Project description:The present research focuses on 2-aminoanthracene (2AA), recognized as a derivative of PAHs. The Centers for Disease Control and Prevention (CDC) characterizes PAHs as exhibiting properties that adversely affect the health of various living organisms. These compounds increase the risk of neoplasms in humans and animals and are implicated in the increase of genetic mutations. 2AA, an aromatic amine, has demonstrated elevated carcinogenic and mutagenic potential on animals7. In the long term, exposure to PAHs may cause damage to the liver and kidneys. Furthermore, 2AA has been associated with the onset of early diabetic symptoms9. Consumption of 2AA by Sprague-Dawley rats has shown inflammatory and genetic overregulation, increased glucose, and decreased insulin production. This study aims to examine the hepatic impact of 2AA ingestion by Sprague-Dawley Rats. Rats have anatomical structures of the organs similar to those of humans, so they are suitable for research in biomedical science.

Project description:Pyruvate dehydrogenase (PDH) catalyses the irreversible decarboxylation of pyruvate to acetyl-CoA, which feeds the tricarboxylic acids cycle. We analysed how the lack of PDH affects Pseudomonas putida metabolism. Inactivating PDH generated a strain that can no longer use compounds whose assimilation converges into pyruvate, including sugars and several amino acids. Compounds generating acetyl-CoA supported growth. Interestingly, inactivation of PDH led to loss of the carbon catabolite repression (CCR) effect that inhibits the assimilation of non-preferred compounds when other preferred ones are also present. P. putida can degrade many aromatic compounds, most of which generate acetyl-CoA, and is a useful bacterium for biotransformation and bioremediation processes. However, the genes involved in these metabolic pathways are frequently inhibited by CCR when substrates such as glucose or mixtures of amino acids are also present. Our results show that the PDH-null strain could efficiently degrade aromatic compounds in the presence of other preferred substrates, a condition in which the wild type strain could not mineralise them. Since lack of PDH limits the assimilation of many sugars and amino acids, and relieved CCR, the PDH-null strain could be useful in biotransformation or bioremediation processes that imply growth with mixtures of preferred substrates and aromatic compounds.

Project description:Strains of Pseudomonas putida have emerged as promising biocatalysts for the conversion of sugars and aromatics obtained from lignocellulosic biomass. Understanding the role of carbon catabolite repression (CCR) in these strains is critical to optimizing the conversion of biomass to fuels and chemicals. The functioning of CCR in a P. putida strain, P. putida M2, capable of growing on both hexose and pentose sugars as well as aromatics, was investigated by cultivation experiments, proteomics, and CRISPRi-based gene repression. Strain M2 was able to co-utilize sugars and aromatics simultaneously; however, during co-cultivation with glucose and phenylpropanoid aromatics (p-coumarate and ferulate), intermediates (4-hydroxybenzoate and vanillate) accumulated, and substrate consumption was incomplete. In contrast, xylose-aromatic consumption resulted in transient intermediate accumulation and complete aromatic consumption, while xylose was incompletely consumed. Proteomics analysis of these co- cultivations revealed that glucose exerted stronger repression compared to xylose on the proteins involved in aromatic catabolism. Key glucose (Eda) and xylose (XylX) catabolic proteins were also identified at lower abundance during co-cultivation with aromatics implying simultaneous catabolite repression by sugars and aromatics. Downregulation of crc mediated by CRISPRi led to faster growth and uptake of both glucose and p-coumarate in the CRISPRi strains compared to the control while no difference was observed on xylose + p-coumarate. The increased abundance of the Eda protein and amino acids biosynthesis proteins in the CRISPRi strain further supported these observations. Lastly, small RNAs (sRNAs) sequencing results showed that the levels of CrcY and CrcZ homologs in M2, previously identified as sRNAs involved in CCR in P. putida strains, were lower under strong CCR (glucose + p-coumarate) condition compared to when repression was absent (p-coumarate or glucose only).

Project description:The proteome of the anaerobic bacterium Dehalococcoides mccartyi strain CBDB1 from the phylum Chloroflexi was investigated. D. mccartyi strain CBDB1 is a model organism for organohalide respiration where halogenated organic compounds serve as terminal electron acceptors. A wide range of halogenated organic compounds have been shown to be dehalogenated by the strain CBDB1. Therefore, D. mccartyi strain CBDB1 is a promising candidate for bioremediation application. Proteomic analysis of cultures grown with hexachlorobenzene as only electron acceptor resulted in identification of 8,491 distinct peptides which represents 1,023 proteins. A coverage of 70% of the 1,458 annotated proteins for strain CBDB1 was achieved. In addition, a spectral library was created from the annotated spectra. By using proteogenomics, 18 previously not annotated peptides were identified which contribute to four proteins previously not annotated and corrections in length of eight protein coding sequences.

Project description:In the North Sea and adjacent North Atlantic coastal areas fish experience relatively high levels of persistent organic pollutants. The aim of this study is to compare the mode of actions of environmentally relevant concentrations of halogenated compounds and their mixtures in Atlantic cod. Juvenile male cod were fed mixtures of chlorinated (PCBs, DDT analogs, chlordane, lindane and toxaphene), brominated (PBDEs) and fluorinated (Perfluorooctanesulfonate/PFOS) compounds for one month. One group received a mixture of all three compounds. Transcriptome analysis of liver samples was performed to identify the main affected pathways. Accumulated levels of chemicals in cod liver reflected concentrations found in wild fish. Pathway analysis revealed that the treatment effects by each of the three groups of chemicals (chlorinated, brominated and fluorinated) converged on activation of the unfolded protein response (UPR). The results of our transcriptomics analysis suggest that the UPR pathway is a sensitive common target of halogenated organic environmental pollutants

Project description:Ralstonia eutropha H16 is a denitrifying microorganism able to use nitrate and nitrite as terminal electron acceptors under oxygen deprivation. To identify proteins showing an altered expression pattern in response to oxygen supply, R. eutropha cells grown aerobically and anaerobically were compared in a comprehensive proteome and transcriptome approach. Nearly 700 proteins involved in several processes including respiration, cell appendages formation, DNA and cofactor biosynthesis were found to be differentially expressed. A combination of 1D-gel-LC and conventional 2D-gel analysis of six consecutive sample points covering the entire denitrification sequence revealed a detailed view on the abundance pattern of the key proteins of denitrification. Denitrification- or anaerobiosis-induced alterations of the respiratory chain included a distinct expression pattern for multiple terminal oxidases. Alterations of the central metabolism were restricted to a few key functions including the isoenzymes for aconitase and isocitrate dehydrogenase, respectively. Although R. eutropha is a strictly respiratory bacterium, the abundance of certain fermentation enzymes was increased. This work represents a comprehensive survey of denitrification on proteomic and transcriptomic level and provides unique insight into how R. eutropha adapts its metabolism to low oxygen conditions.

Project description:Novosphingobium resinovorum strain SA1 is one of few strains capable of degrading sulfanilic acid which is a widely used representative of sulfonated aromatic compounds. In order to identify the elements involved in the biodegradation process and to understand the metabolic responces of the cells exposed to this aromatic compound, we performed a whole transcriptome analysis of cells grown on sulfanilic acid and glucose.
