Project description:We explored seasonal gene expression profiles in the Yoshino cherry trees (Cerasus × yedoensis ‘Somei-yoshino’) at three distinct sites, each situated at varying latitudes in Japan. Our goal was to gather molecular phenology data that could provide insights into mechanism of bud dormancy. The molecular phenology approach, which monitors the seasonal dynamics of global gene expression profiles in leaves and buds under natural conditions, enables the study of physiological responses to seasonal environmental changes at the molecular level.

Project description:Recently, biomass of invertebrates has declined substantially at many locations with the implications of this biodiversity loss for ecosystems yet unknown. Through multitrophic interactions, plant- and soil-associated microbiomes might be altered, causing a cascade of changes on diverse ecosystem processes. We simulated aboveground invertebrate decline in grassland ecosystems with two levels of invertebrate biomass (36% and 100% of current ambient conditions), plus a control with no invertebrates present. Each standardised grassland mesocosm additionally contained one clonal Quercus robur L. sapling to investigate the extent of invertebrate decline effects exceeding grasslands. We investigated oak biomass partitioning and mycorrhiza formation, oak leaf transcriptome and microbiome composition of leaves, roots and rhizosphere. While invertebrate decline did not significantly affect oak performance and herbivory-related gene expression, fungal communities presented an increase of saprotrophs and pathogens, especially in leaves. Among leaf-inhabiting bacteria, Proteobacteria and Actinobacteria increased under invertebrate decline. The belowground microbiome was only little affected. But, invertebrate decline came along with a reduced influence on predators leading to an elevated aphids infestation that proofed able to alter microbiota. Our findings establish a strong difference between above- and belowground, with the impacts of invertebrate decline being more pronounced in the leaf microbiome.

Project description:The soil microbial community (SMC) provides critical ecosystem services including organic matter decomposition, soil structural formation, and nutrient cycling. Studies suggest plants, specifically trees, act as soil keystone species controlling SMC structure via multiple mechanisms (e.g., litter chemistry, root exudates, and canopy alteration of precipitation). Tree influence on SMC is shaped by local/regional climate effects on forested environments and the connection of forests to surrounding landscapes (e.g., urbanization). Urban soils offer an ideal analog to assess the influence of environmental conditions versus plant species-specific controls on SMC. We used next generation high throughput sequencing to characterize the SMC of specific tree species (Fagus grandifolia [beech] vs Liriodendron tulipifera [yellow poplar]) across an urban-rural gradient. Results indicate SMC dissimilarity within rural forests suggests the SMC is unique to individual tree species. However, greater urbanization pressure increased SMC similarity between tree species. Relative abundance, species richness, and evenness suggest that increases in similarity within urban forests is not the result of biodiversity loss, but rather due to greater overlap of shared taxa. Evaluation of soil chemistry across the rural-urban gradient indicate pH, Ca+, and organic matter are largely responsible for driving relative abundance of specific SMC members.

Project description:After perception of vegetation proximity by the phytochrome photoreceptors, shade-avoider plants initiate a set of responses known as the Shade Avoidance Syndrome (SAS). Shade perception by the phytochrome B (phyB) photoreceptor unleashes the PHYTOCHROME INTERACTING FACTORs (PIFs) and initiates SAS responses. In Arabidopsis thaliana seedlings, shade perception involves rapid and massive changes in gene expression, increases auxin production and promotes hypocotyl elongation. Other components, such as phyA and ELONGATED HYPOCOTYL 5 (HY5), also participate in the shade regulation of the hypocotyl elongation response by repressing it. However, it remains unclear why and how so many regulators with either positive or negative activities modulate the same response. Our physiological, genetic, cellular and transcriptomic analyses showed that (1) these components are organized in two main branches or modules (phyA/HY5 and PIFs/HFR1/SAV3) and (2) the connection between them is dynamic and changes with the time of shade exposure. We propose a model for the regulation of shade-induced hypocotyl elongation in which the temporal and spatial functional importance of the various SAS regulators analyzed in here helps to explain the co-existence of differentiated regulatory branches with overlapping activities. Despite the temporal differences observed between phyA, HY5 and PIFs/HFR1/SAV3, their activities overlap and eventually converge in controlling hypocotyl elongation. Hence, we aimed to further investigate possible convergence points between these two groups of regulators.To expand our understanding of the role and interaction of HY5 and PIF4, PIF5 and PIF7 (PIF457) activities, we carried out RNA sequencing (RNA-seq) of seedlings exposed to different times of shade exposure of four genotypes: wild-type (Col-0), the single mutant hy5, the triple pif457 and the quadruple hy5 pif457.

Project description:Urbanization is an important driver of the diversity and abundance of tree-associated insect herbivores, but its consequences for insect herbivory are poorly understood. A likely source of variability among studies is the insufficient consideration of intra-urban variability in forest cover. With the help of citizen scientists, we investigated the independent and interactive effects of local canopy cover and percentage of impervious surface on insect herbivory in the pedunculate oak (Quercus robur L.) throughout most of its geographic range in Europe. We found that the damage caused by chewing insect herbivores as well as the incidence of leaf-mining and gall-inducing herbivores consistently decreased with increasing impervious surface around focal oaks. Herbivory by chewing herbivores increased with increasing forest cover, regardless of impervious surface. In contrast, an increase in local canopy cover buffered the negative effect of impervious surface on leaf miners and strengthened its effect on gall inducers. These results show that-just like in non-urban areas-plant-herbivore interactions in cities are structured by a complex set of interacting factors. This highlights that local habitat characteristics within cities have the potential to attenuate or modify the effect of impervious surfaces on biotic interactions.
