Project description:Higher aridity and more extreme rainfall events in drylands are predicted under climate change. Yet it is unclear how changing precipitation regimes may affect nitrogen (N) cycling, especially in areas with extremely high aridity. Here we investigated soil N isotopic values (M-NM-415N) along a 3200 km aridity gradient and show a hump-shaped relationship between soil M-NM-415N and aridity index (AI) with a threshold at AI=0.32. Also, using a micro-array metageomics tool named GeoChip 5.0, we showed that Variations of nitrification and denitrification gene abundance along the gradient which provide further evidence for the existence of this threshold. Data support the hypothesis that the increase of gaseous N losses is higher than the increase of net plant N accumulation with increasing AI below AI=0.32, while the opposite is favoured above this threshold. Our results suggest the importance of N-cycling microbes in extremely dry areas and the different controlling factors of N cycling on the either side of the threshold.

Unlike ammonium, nitrate must be reduced (with NADH and ferredoxin as electron donors) prior to assimilation. Thus, nitrate nutrition imposes a substantially greater energetic cost than ammonium nutrition. Our goal was to compare the transcriptomes of nitrate-supplied and ammonium-supplied plants, with a particular interest in characterizing the differences in redox metabolism elicited by different forms of inorganic nitrogen. We used microarrays to compare the short-term transcriptional response to either nitrogen supply or ammonium supply in Arabidopsis roots. Genes upregulated or downregulated by nitrate only, ammonium only, or both ammonium and nitrate were identified and analyzed.

Project description:Transcriptional profiling of sugarcane leaf (+1) was collected from drought-prone areas at 42 and 117 days after the last rainfall when plants were 6- and 9-month-old, respectively. Sample hybridization (non-irrigated treatment against irrigated control) was performed to monitor gene expression in a two-color Agilent custom microarray. Our goal was to investigate the effect of mild and severe water stress on the transcriptomes of drought-sensitive (IACSP97-7065) and -tolerant (IACSP94-2094) sugarcane genotypes.

Project description:Welan gum is mainly produced by Sphingomonas sp. ATCC 31555 and has broad applications in industry such as that in cement production. Both carbon and nitrogen sources are essential for welan production. However, how nitrogen sources affect the metabolism and gene transcription of welan remains elusive. Here, we used next-generation sequencing RNA-seq to analyze the transcriptome of Sphingomonas sp. ATCC 31555 in the presence of inorganic or organic nitrogen sources. Enriched gene expression and pathway analysis suggest that organic nitrogen sources significantly enhanced the expression of genes in central metabolic pathways of Sphingomonas sp. ATCC 31555 and those critical for welan synthesis compared to that observed using inorganic nitrogen sources. The present study improves our understanding of the molecular mechanism underlying the use of nitrogen in welan synthesis in Sphingomonas sp., as well as provides an important transcriptome resource for Sphingomonas sp. in relation to nitrogen sources.

RNA isolation (and subsequent microarray analysis) was performed on root tissue isolated just before nitrogen supply (time 0) and at 1.5 hr and 8 hr after nitrogen supply (1.5 hr nitrate, 8 hr nitrate, 1.5 hr ammonium, 8 hr ammonium).

Project description:<p>Heat stress is an important issue in dairy cattle feeding management affecting summer health and economic efficiency. In recent years, global climate change has led to an increase in atmospheric CO2 content and average daily temperature, making heat stress a major challenge in dairy farming. This experiment combined 16S rDNA sequencing, metagenomic sequencing and metabolomic analysis. In this experiment, 10 cows each of growing heifers, heifers and lactating cows were selected for sample collection in April and August. Ruminal fluid was collected and filtered through gauze, which was immediately transferred to liquid nitrogen prior to macrogenomic, 16S rDNA sequencing and metabolomic analyses.</p>

Project description:Jatropha is known for its ability to grow in marginal lands and drought prone areas receiving limited amounts of rainfall. Accordingly, gene discovery in Jatropha will be useful for providing a source of genetic information for the improvement of drought tolerance in crops. In this study, a Jatropha oligomicroarray was developed to evaluate the gene expression profile of Jatropha plants during drought stress response and recovery from stress. When the gene expression patterns were compared between those differentially expressed during exposure to drought stress and re-watering, it was possible to identify 333 genes that are involved in the response to dehydration, while 592 genes were found to be significant during recovery, and 375 genes are associated in both dehydration and recovery. Furthermore, representative genes from the three gene categories were compared to those found in other plant species and a basic understanding on how Jatropha copes with drought and its mechanism for survival in dry conditions is discussed. Taken together, the oligomicroarray that we developed in this study is a useful tool for analyzing expression profiles of Jatropha genes to better understand molecular mechanism underlying drought stress responses as well as other aspects of molecular studies in Jatropha.

Project description:Nitrosomonas europaea is a Gram-negative obligate chemolithoautotroph that derives energy for growth through oxidation of ammonia and participates in the process of nitrification in global nitrogen cycling. The physiological, proteomic, and transcriptional responses of N. europaea to zinc stress were studied. The nitrite production rate and ammonia-dependent oxygen uptake rate of the cells exposed to 3.4 uM ZnCl2 decreased about 61 % and 69 % within 30 minutes, respectively. Two proteins were notably up regulated in zinc treatment and the mRNA levels of their encoding genes started to increase by one hour after the addition of zinc. A total of 27 genes were up regulated and 30 genes were down regulated. Up-regulated genes included mercury resistance genes (merACDPT), inorganic ion transport genes, oxidative stress genes, toxin-antitoxin genes (TA) and two-component signal transduction systems genes. The merACDPT was the highest up regulated operon (46-fold). Down-regulated genes included the RuBisCO operon (cbbO), carbohydrate transporter (mrsA and mnxG) and amino acid transporter. Project description:In this study, we investigated Mn3+-cycling microbial populations enriched from Lake Matano, Indonesia using metagenomics and metaproteomics. Lake Matano contains an active Mn cycle that links the oxic-anoxic interface with anoxic deep waters that are enriched in iron and manganese, and depleted in sulfate, phosphate, and oxidized nitrogen (Crowe et al., 2008; Jones et al., 2011). Sediments were incubated with sequential transfers for ~1 year with Mn3+ as the sole electron acceptor and methane as organic carbon until achieving sediment-free conditions. Here we investigate this novel species of Dechloromonas (Betaproteobacteria), “Candidatus Dechloromonas occultata,” which was the dominant population in enrichment cultures with active Mn3+ reduction. “Ca. D. occultata” expressed electron conduits related to those involved in Fe2+ oxidation (Mto-like), as well as a novel cytochrome c-rich gene cluster putatively involved in extracellular electron transfer, and an atypical nitrous oxide reductase. According to ribosomal counts, Dechloromonas outnumber Geobacter. In terms of functional genes, Dechloromonas expresses a wider variety and number of genes. Dechloromonas therefore seems to have a (selective?) advantage over Geobacter. Previous experiments revealed that Dechloromonas express nitrogen regulators, reductases and scavenging genes, as well as many carbon central metabolic pathways, and aromatic carbon degradation pathways. Dechloromonas is a beta proteobacteria, and these are "experts" in nitrogen metabolism. Geobacter, on the other hand, is well known for carbon degradation. Our previous experiments lead to our hypothesis that Dechloromonas is more active because they are more successful at acquiring nitrogen, a limiting nutrient for Geobacter. This would further suggest that carbon is not the limiting nutrient. We will test 2 hypotheses with the next suite of experiments 1) pyrophosphate supports the community, by allowing carbon fixation , 2)Dechloromonas has a (selective?) advantage over Geobacter. To test this hypothesis, bioreactors will be used to grow biotriplicate cultures of (1)- CH4 vs. pyrophosphate and (2)-CH4 vs. Mn(III) pyrophosphate. Here we have analyzed whole cell pellets using gas phase fractionations on the Q Exactive. Are Dechloromonas capable of out-competing Geobacter when grown in media with methane as the only carbon source bioreactors because they are capable of acquiring more nitrogen? Source of inoculum. Lake Matano is a metal-rich, ancient ocean analog (Crowe et al. 2011, Jones et al. 2011). Organic carbon in Lake Matano is mostly mineralized via methanogenesis before reaching the iron-rich sediments, limiting organic matter bioavailability for metal-reducers (Kuntz et al. 2015). A 15-cm sediment core from 200 m water depth in Lake Matano, Sulawesi Island, Indonesia (02°26′27.1′′S, 121°15′12.3′′E; in situ sediment temperature ~27°C) was sampled in November 2014 and sub-sampled at 5 cm increments. Sediments were sealed in gas-tight Mylar bags with no headspace (Hansen et al. 2000) and stored at 4°C until incubations began in December 2015.

Project description:Acetogenic bacteria utilize cellular redox energy to convert CO2 to acetate using the Wood-Ljungdahl (WL) pathway. Such redox energy can be derived from electrons generated from H2 as well as inorganic materials such as photo-responsive semiconductors. To reveal how acetogenic bacteria utilize electrons generated from external energy sources to reduce CO2, we developed a nanoparticle-microbe hybrid system and generated RNA-seq results.
