Project description:In this study, we characterize the transcriptomic alterations, cellular compositions, and signaling perturbations in the amyloid plaque niche in an AD mouse model using high-resolution spatial transcriptomics (CosMx and Stereo-seq). We discover a wide heterogeneity in the cellular composition of amyloid plaque niches, marked by an increase in microglial accumulation over time. We profile the alterations of glial cells as they are exposed to plaques, and conclude that the microglial response to plaques is consistent across different brain regions, while the astrocytic response is more heterogeneous. In turn, as the microglial density of plaque niches increases, astrocytes acquire a more neurotoxic phenotype and play a key role in inducing GABAergic signaling and decreasing glutamatergic signaling in neurons of the hippocampus. Taken together, we show that astrocytic signaling around plaque pathology is disrupted with increasing microglial density, which in turn induces an imbalance in synaptic signaling in neurons in the hippocampus.

Integrated spatial transcriptomics (Stereo-seq) and bulk RNA-seq of cardiac sonogenetics in rodent heart tissue across time points [Stereo-seq]

Project description:This GEO Series contains two complementary transcriptomic datasets generated to study cardiac sonogenetics in rodent heart tissue. First, spatial transcriptomics was performed using Stereo-seq (SAW v8.1.3) to generate spatially resolved gene-expression maps from heart sections, providing GEF outputs, tissue images, and associated QC files. Second, bulk RNA-seq was performed on matched heart tissue samples from wild-type (WT) and sonogenetic (MscL-G22S) groups across multiple time points to quantify gene-level expression changes at the whole-tissue level. Raw sequencing files (FASTQ) and processed expression matrices (counts/TPM tables) are provided for both assays. Together, these datasets enable cross-validation of spatially localized transcriptional patterns with bulk gene-expression measurements.

A Human Fetal Cochlear Cell Atlas Reveals a Regulatory Blueprint for Spatial Patterning- Stereo-seq

Project description:Spatial transcriptomic data was generated from human fetal cochleae across 10, 14, and 16 post-conceptual weeks (PCW) using the Stereo-seq platform. Fresh-frozen tissues were sectioned at 10 μm thickness and mounted on pre-chilled capture chips of 0.5×0.5 cm or 1×1 cm sizes. The protocol involved on-chip tissue fixation, permeabilization with 0.1% pepsin, and reverse transcription using a Stereo-seq-specific TSO oligonucleotide. First-strand cDNA was amplified for 15 cycles. Sequencing libraries were constructed via Tn5 transposase fragmentation of 20 ng input cDNA, followed by a 13-cycle amplification with platform-specific primers. Final libraries were sequenced on the MGI DNBSEQ-T7 platform, producing paired-end reads of 35 bp (Read1) and 100 bp (Read2) in length. Raw data was processed through the SAW pipeline (v4.1.0), with reads aligned to the GRCh38 human genome using STAR (v2.5.3). The final output is a spatial gene expression matrix where molecules are quantified by unique Molecular Identifiers (MIs) and mapped to precise spatial locations via Coordinate Identifiers (CIDs).

Project description:Spatial transcriptomics workflows using barcoded capture arrays are commonly used for resolving gene expression in tissues. However, existing techniques are either limited by capture array density or are cost prohibitive for large scale atlasing. We present Nova-ST, a dense nano-patterned spatial transcriptomics technique derived from randomly barcoded Illumina sequencing flow cells. Nova-ST enables customized, low cost, flexible, and high-resolution spatial profiling of large tissue sections. Benchmarking on mouse brain sections demonstrates significantly higher sensitivity compared to existing methods, at reduced cost.
