RNA sequencing of red fruits of the Dongkui (DK) cultivar and the pink-white fruits of the Baidongkui (BDK) strain of Chinese bayberry

Project description:We have performed a transcriptome analysis of genes at three different ripening stages of the pink-white fruits and the ripe stage of the red fruits of Chinese bayberry. This analysis provided a total of 119,701 unigenes, of which 41.43% were annotated in the Nr database. Our results showed that the formation of the pink-white color in Chinese bayberry fruits depended on the anthocyanin metabolic pathway, regulated by MYB1. Downregulated expression of key anthocyanin biosynthetic pathway genes, such as UFGT, F3’H, and ANS at the late stage of fruits development compared with DK3 fruits resulted in the failure to form red fruits. Our findings shed light on the regulatory mechanisms and metabolic processes that control color development in the fruits of Chinese bayberry.

An Integrated Biochemical, Proteomics, and Metabolomics Approach for Supporting Medicinal Value of Panax ginseng Fruits (GC-MS assay)

Project description:Panax ginseng roots are well known for their medicinal properties and have been used in Korean and Chinese traditional medicines for 1000s of years. However, the medicinal value of P. ginseng fruits remain poorly characterized. Using gas chromatography-time of flight mass spectrometry (GC-TOF MS), 66 metabolites including amino acids, sugars, organic acids, phenolic acids, phytosterols, tocopherols, and policosanols were identified and quantified. Some of these are well known medicinal compounds and were not previously identified in ginseng. Interestingly, the concentration of almost all metabolites was higher in the Chunpoong and Gumpoong cultivars. Parallel comparison of the four cultivars also revealed higher amounts of the medicinal metabolites in Chunpoong and Gumpoong cultivars. Taken together, our results demonstrate that ginseng fruits are a rich source of medicinal compounds with potential beneficial health effects.

Nitrate fertilizer alleviates ammonium toxicity by enhancing ACLA-3 in Panax notoginseng roots

Project description:Nitrogen is one of the essential elements for plant growth. NH4+ and NO3- are two major forms of absorbing element N for higher plants. In this study we found that the growth of Panax notoginseng is inhibited when only adding ammonium nitrogen fertilizer, and adding nitrate fertilizer can alleviate the toxicity caused by ammonium. We use RNA-seq to identify genes that are related to the alleviated phenotypes after introducing NO3- to Panax notoginseng roots under NH4+ stresses. Twelve RNA-seq profiles in four sample groups, i.e., control, samples treated with NH4+, samples treated with NO3- only, and treated with both NH4+ and NO3- were obtained and analyzed to identify deregulated genes in samples with different treatments. ACLA-3 gene is downregulated in NH4+ treated samples, but is upregulated in samples treated with NO3- and with both NH4+ and NO3-, which is further validated in another set of samples using qRT-PCR. Our results suggest that unbalanced metabolism of nitrogen and nitrogen is the main cause of ammonium poisoning in roots of Panax notoginseng, and NO3- may significantly upregulate the activity of ACLA-3 which subsequently enhances the citrate cycle and many other metabolic pathways in Panax notoginseng root. These potentially increase the integrity of the Panax notoginseng roots. Our results suggest that introducing NO3- fertilizer is an effective means to prevent the occurrence of toxic ammonium in Panax notoginseng root.

Comparative transcriptomic analysis of peach fruits in common and high temperature conditions

Project description:Purpose: This study was to explore the underlying molecular mechanism of temperature effects on fruit quality during shelf life. The transcriptome data of peach fruits stored in high temperature (HT, 35 °C) and common temperature (CT, 25 °C) conditions were measured and compared. Methods: Red flesh peach (Prunus persica L. Batsch cv. Tianxianhong) fruits with consistent color, shape and weight were selected and kept at 5 °C for 2 days after the day of harvest. Then, these fruits were randomly divided into two groups. One group was stored at CT for 7 days, and the other was stored at HT for 7 days. During storage, fruits were sampled at day 1, 2 and 3 as early stage as well as day 5, 6 and 7 as later stage. Total RNA of each sample was extracted and used to construct 24 RNA libraries. RNA sequencing was performed on an Illumina HiSeq 2500 platform. The differences in transcriptome, ethylene production, pulp softening of postharvest peach fruits were compared between CT and HT storage conditions Results: Our results showed that HT conditioning after 5 °C is better than CT to maintaining fruit quality during shelf life due to MEKK1-MKK2-MPK4/6 signal transduction and low level of ethylene and auxin biosynthesis enzymes which may affect genes related to softening and membrane stability through ethylene response factors (ERFs) and auxin response factors (ARFs).
