Project description:Prior studies have described the complex interplay that exists between glioma cells and neurons, however, the electrophysiological properties endogenous to tumor cells remain obscure. To address this, we employed Patch-sequencing on human glioma specimens and found that one third of patched cells in IDH mutant (IDHmut) tumors demonstrate properties of both neurons and glia by firing single, short action potentials. To define these hybrid cells (HCs) and discern if they are tumor in origin, we developed a computational tool, Single Cell Rule Association Mining (SCRAM), to annotate each cell individually. SCRAM revealed that HCs represent tumor and non-tumor cells that have select features of GABAergic neurons and oligodendrocyte precursor cells. These studies are the first to characterize the combined electrophysiological and molecular properties of human glioma cells and describe a new cell type in human glioma with unique electrophysiological and transcriptomic properties that may also exist in the non-tumor brain.

Patch-seq of human patient-derived diffuse midline glioma xenografts

Project description:Treatment-resistance of lethal high-grade brain tumors including H3K27M diffuse midline gliomas is thought to arise in part from transcriptional and electrophysiological heterogeneity. These phenotypes are readily studied in isolation using single-cell RNA-seq and whole-cell patch clamping, respectively, but their simultaneous capture is now possible by aspirating a cell's contents into a patch pipet after electrophysiology recordings using a method called 'patch-seq'. Here, we adapt this method to characterize the gene expression programs and functional responses of patient-derived glioma xenografts to neuronal firing at single-cell resolution.

Morphological, electrophysiological and transcriptomic profiling of single neurons using Patch-seq

Project description:The mammalian neocortex is a layered sheet of neural tissue that mediates complex cognitive processes including perception and cognition. Despite its importance, we still lack detailed knowledge of the cellular components of the neocortex. Integrating morphological, electrophysiological and molecular classification schemes into a common framework for defining cell types is challenging due to the limited scope of most single-cell analyses. Here, we developed a protocol for high-throughput electrophysiological and transcriptomic analysis of single neurons that combines whole-cell recordings and single-cell RNA-sequencing, which we call Patch-seq. Using this approach, we fully characterized the electrophysiological and molecular profiles of ~50 neocortical neurons, and show that gene expression patterns can be used to infer the morphological and physiological properties of individual neurons and their corresponding cell type. Our results shed light on the molecular underpinnings of neuronal diversity and demonstrate a path forward for comprehensive cell type characterization in the nervous system.

Patch-Clamp Single-Cell Proteomics of Rat Prefrontal Cortex Neurons

Project description:This dataset supports a study introducing a framework for patch-clamp single-cell proteomics (patch-SCP) in acute rat brain slices. Patch-SCP combines whole-cell electrophysiology with mass spectrometry to directly link neuronal excitability with molecular composition. We systematically analyzed neurons from layer 2/3 of the medial prefrontal cortex (mPFC) using a shotgun retrieval strategy in which all patched cells were collected, regardless of electrophysiological outcome. Retrieval outcomes included neurons with preserved gigaseals, neurons that lost the gigaseal during soma withdrawal, neurons without gigaseals (collected without electrophysiological recordings), and torn/aspirated neurons. Electrophysiological parameters such as capacitance, resistance, and spiking were recorded where possible. Each retrieved soma was processed using a single-cell surfactant-based workflow (DDM lysis, one-pot digestion in low-bind plates) and analyzed by nanoLC coupled to an Orbitrap Astral mass spectrometer operating in DIA mode. The dataset contains raw DIA files, DIA-NN search outputs, and annotated metadata linking each cell to its retrieval outcome and electrophysiological properties. Together, these data provide a resource for evaluating how neuron size, retrieval quality, and physiological characterization influence single-cell proteomic recovery in acute brain slices.
