Project description:The mesoderm surrounding both the developing heart and anterior foregut endoderm provides instructive cues guiding lung development and serves as a source of cardiopulmonary mesodermal progenitor cells (CPPs) expressing Wnt2 that give rise to both cardiac inflow tract and lung mesodermal cell lineages. To assess mechanisms of Wnt2+ CPP contribution to heart and lung development, we performed single cell RNA sequencing (scRNA-seq) on lineage-traced cells labeled at E8.5 and collected their progeny across the developmental lifespan.

High-definition spatiotemporal atlas of cholestatic injury and repair.

Project description:Cholestatic injuries, featured with regional damage around the periportal, cause considerable mortality without curative therapies. It is technically challenging to dissect regional cell-cell interactions and molecular changes to fully understand cholangiopathies. Here, we generated a high-definition atlas of spatiotemporal transcriptome during cholestatic injury and repair. Remarkably, cholangiocytes functioned as a periportal hub by integrating signals from neighboring cells. We also dissected periportal damage, spatial heterogenous reprogramming and zonal regeneration, which appeared to be strongly associated with cholangiocyte. Moreover, spatiotemporal analyses revealed a key inhibitory rheostat for hepatocyte proliferation. Together, our study provides a comprehensive resource that is instrumental to demarcate regional cholestatic injury.

Spatiotemporal transcriptome atlas of human embryos after gastrulation

Project description:The comprehensive spatiotemporal atlas of gene expression during early human embryonic development is critical for insights into embryogenesis, organogenesis, and disease origins. Leveraging Stereo-seq technology, we generated spatial transcriptomic profiles across 77 sagittal sections of 13 whole human embryos ranging from Carnegie stage 12 to 23, integrated with single-nucleus RNA-seq to elucidate gene expression patterns within defined cellular contexts, revealing the cellular heterogeneity that drives organ-specific differentiation. Our study has established a regulatory profile for the development of 50 organs and 198 substructures, and identified potential tissue-identity regulators. Notably, it uncovered previously uncharacterized gene functions in cardiac and brain development. The atlas not only substantiates and refines current understanding of human organ development but also highlights key organs susceptible to viral infections and genetic disorders. Furthermore, we characterized the allelic gene expression within specific organs at different developmental stages. This work presents a groundbreaking compilation of genome-wide gene expression profiles for each spatially defined cell population, which can be visualized as a spatial display of the embryonic transcriptional landscape. These results offer the most thorough delineation to data of the spatiotemporal transcriptomic dynamics of human organogenesis.

Project description:In this study, using the mouse molar as a model, we took advantage of single-cell transcriptome profiling, lineage tracing and transgenic mouse models to interrogate the cellular heterogeneity and gene regulatory networks (GRNs) of postmigratory CNCCs.In this study, we have put together a dynamic spatiotemporal single-cell regulatory atlas and revealed the landscape of transcriptional heterogeneity and defined the cellular domains during the progression of cranial neural crest cell (CNCC)-derived dental lineage diversification. Importantly, we identified cell type-specific gene regulatory networks (GRNs) during CNCC-derived dental lineage development.

Spatiotemporal single-cell atlas of suture stem cell dynamics in craniosynostosis

Project description:Craniosynostosis is a congenital craniofacial disorder marked by premature suture fusion and aberrant skull morphogenesis. Yet the cellular dynamics and regulatory mechanisms of suture mesenchymal stem cells (SuSCs) in this disease remain largely unknown. Here, we present a comprehensive spatiotemporal atlas of SuSCs integrating single-cell and 2 μm-resolution spatial transcriptomics in Fgfr2C342Y/+, a model that recapitulates features of human Crouzon syndrome, alongside wild-type controls across three key developmental stages (E14.5, E18.5, and P3). By integrating morphology-based cell segmentation with machine-learning classification, we achieved single-cell spatial resolution in mapping Visium HD data. Leveraging this resource, we reveal disruptions in SuSC fate, niche composition, and intercellular signaling across developmental stages in craniosynostotic sutures. Downstream analyses identify Foxa3 as a master transcriptional regulator of these fate shifts and implicate specific immune- and suture meningeal fibroblast–derived signals in driving pathological ossification. Together, our work fills a gap in disease-model single-cell spatial-omics, providing a high-resolution roadmap of SuSC dynamics in craniosynostosis and uncovering candidate molecular targets for future therapeutic strategies
