largely unexplored. Here, we present a ribosome profiling assay (deep sequencing of ribosome-protected mRNA fragments) for Drosophila melanogaster, and provide the first genome-wide experimental analysis of readthrough. Readthrough is far more pervasive than expected: the vast majority of readthrough events evolved within D. melanogaster and were not predicted phylogenetically. The resulting C-terminal protein extensions show evidence of selection, contain functional subcellular localization signals, and their readthrough is regulated, arguing for their importance. We further demonstrate that readthrough occurs in yeast and humans. Project description:The immune system is shaped by the balance of n-3 and n-6 polyunsaturated fatty acids (PUFAs), but how these dietary lipids influence dendritic cells (DCs)— key inducers of adaptive immunity—remains largely unexplored. Importantly, whether an excess of n-6 PUFAs, a hallmark of modern diets, could undermine DC function and immune surveillance remains largely unexplored. Here, we uncover a striking link between dietary lipids and DC dysfunction. We found that an n-6 PUFA-rich diet promotes ferroptosis in DCs via suppression of the Nrf2 antioxidant pathway, impairing their antigen presenting capacity. Accordingly, interventions with dietary n-3 PUFAs or ferroptosis inhibitors reversed these effects, restoring DC function and enhancing responses to DC-based chemo-immunotherapy in a preclinical model of metastatic ovarian cancer. These findings suggest that dietary lipids are not just passive components of metabolism but active regulators of DC function and fate. These findings are critical for the creating novel nutritional interventions that improve vaccination and immunotherapy outcomes.

Pseudomonas strains were isolated from the rhizospheres of the two varieties and 22 and 20 of the most phylogenetically distinct ones were sequenced to find out the difference in genotypes preferentially selected in the rhizospheres of the two cultivars.

Project description:The number of pollen grains is a critical determinant of reproductive success in seed plants and varies among species and individuals. However, in contrast with many mutant-screening studies relevant to anther and pollen development, the natural genetic basis for variations in pollen number remains largely unexplored. To address this issue, we carried out a genome-wide association study in modern maize, ultimately revealing that a large variance of the absence or presence of sequences in the promoter region of Zea mays RPN1 (ZmRPN1) alters its expression level and thereby contributes to pollen number variation. Molecular analyses showed that ZmRPN1 interacts with ZmMSP1, an ortholog of the male germline cell number regulator in Arabidopsis and rice, and facilitates ZmMSP1 localization to the plasma membrane. Importantly, ZmRPN1 dysfunction resulted in a substantial increase in pollen number, consequently boosting seed production by increasing female-male planting ratio. Together, our findings uncover a key gene controlling pollen number, and therefore modulation of ZmRPN1 expression could be efficiently used to develop elite pollinators for modern hybrid maize breeding.

Project description:<p>The living and dried specimens in botanical collections play an important role in society for scientific and recreational purposes, offering the opportunity to obtain both macroscopic and molecular information for individual plants, ecosystems, and environmental studies. Untargeted metabolomics is an analytical approach that permits the simultaneous study of multiple small molecules present in an organism, which allows us to statistically compare different conditions of interest. Metabolomic approaches have been used on living specimens in botanical collections, but, until now, not on historical dried material. Using the Nicotiana genus herbaceous plant (tobacco) as a case study, we propose an untargeted metabolomic study to evaluate the potential of dried historical specimens as a source of metabolomic information on the past. The metabolomic profile from polar and less-polar/apolar aqueous extracts of four modern handmade tobacco cigars (split into wrapper, binder, and filler leaves), and a set of eight late-19th to early-20th century tobacco specimens (seven tobacco leaves and one snuff powder) from the collection of the Royal Botanical Gardens at Kew (London, UK) were analysed by liquid chromatography coupled to high resolution mass spectrometry. Results showed a wide range of polar and less-polar/apolar molecules which are preserved in dried botanical material, providing information optimal for metabolomic studies. The metabolomic profiles of historical dried samples were distinct enough to classify as Nicotiana tabacum or Nicotiana rustica, and showed differences based on geographic provenance or product transformation/processing. Statistical models based on the molecular data from the historical material permitted us to validate the labelling of the historical collection, which identified one possible mislabelled specimen and offered some clues as to the species of one unknown Nicotiana sample. Finally, metabolomic differences in profiles between Nicotiana tabacum and modern cigars showed that both share a large proportion of their metabolomic profile, where molecular differences could be possibly associated with both location of growth and anthropogenic transformation suffered by the plant in the last two centuries. This study demonstrates that dry botanical collections are a feasible source of information, and, if applied to a large set of individuals, conclusions may be drawn about the possible evolution and anthropogenic modification over time in plant material. The results are significant for disciplines interested in the history of plants, such as botany, history and archaeology.</p>

Project description:The Green Revolution (GR) profoundly altered plant–microorganism interactions through widespread agrochemical use and crop breeding. Phytopathogenic fungi present major challenges to agriculture by reducing yield and quality, increasing production costs, and impacting food security and environmental sustainability. Historical biological collections preserving pre-GR diversity are key to understanding how modern intensive agriculture has shaped these interactions. In this study, we revived two Botrytis cinerea strains from the early 1940s and performed phenotypic, genomic, transcriptomic, and metabolomic analyses. Comparisons with modern strains revealed significant differences, including adaptations likely driven by fungicide use and environmental pressures such as host-specific pathogenicity and pH tolerance. Our findings highlight the value of natural history collections and demonstrate how archived pathogens can be revisited with advanced omic technologies to reveal long-term ecological and evolutionary changes. These insights are crucial for plant disease management, outbreak prediction, biodiversity conservation, and advancing sustainable agriculture practices.
