Development and Characterization of a Pan-Lineage Mycobacterium tuberculosis Reference Genome for Enhancing Molecular Drug Susceptibility Testing

ABSTRACT: This study presents a comprehensive pan-lineage reference genome, termed "MtbRf", derived from a wide array of Mycobacterium tuberculosis lineages. MtbRf seeks to bridge the current bioinformatics gap in molecular drug susceptibility testing (molDST-WGS) by providing a more inclusive and accurate genetic reference.

Project description:The use of aqueous film-forming foams (AFFF) at fire-training areas (FTAs) has introduced into ground- and surface waters a complex mixture of per- and poly-fluorinated alkyl substances (PFAS). The toxicity of environmental PFAS mixtures to wildlife is not well understood and presents a knowledge gap that limits accurate risk assessment. To evaluate reproductive biomarker responses to complex environmental PFAS mixtures, we conducted a series of on-site experiments using flow-through mobile laboratories exposing fish to groundwater impacted by a legacy FTA and an adjacent reference site A 60K fathead minnow microarray was used to quantify gene expression patterns in the testis and liver of fish exposed to water from Fire Training Area 1 and 2 relative to a reference site.

Project description:In the current study we performed characterization of 18 different in vitro models of high-grade serous (HGSOC), low-grade serous (LGSOC), mucinous (MOC), endometrioid (ENOC) and clear cell (CCOC) carcinoma. This study seeks to fill in this gap by generating an integrative Ovarian Cancer Regulatory Atlas (OCRA) of 18 ovarian normal and cancer cells profiled for epigenomic, transcriptomic, chromatin state and chromatin looping signatures.

Genome wide mapping of DNA lesions by Repair Assisted Damage Detection sequencing – RADD-Seq

Project description:This method, termed Repair Assisted Damage Detection sequencing (RADD-seq), uses repair enzymes to excise the DNA lesions leaving a single-strand gap. The damage sites are then repaired in-vitro with biotinylated nucleotides, followed by DNA fragmentation, immunoprecipitation and sequencing. Reads are mapped back to the reference genome, indicating the locations of damage sites.

Project description:Chromosomal instability (CIN) is a known hallmark of cancer, yet it also imposes stresses that reduce cellular fitness. In order to bridge the gap in knowledge on how cancer cells adapt to CIN-imposed stresses, we performed genome-wide transposon mutagenesis screen. Samples deposited in this database were acquired from mice used in our in vivo mutagenesis screen.

Integrative genomic analysis of blood pressure and related phenotypes in rats

Project description:Despite remarkable progress made in human genome-wide association studies, there remains a substantial gap between statistical evidence for genetic association and functional comprehension of the underlying mechanisms. To bridge the gap, we perform integrative genomic analysis of blood pressure and related phenotypes in the spontaneously hypertensive rat, an animal model of essential hypertension, searching causal genes and causal pathways. We identify 28 potential target genes, including rat homologs of human transcriptome-wide association study loci, for the tested traits and provide experimental evidence supporting the presence of key disease pathways and core disease-related gene loci in the genetic architecture of hypertension.

Centromere-Like Regions in Budding Yeast

Project description:Accurate chromosome segregation requires centromeres (CENs), the chromosomal sites where kinetochores form, to bridge DNA and attach to microtubules. In contrast to most eukaryotes, Saccharomyces cerevisiae possesses sequence-defined point centromeres. Chromatin immunoprecipitation followed by sequencing (ChIP-Seq) of four kinetochore components reveals regions of overlapping, extra-centromeric protein localization upon overproduction of the centromeric histone, Cse4 (CENP-A or CenH3). These identified sequences enhance proper plasmid and chromosome segregation, and are termed Centromere-like Regions (CLRs). CLRs form in close proximity to S. cerevisiae CENs and share characteristics typical of point and regional centromeres. CLR sequences are conserved among related budding yeasts, suggesting a role in vivo. These studies provide new insights into the origin and evolution of centromeres. Label-based comparative proteomics to understand progression of precancerous lesions to oral squamous cell carcinoma

Project description:Oral squamous cell carcinomas typically arise from precancerous lesions such as leukoplakia and erythroplakia. These lesions exhibit a range of histological changes from hyperplasia to dysplasia and carcinoma in situ, during their transformation to malignancy. The molecular mechanisms driving this multistage transition remain incompletely understood. To bridge this knowledge gap, our current study utilizes label based comparative proteomics to compare protein expression profiles across different histopathological grades of leukoplakia, erythroplakia, and OSCC samples, aiming to elucidate the molecular changes underlying lesion evolution.
