Project description:We performed long-read ONT sequencing and matched RNA sequencing on two Collaborative Cross mouse strains and their F1 crosses. Allele-specific methylation and expression analyses revealed widespread and diverse patterns of intergenerational epigenetic inheritance. Included among these are a large number of non-Mendelian inheritance patterns, many of which have not previously been observed in naturally occurring mammalian genomes. Targeted ONT sequencing of F2 crosses of the same Collaborative Cross strains enabled further characterization and validation of these epigenetic inheritance patterns, including distinguishing those patterns mediated by cis- or trans-acting regulatory factors.

Project description:<p>Global population aging with increased longevity has incurred a higher prevalence of sarcopenia. Sarcopenia is characterized by age-related muscle/strength loss and is becoming a highly important public health issue. The development of sarcopenia increases the risk of various adverse health outcomes, including falls, functional decline, frailty and mortality. Despite its significance, there are no approved drugs to prevent or treat age-related sarcopenia. In this study, we used an integrated drug repurposing approach to repurpose approved drugs for the treatment of sarcopenia. We first used a network-based proximity score to quantify the relationship between disease-gene and drug-gene modules and identify potential repurposing candidates. Then we used summary-data-based Mendelian randomization analysis to explore the potential causal association between drug targets and sarcopenia. In an aging mouse model, we demonstrated that rosiglitazone, an insulin sensitizer used to treat diabetes, could improve endurance exercise performance, and increase grip strength, muscle fiber area and hind limb muscle mass. Furthermore, we conducted transcriptomics, metabolomics analyses and 16s RNA sequencing analysis in mice to explore the underlying mechanism of action for rosiglitazone. The results suggested that rosiglitazone may be a promising therapeutic option for alleviating or treating age-related sarcopenia, although additional clinical validation is still needed.</p>

Project description:Early-onset pathology and reliable disease biomarkers for diagnostics are poorly understood for progressive degenerative disorders such as Parkinson disease (PD). PD is the second most common age-related degenerative disorder. The Pink1-/- rat is a mitochondrial dysfunction model of prodromal PD. In this study, we used RNA sequencing to examine gene expression within whole blood samples of young and old Pink1-/- rats as compared to age-matched wildtype controls.

Project description:There is a challenge of thyroid cancer versus benign follicular denoma differential diagnostics using fine-needle biopsy. RNA expression profiles can be used to identify biomarkers suitable for molecular diagnostics. Here we present raw RNA sequencing data obtained during Oncobox platform observational study for 96 human pathological thyroid biosamples. Data are compatible with Oncobox Atlas of Normal Tissue Expression (ANTE) database including profiles for healthy thyroid tissues. . The data provided are helpful to those implicated in thyroid cancer research and diagnostics, and in comparative analyses of human cancers.

Weighted-gene-co-expression-network-analysis (WGCNA) was performed and differentially expressed genes (DEGs) were determined. We integrated clinical data to determine co-expression modules associated with time to relapse.

Project description:Germline heterozygous GATA2 mutations cause GATA2 deficiency, a complex disorder characterized by bone marrow failure, immunodeficiency, and a high risk of myelodysplastic syndrome (MDS) and acute myeloid leukemia (AML). The disease evolves variably among patients, leading to anxiety for families. Due to phenotypic diversity and clinical overlap, timely diagnosis is often challenging. GATA2 carriers exhibit variable expressivity, with some developing early-onset MDS while others remain asymptomatic, suggesting that genetic and epigenetic factors influence disease progression. While advances in diagnostics through whole-exome sequencing (WES) and whole genome sequencing (WGS) have been made, few epigenetic studies have focused on GATA-related MDS. We present a familial case of four GATA2 carriers, two of whom are asymptomatic and two have developed MDS. Notably, we conducted a longitudinal epigenome analysis of one patient, tracking progression from asymptomatic to MDS, providing key insights with potential clinical applications
