Network modularity influences plant reproduction in a mosaic tropical agroecosystem.

Project description:Biodiversity influences ecosystem function, but there is limited understanding of the mechanisms that support this relationship across different land use types in mosaic agroecosystems. Network approaches can help to understand how community structure influences ecosystem function across landscapes; however, in ecology, network analyses have largely focused on species-species interactions. Here, we use bipartite network analysis in a novel way: to link pollinator communities to sites in a tropical agricultural landscape. We used sentinel plants of Brassica rapa to examine how the structure of the community network influences plant reproduction. Diptera was the most common order of flower visitors at every site. Syrphidae visits were the strongest contributor to the number of fertilized pods, while visits by Syrphidae, Hymenoptera and Lepidoptera had the strongest effect on the number of seeds per pod. Sentinel pots at forest sites were visited by more unique species (i.e. species with higher d') than sites in other land uses, and dairy sites had more visitors that were common across the network. Participation coefficients, which indicate how connected a single node is across network modules, were strong predictors of ecosystem function: plant reproduction increased at sites with higher participation coefficients. Flower visitor taxa with higher participation coefficients also had the strongest effect on plant reproduction. Hymenoptera visits were the best predictor for participation coefficients but an Allograpta sp. (Diptera: Syrphidae) was the most influential flower visitor species in the landscape network. A diverse insect community contributed to plant reproduction and connection among nodes in this system. Identifying the 'keystone' flower visitor species and sites that have a strong influence on network structure is a significant step forward to inform conservation priorities and decision-making in diverse agroecosystems.

Modularity of biological systems: a link between structure and function.

Project description:This paper addresses two topics in systems biology, the hypothesis that biological systems are modular and the problem of relating structure and function of biological systems. The focus here is on gene regulatory networks, represented by Boolean network models, a commonly used tool. Most of the research on gene regulatory network modularity has focused on network structure, typically represented through either directed or undirected graphs. But since gene regulation is a highly dynamic process as it determines the function of cells over time, it is natural to consider functional modularity as well. One of the main results is that the structural decomposition of a network into modules induces an analogous decomposition of the dynamic structure, exhibiting a strong relationship between network structure and function. An extensive simulation study provides evidence for the hypothesis that modularity might have evolved to increase phenotypic complexity while maintaining maximal dynamic robustness to external perturbations.

Proteome of Mycobacterium tuberculosis treated with 2,4-disubstituted pyridine derivatives

Project description:Two selected compounds, 2,4-disubstituted pyridine derivatives (11 and 15), revealed significant bactericidal activity against Mycobacterium tuberculosis deposited within human macrophages as well as against biofilm-forming tubercle bacilli. The mass spectrometry-based proteomics (LC-MS/MS) of the wild-type tubercle bacilli growing in the subinhibitory concentration of 11 or 15 revealed 15 overproduced proteins not detectable in the control cells including virulence-related proteins.

Whole-genome gene expression profiling of Pik3cg-depleted mice

Project description:We performed whole-genome gene expression profiling in Pik3cg-/- mice and subsequent gene ontology clustering of differentially expressed genes compared to wild type mice, in order to investigate the role of Pik3cg in platelet membrane biogenesis and blood coagulation. Pik3cg-deficient mice were obtained from sources previously described (T. Sasaki et al, 2000, Science 287, 1040-1046), backcrossed onto the C57BL/6J Jax genetic background for eight generations (B6J;129-Pik3cg-tm1Pngr) and then maintained as a closed colony by intercrossing from within the colony (C57BL/6J Jax contribution: 99.6%).
