Project description:The extracellular matrix (ECM) is a complex network comprising hundreds of proteins, serving not only a structural role in shaping multicellular organisms but also participating in signaling processes. Moreover, the ECM exhibits high tissue specificity and undergoes significant alterations with aging progression. We analyzed the proteome of ECM produced by liver aging-specific fibrotic niche cells in old mice to obtain an age-related proteome profile. Our analysis revealed the identification of 714 quantifiable proteins, with 126 classified as matrisome proteins according to the matrisome database. Notably, proteins significantly upregulated in the ECM of liver aging-specific fibrotic niche cells indicated characteristics reminiscent of ECM formation (Eln, Mfap4, Lox, Tgfb2, Thbs2) and immune cell recruitment (Cxcl12), akin to those originating from fibrotic regions. Our findings suggest that this study may contribute to elucidating heightened fibrotic characteristics associated with the aging process.

Project description:Fibrostenosis is a common and debilitating complication of Crohn’s disease (CD), characterized by intestinal fibrosis, excessive extracellular matrix deposition, and luminal narrowing, for which effective antifibrotic therapies are lacking. To better understand the cellular landscape driving fibrosis, we performed high-resolution spatial transcriptomic analysis on ileal surgical samples from fibrostenotic CD patients, comparing strictured and non-strictured regions. This approach enabled us to delineate a distinct fibrotic niche enriched with stromal and immune cells, providing spatial context to the cellular interactions that underpin fibrotic remodeling in CD.

Project description:Pathologic transformation represents a critical yet poorly defined window during which mutant epithelial stem cells actively construct the microenvironment that enables tumour initiation. Here, using integrated single-cell, spatial, and functional analyses, we define the earliest multicellular events that license this transition following oncogenic activation in the lung. KrasG12D-mutant alveolar type II cells rapidly adopt regenerative-like states that act as signalling hubs, orchestrating coordinated stromal and immune reprogramming while enhancing epithelial plasticity. Through secretion of Amphiregulin (Areg), mutant epithelial cells activate EGFR signalling in adjacent fibroblasts, inducing a fibrotic, injury-like programme. Reprogrammed fibroblasts, in turn, expand and reprogramme alveolar macrophages, amplifying inflammatory signalling and reinforcing epithelial plasticity. These reciprocal interactions establish a self-sustaining epithelial–stromal–immune circuit that generates a tumour-permissive niche prior to malignant outgrowth. Disruption of the Areg–EGFR axis prevents early niche formation and abrogates tumour initiation. Conservation of this programme in KRASG12D-inducible human alveolar organoids and early-stage lung adenocarcinoma tissues identifies epithelial–microenvironment communication as a therapeutically actionable vulnerability and suggests that intercepting niche formation may prevent progression to treatment-resistant disease.

Project description:Treatment of glioblastoma with anti-CSF-1R immunotherapy, radiotherapy, or surgical tumor resection were found to all induce a fibrotic response to treatment, which was highly associated with tumor recurrence. To investigate the drivers of fibrotic treatment response we performed multi-omic analysis of the glioblastoma microenvironment following treatment with anti-CSF-1R immunotherapy. Studies consisted of mass spectrometry proteomic analysis, single cell transcriptomics, and high-dimensional spatial analysis. These data identified a protective spatial niche that supported tumor cell survival following treatment, ultimately leading to tumor recurrence. Therapeutic inhibition of fibrotic treatment response blocked the formation of this niche, and significantly improved survival in anti-CSF-1R preclinical trials
