Project description:To elucidate alterations in intestinal cell types under chronic stress, we conducted scRNA-seq analysis of intestinal crypts from NT and ES models. After that, we found that significant changes in ISCs in the ES group compared to the NT group. To validate the functional roles of ISCs, we performed RNA-seq of ISCs under different treatment conditions, we identified Chrm3-dependent differential genes between NT and ES groups, particularly noting downregulated genes associated with stemness and proliferation (e.g., Olfm4, Lgr5, and Mcm4), and upregulated genes linked to aging and calcium signaling pathways (e.g., Cdkn1a, Orai1, and Chp2), which contribute to ISC aging. These findings provided mechanistic insights into targeting these pathways to enhance intestinal function and integrity. Furthermore, to assess the impact of stress-induced changes in microbiota composition on ISC stemness, we synchronized microbiota between NT and ES groups through co-housing conditions and employed 16S rDNA sequencing. This analysis aimed to ascertain the possibility that changes in the microbiota composition whether contribute to the decline in ISC stemness under stress conditions. scRNA-seq of crypts were used to to characterize the diversity of cell lines under chronic stress. RNA-seq of ISC in Chrm3Lgr5+/+ and Chrm3Lgr5-/- mice from NT and ES mice were taken to delineate altered pathways and the mechanisms underlying ISC changes in ES model. 16S rDNA-seq (available in PRJNA1090629) were employed to confirm microbiota synchronization between NT and ES groups under co-housing conditions.

Project description:Post-traumatic stress disorder (PTSD) is a mental health condition that has been associated with changes in gut microbiota and intestinal function. However, the molecular mechanisms driving these changes are not fully understood, and there is a need for an appropriate animal model to study the gut-brain axis in PTSD. The rat PTSD model, induced by footshock stress, is commonly used to simulate PTSD-like behaviors and physiological responses. This study aims to assess whether this model accurately reflects the alterations in gut gene expression and microbiota composition that are observed in PTSD.

Project description:Specific pathogen-free laboratory mice are widely used in biomedical research; however, their neonatal-like physiological state often limits their ability to model adult human conditions. Here, we induced adult-like physiological characteristics in laboratory mice by co-housing them with naturally raised mice obtained from pet stores. Co-housing resulted in significant changes in the gut microbiota composition and a marked suppression of tumor growth in multiple tissues. We discovered reduction in Akkermansia muciniphila was a contributing factor to the observed tumor suppression. Furthermore, decreased serum indole metabolite levels were linked to both Akkermansia muciniphila and the tumor-suppressive effects. These findings suggest that Akkermansia muciniphila may, under certain situations, be tumor-promoting and highlight the value of using adult-like mouse models in uncovering critical environmental factors in cancer and other health conditions.

Project description:The impact of viral infections, on host microbiota composition and dynamics is poorly understood. Influenza A viruses (IAV) are common respiratory pathogens causing acute infections. In this study, we show dynamic changes in respiratory and intestinal microbiota over the course of a sublethal IAV infection in a mouse model. Using a combination of 16S rRNA gene specific next generation sequencing and qPCR as well as culturing of bacterial organ content, we found body site specific and transient microbiota responses to influenza infection. In the lower respiratory tract, we observed only minor qualitative changes in microbiota composition. In the small intestine, IAV induced robust depletion of bacterial content, disruption of mucus layer integrity and higher levels of antimicrobial peptides in Paneth cells. By RNAseq approach, we tried to analyze changes in transcriptomics of lung, and small intestine on the day of maximum changes to dissect possible causal players leading to the phentype observed.

Project description:Age-dependent changes of the gut-associated microbiome have been linked to increased frailty and systemic inflammation. This study found that age-associated changes of the gut microbiome of BALB/c and C57BL/6 mice could be reverted by co-housing of aged (22 months old) and adult (3 months old) mice for 30-40 days or faecal microbiota transplantation (FMT) from adult into aged mice. This was demonstrated using high-throughput sequencing of the V3-V4 hypervariable region of bacterial 16S rRNA gene isolated from faecal pellets collected from 3-4 months old adult and 22-23 months old aged mice before and after co-housing or FMT.

Project description:Hematopoietic stem cells (HSCs) are largely quiescent and metabolically inactive under steady state, but can be activated to rapidly proliferate and produce progeny in response to inflammation, hematopoietic stress and in diseases. The microbiota has recently emerged as an important regulator of hematopoiesis, with significant contributions to the production of multipotent progenitors (MPPs) and myeloid cells. However, whether the microbiota directly regulates HSC functions remain unclear. Here using antibiotics (ABX)-induced microbiota depletion model and RNA sequencing, we showed that microbiota depletion induced dramatic differences in HSC transcriptome between control and ABX-treated mice under steady state. Differences in HSC transcriptome persisted under stress condition, despite fewer pathways were clustered after 5-FU treatment.

Project description:We studied the effect of dietary fat type, varying in polyunsaturated/saturated fatty acid ratio's (P/S) on development of metabolic syndrome. C57Bl/6J mice were fed purified high-fat diets (45E% fat) containing palm oil (HF-PO; P/S 0.4), olive oil (HF-OO; P/S 1.1) or safflower oil (HF-SO; P/S 7.8) for 8 weeks. A low-fat palm oil diet (LF-PO; 10E% fat) was used as a reference. Additionally, we analyzed diet-induced changes in gut microbiota composition and mucosal gene expression. The HF-PO diet induced a higher body weight gain and liver triglyceride content compared to the HF-OO, HF-SO or LF-PO diet. In the intestine, the HF-PO diet reduced microbial diversity and increased the Firmicutes/Bacteroidetes ratio. Although this fits a typical obesity profile, our data clearly indicate that an overflow of the HF-PO diet to the distal intestine, rather than obesity itself, is the main trigger for these gut microbiota changes. A HF-PO diet-induced elevation of lipid metabolism-related genes in the distal small intestine confirmed the overflow of palm oil to the distal intestine. Some of these lipid metabolism-related genes were previously already associated with the metabolic syndrome. In conclusion, our data indicate that saturated fat (HF-PO) has a more stimulatory effect on weight gain and hepatic lipid accumulation than unsaturated fat (HF-OO and HF-SO). The overflow of fat to the distal intestine on the HF-PO diet induced changes in gut microbiota composition and mucosal gene expression. We speculate that both are directly or indirectly contributive to the saturated fat-induced development of obesity and hepatic steatosis. Keywords: Diet intervention study

Project description:Spontaneous inflammation in the terminal ileum of Xiap–/– mice was observed to occur in a microbiome dependent manner. Xiap–/– mice housed alone presented with signs of inflammation which were alleviated upon co-housing the mice with wild-type counterparts. To elucidate the impact of co-housing, and thus the transfer of the microbiome to affected Xiap–/– mice, crypts from the small intestine of these mice were analyzed.
