Project description:Intestinal epithelial damage predisposes to chronic disorders like inflammatory bowel disease. The organoid model allows the cultivation, expansion and analysis of primary intestinal epithelial cells and has been instrumental in studying epithelial behavior in homeostasis and disease. Recent advances in organoid transplantation lay the base for studies of human epithelial cell behavior within the intestinal tissue context. It remained unclear how organoid transplantation into the colon affects epithelial phenotypes, which is key to assessing the model’s suitability to study human epithelial cells. We employed Deep Visual Proteomics, integrating AI-guided cell classification, laser microdissection, and an improved proteomics pipeline to study the human colon mucosa. Thereby, we created the first cell type-resolved proteomics dataset of human intestinal epithelial cells within human tissue, in vitro organoids, and the murine colon post-xenotransplantation. Our findings reveal that in vitro conditions induce a proliferative organoid phenotype, which is reversible upon transplantation and adjustment of organoid culturing conditions.

Project description:The human cerebral cortex underwent rapid enlargement and complexification during recent evolution. Hominid-specific (HS) genes arising from genomic duplications may be involved, but it remains unclear how much and which HS genes contribute to human brain development. Using tailored RNAseq profiling, we identify a repertoire of >60 HS genes that display robust and dynamic expression during human fetal corticogenesis. Among these, Notch2NL genes stood out as human-specific Notch2 paralogs that promotes cortical progenitor maintenance. Clonal analyses of human cortical progenitors revealed that Notch2NL promotes their expansion by increasing self-renewal, ultimately leading to higher clonal neuronal output. Notch2NL acts by direct activation of the Notch pathway, through cell-autonomous inhibition of Delta/Notch interactions. Our data identify a large repertoire of newly evolved genes linking human brain development and evolution, and indicate how human-specific Notch paralogs may have contributed to the expansion of the human brain.

Project description:<p>In recent years, with the deepening of research on intestinal microbiota, we found intestinal microbiota plays an important role in host immune regulation and barrier maintenance through cross-talk between the microbiota and the host. New evidence suggests that disruption of the fragile balance within the intestinal microbiota, termed as dysbiosis, may cause tremendous inflammation in both intestine proximal and distant organ. Our previous studies have shown that Bacterial infections of the liver and lungs are accompanied by changes in intestinal flora diversity, and the depletion of intestinal bacteria can aggravate bacterial infection. Though, fecal microbiota transplantation (FMT) from a healthy population has already been associated with the reduction of urinary tract infections which caused by C. difficile. However, the mechanisms by which the intestinal microbiota affects the immune responses in bacterial cystitis (BC) remain poorly characterized.</p>

Project description:Pre-sensitized kidney transplant recipients have a higher risk for rejection following kidney transplantation and therefore receive a lymphodepletional induction therapy with anti human T-lymphocyte globulin (ATLG). The time course of lymphocyte reconstitution with regards to overall and donor-reactive T-cell receptor (TCR) specificity remains elusive. In this study we aimed to describe the TCR repertoire in a reduced dose ATLG regimen making it possible to evaluate shifts in the shape of the immune repertoire and to detect the reappearance of donor-reactive T-cells following reduced lymphodepletional induction therapy.

Project description:The mammalian intestinal epithelium has a unique organization where crypts harboring stem cells produce progenitors and finally clonal populations of differentiated cells. Remarkably, the epithelium is replaced every three to five days throughout adult life. Disrupted maintenance of the intricate balance of proliferation and differentiation leads to loss of epithelial integrity, barrier function, or cancer. There is a tight correlation between epigenetic status of genes and expression changes during differentiation; however, the mechanism of how changes in DNA methylation direct gene expression and the progression from stem cells to their differentiated descendants is unclear. Using conditional gene ablation of the maintenance methyltransferase Dnmt1, we demonstrate that reducing DNA methylation causes intestinal crypt expansion in vivo. Determination of the base-resolution DNA methylome in stem cells and their differentiated descendants shows that DNA methylation is dynamic at enhancers, which are often associated with genes important for both stem cell maintenance and differentiation. We establish that the loss of DNA methylation at intestinal stem cell gene enhancers causes inappropriate gene expression and delayed differentiation.

Project description:Despite the life-saving successes of solid organ transplantation, the number of individuals needing organ transplant far exceeds the number of organs available for use each year. Porcine xenotransplantation, or the use of pig organs for transplantation in people, holds substantial promise but xenograft rejection in humans is poorly understood. T cell rejection by the host immune system is a major challenge for human allografts and may limit the longevity of porcine xenografts. To study the xenograft rejection, we evaluated T cell responses and repertoire dynamics across tissues following porcine xenograft transplantation in a decedent model over 61 days after bilateral native kidney nephrectomy. Despite induction with anti-thymocyte globulin and ongoing immune suppression consisting of rituximab, corticosteroids, calcineurin inhibition, and proliferation inhibition, human T cell infiltration of the xenograft was observed and was associated with xenograft dysfunction. Longitudinal analysis of T cell clonotypes in biopsies of the xenokidney revealed accumulation of clonal human CD4 and CD8 T cell responses. Moreover, circulating activated T cells, including circulating T follicular helper (cTfh), were xeno-reactive and increased in frequency around rejection events. A single CD8 clonotype dominated in the circulation leading up to the acute cellular rejection event. Following re-treatment with anti-thymocyte globulin and intensification of corticosteroids, the xeno-reactive T cell clonotypes were dramatically diminished in frequency in lymph nodes, though not eliminated. Together, these data demonstrate T cell repertoire dynamics across tissues in the setting of xenograft rejection and highlight opportunities for early surveillance and potential intervention.
