Project description:The objective of this research was to identify a set of genes whose transcript abundance is predictive of a cow’s ability to become pregnant following artificial insemination (AI). Endometrial epithelial cells from the uterine body were collected for RNA sequencing using the cytobrush method from 193 first-service Holstein cows at estrus prior to AI (day 0). A group of 253 first-service cows not used for cytobrush collection were controls. There was no effect of cytobrush collection on pregnancy outcomes at day 30 or 70, or on pregnancy loss between day 30 and 70. There were 2 upregulated and 214 downregulated genes (FDR < 0.05, absolute fold change > 2-fold) for cows pregnant at day 30 versus those that were not pregnant. Functional terms overrepresented in the downregulated genes included those related to immune and inflammatory responses. Machine learning for fertility biomarkers with the R package BORUTA resulted in identification of 57 biomarkers that predicted pregnancy outcome at day 30 with an average accuracy of 77%. Thus, machine learning can identify predictive biomarkers of pregnancy in endometrium with high accuracy. Moreover, sampling of endometrial epithelium using the cytobrush can help understand functional characteristics of the endometrium at AI without compromising cow fertility.

Project description:Infertility is a disease that affects humans and cattle in similar ways. The resemblance includes complex genetic architecture, multiple etiology, low heritability of fertility related traits in females, and the frequency in the female population. Here, we used cattle as a biomedical model to test the hypothesis that gene expression profiles of protein-coding genes expressed in peripheral white blood cells (PWBCs), and circulating micro RNAs in plasma, are associated with female fertility, measured by pregnancy outcome. We drew blood samples from 17 female calves on the day of artificial insemination and analyzed transcript abundance for 10496 genes in PWBCs and 290 circulating micro RNAs. The females were later classified as pregnant to artificial insemination, pregnant to natural breeding or not pregnant. We identified 1860 genes producing significant differential coexpression (eFDR<0.002) based on pregnancy outcome. Additionally, 237 micro RNAs and 2274 genes in PWBCs presented differential coexpression based on pregnancy outcome. Furthermore, using a machine learning prediction algorithm we detected a subset of genes whose abundance could be used for blind categorization of pregnancy outcome. Our results provide strong evidence that bloodborne transcript abundance is highly associated with fertility in females.

Project description:Efforts at finding potential biomarkers of tolerance after kidney transplantation have been hindered by limited sample size, as well as the complicated mechanisms underlying tolerance and the potential risk of rejection after immunosuppressant withdrawal. In this work, three different publicly available genome-wide expression data sets of peripheral blood lymphocyte (PBL) from 63 tolerant patients were used to compare 14 different machine learning models for their ability to predict spontaneous kidney graft tolerance. We found that the Best Subset Selection (BSS) regression approach was the most powerful with a sensitivity of 91.7% and a specificity of 93.8% in the test group, and a specificity of 86.1% and a sensitivity of 80% in the validation group. A feature set with five genes (HLA-DOA, TCL1A, EBF1, CD79B, and PNOC) was identified using the BSS model. EBF1 downregulation was also an independent factor predictive of graft rejection and graft loss. An AUC value of 84.4% was achieved using the two-gene signature (EBF1 and HLA-DOA) as an input to our classifier. Overall, our systematic machine learning exploration suggests novel biological targets that might affect tolerance to renal allografts, and provides clinical insights that can potentially guide patient selection for immunosuppressant withdrawal.

Project description:Enteric methane emission is the main source of greenhouse gas contribution from dairy cattle. Therefore, it is essential to evaluate drivers and develop more accurate predictive models for such emissions. In this study, we built a large and intercontinental experimental dataset to: (1) explain the effect of enteric methane emission yield (g methane/kg diet intake) and feed conversion (kg diet intake/kg milk yield) on enteric methane emission intensity (g methane/kg milk yield); (2) develop six models for predicting enteric methane emissions (g/cow/day) using animal, diet, and dry matter intake as inputs; and to (3) compare these 6 models with 43 models from the literature. Feed conversion contributed more to enteric methane emission (EME) intensity than EME yield. Increasing the milk yield reduced EME intensity, due more to feed conversion enhancement rather than EME yield. Our models predicted methane emissions better than most external models, with the exception of only two other models which had similar adequacy. Improved productivity of dairy cows reduces emission intensity by enhancing feed conversion. Improvement in feed conversion should be prioritized for reducing methane emissions in dairy cattle systems.

Project description:After milking, dairy cows seek the nearest water trough, but access depends on competitive success. This study descriptively characterized individual drinking behavior after milking in association with physiological traits and competitive success in a herd of 42 lactating Brown Swiss cows held in a free-range barn. Cows were milked and fed twice a day, and the drinking behavior was video recorded after leaving the milking parlor during 22 milkings in July 2022. Water consumption and 33 behavioral parameters were recorded. Competitive success was defined by an index calculation. Milk production traits correlated positively with the number of trough visits, the total duration of drinking, the duration of water intake and drinking breaks, and the water volume consumed. High-yielding dairy cows exhibited twice as many agonistic interactions as low-yielding ones, suggesting that performance-based grouping increases aggressive interactions. Further, subtle dominance interactions, such as "staring", comprise a major part of confrontations at the trough. Cows with low competitive success more frequently pursued other activities before they drank and were more frequently interrupted by agonistic interactions. Considering body and performance traits in association with individual drinking patterns in evaluating on-farm water management seemed valuable, therefore, a review of current recommendations for water supply is suggested.

Project description:Simple Summary Urinary nitrogen excretion is a significant environmental pollutant in both confined and pasture-based dairy systems. Urinary nitrogen excretion is difficult to measure, as it requires significant labor, animal manipulation, and specialized facilities. Accordingly, there is a need for accurate and precise models to predict urinary nitrogen excretion. Providing accurate and precise models to predict urinary nitrogen from milk urinary nitrogen is especially needed because policy makers are interested in limiting nitrogen emissions from dairy farms and producers need tools to make informed management decisions. We demonstrated that previously established equations had significant biases and poor predictive capability for dairy cows fed fresh forages. We established a new set of predictive equations based on milk urea nitrogen concentration, dry matter intake, crude protein content, and body weight. The developed equations showed improved agreement and predictive capabilities relative to previously published equations for both total mixed ration and fresh forage-fed cows. Abstract Dairy cows’ urinary nitrogen (N) excretion (UN; g/d) represents a significant environmental concern due to their contribution to nitrate leaching, nitrous oxide (a potent greenhouse gas), and ammonia emissions (contributor to N deposition). The first objective of the current study was to determine the adequacy of existing models to predict UN from total mixed ration (TMR)-fed and fresh forage (FF)-fed cows. Next, we aimed to develop equations to predict UN based on animal factors [milk urea nitrogen (MUN; mg/dL) and body weight (BW, kg)] and to explore how these equations are improved when dietary factors, such as diet type, dry matter intake (DMI), or dietary characteristics [neutral detergent fiber (NDF) and crude protein (CP) content], are considered. A dataset was obtained from 51 published experiments composed of 174 treatment means. The whole dataset was used to evaluate the mean and linear biases of three existing equations including diet type as an interaction term; all models had significant linear and mean biases and two of the three models had poor predictive capabilities as indicated by their large relative prediction error (RPE; root mean square error of prediction as a percent of the observed mean). Next, the complete data set was split into training and test sets, which were used to develop and to evaluate new models, respectively. The first model included MUN and BW, and there was a significant interaction between diet type and the coefficients. This model had the worst 1:1 agreement [Lin’s concordance correlation coefficient (CCC) = 0.50] and largest RPE (24.7%). Models that included both animal and dietary factors performed the best, and when included in the model, the effect of diet type was no longer significant (p > 0.10). These models all had very good agreement (CCC ≥ 0.86) and relatively low RPE (≤13.1%). This meta-analysis developed precise and accurate equations to predict UN from dairy cows in both confined and pasture-based systems.
