Project description:Chronic Kidney Disease (CKD) is characterized by progressive tubulointerstitial fibrosis (TIF), a condition not adequately addressed by existing therapies. To identify potential compounds that could slow or halt the progression of TIF, we established gene signatures of TIF using published human CKD renal transcriptome data, followed by high-throughput screening of compounds that could reverse TIF-associated gene expression using the LINCS L1000 database. The natural compound Narciclasine (Ncls), extracted from daffodils, was identified as a promising candidate. We validated the effects of Ncls on a TGF-β1-induced fibrosis model in vitro using mouse primary tubular epithelial cells (TECs) and rat fibroblast cell line (NRK49F). Results demonstrated that Ncls significantly inhibited the pro-inflammatory and pro-fibrotic effects induced by TGF-β1 in TECs. Additionally, in fibroblasts, Ncls markedly suppressed the proliferation and activation induced by TGF-β1. These findings not only confirm the therapeutic potential of Ncls in managing TIF but also highlight the efficacy of gene signature-based screening in identifying drugs for the treatment of CKD.

Project description:Diffuse midline gliomas (DMG) are a group of molecularly related malignancies occurring in midline structures of the childhood central nervous system, including thalamus, pons, and spinal cord. These cancers are characterized by high prevalence of the histone-3K27M mutation and are universally lethal, with median survival of only 9-11 months for pontine DMG (a.k.a. DIPG). In search of novel therapeutic options, we examined multiple cell models in sequential, quantitative high-throughput screens of approved and investigational drugs. This effort generated a total of 17,456 single-agent dose responses that inspired a subsequent series of HTS-enabled drug combination assessments encompassing a total of 8883 drug-drug examinations. Top combinations were validated across a panel of patient-derived cell lines representing the major DMG genotypes. In vivo testing in patient-derived xenograft models validated the combination of the multi-HDAC inhibitor panobinostat and the proteasome inhibitor marizomib as a promising therapeutic approach. Transcriptional and metabolomic surveys revealed substantial alterations to the cellular unfolded protein response and key metabolic processes following treatment with panobinostat and marizomib. Rescue of drug induced cytotoxicity and basal mitochondrial respiration with exogenous application of nicotinamide mononucleotide (NMN) or exacerbation of these phenotypes when blocking NAD+ production via NAMPT inhibition demonstrated that metabolic catastrophe drives the combination-induced cytotoxicity. This study represents the most comprehensive single-agent and combinatorial drug screen for DIPG reported to date and identifies concomitant HDAC and proteasome inhibition as a promising therapeutic strategy that underscores under-recognized metabolic vulnerabilities in DIPG. The combined screening outcomes represent a public resource for the DMG community.

Project description:A disease driver population within interstitial cells of human calcific aortic valves identified via single-cell and proteomic profiling Cellular heterogeneity of aortic valves complicates mechanistic evaluation of the calcification processes in calcific aortic valve disease (CAVD), and animal disease models are lacking. In this study, we identify a disease driver population (DDP) within valvular interstitial cells (VICs). Through stepwise single-cell analysis, phenotype-guided -OMIC profiling, and network-based analysis, we characterize DDP fingerprint as CD44highCD29+CD59+CD73+CD45low and discover potential key regulators of human CAVD. These DDP-VICs demonstrate multi-lineage differentiation and osteogenic properties. Temporal proteomic profiling of DDP-VICs identifies potential targets for therapy, including MAOA and CTHRC1. In vitro loss-of-function experiments confirm our targets. Such a stepwise strategy may be advantageous for therapeutic target discovery in other disease contexts.

Project description:Randall’s plaques (RP) are well established as precursor lesions of idiopathic calcium oxalate (CaOx) stones, and the process of biomineralization driven by osteogenic-like cells has been highlighted in RP formation, but the mechanism is poorly understood. Given the potential role of osteogenic-like renal interstitial fibroblasts in biomineralization, the isolated primary human renal interstitial fibroblasts (hRIFs) were either induced with a widely used osteogenic medium or cultured in normal medium for 7 days, and a transcriptomic analysis of LncRNA and mRNA was performed to study molecular mechanisms underlying the osteogenic differentiation of human renal interstitial fibroblasts.
