Project description:Nitrogen (N) fertilization is essential to maximize crop production. However, around half of the applied N is lost to the environment causing water and air pollution and contributing to climate change. Understanding the natural genetic and metabolic basis underlying plants N use efficiency is of great interest to reach an agriculture with less N demand and thus, more sustainable. The study of ammonium (NH4+) nutrition is of particular interest, because it mitigates N losses due to nitrate (NO3-) leaching or denitrification. In this work, we performed gene expression analysis in the root of the model plant for C3 grasses Brachypodiyum distachyon, reference accession Bd21, grown with exclusive NH4+ or NO3- supply.

Project description:This study is measuring the steady-state levels of mRNA in wild-type Caulobacter crescentus grown in M2 defined medium containing either ammonium or nitrate as the sole nitrogen source. Four independent cultures of Caulobacter crecentus were grown in each of two medium conditions: M2(nitrate)glucose and M2(ammonium)glucose. Cultures in each medium type were grown to OD660=0.3 and RNA was isolated from each.

Nitrate and ammonium affect the overall maize response to nitrogen availability by triggering specific and common transcriptional signatures in root

Project description:Nitrogen (N) is an essential macronutrient for crops. Plants developed several responses to N fluctuations, thus optimizing the root architecture in response to N availability. Nitrate and ammonium are the main N inorganic forms taken up by plants and act as both nutrients and signals, affecting gene expression and plant development. In this study, RNA-sequencing was applied to gain comprehensive information on the pathways underlying the response of maize root, pre-treated in an N-deprived solution, to the provision of nitrate or ammonium. To assess the physiological response to these nutrients the shoot and root growth, the leaf pigment content and the amino acid amount in root and shoot were assessed. The analysis of the transcriptome shows that nitrate and ammonium regulate overlapping and distinct pathways, thus leading to different responses. NH4+ activates the response to stress, while NO3- acts as a negative regulator of transmembrane transport. Both the N-source repress genes related to the cytoskeleton and reactive oxygen species detoxification. Moreover, the presence of ammonium induces the accumulation of anthocyanins, while reduces biomass and chlorophyll and flavonoids accumulation. The profiles observed for hydrolysed and free amino acids highlighted common and distinct features in response to the two nitrogen forms.

Transcriptional profiles of Haloferax mediterranei based on nitrogen availability

Project description:Transcriptional profiling of Haloferax mediterranei in three culture media with different nitrogen sources: a) cells were grown stationary and exponentially on ammonium, b) cells were grown exponentially on nitrate, and c) cells were shifted to nitrogen starvation conditions. The main differences in the transcriptional profiles have been identified between the cultures with ammonium as nitrogen source and the cultures with nitrate or nitrogen starvation, supporting previous results which indicate the absence of ammonium as the factor causing the expression of genes involved in nitrate assimilation pathway.

The signal transduction protein PII controls ammonium, nitrate and urea uptake in cyanobacteria

Project description:PII signal transduction proteins are widely spread among all domains of life where they regulate a multitude of carbon and nitrogen metabolism related processes. Non-diazotrophic cyanobacteria can utilize a high variety of organic and inorganic nitrogen sources. In recent years, several physiological studies indicated an involvement of the cyanobacterial PII protein in regulation of ammonium, nitrate/nitrite and cyanate uptake. However, direct interaction of PII has not been demonstrated so far. In this study, we used biochemical, molecular genetic and physiological approaches to demonstrate that PII regulates all relevant nitrogen uptake systems in Synechocystis sp. strain PCC 6803: PII controls ammonium uptake by interacting with the Amt1 ammonium permease, probably similar to the known regulation of E. coli ammonium permease AmtB by the PII homologue GlnK. We could further clarify that PII mediates the ammonium- and dark-induced inhibition of nitrate uptake by interacting with the NrtC and NrtD subunits of the nitrate/nitrite transporter NrtABCD. We further identified the ABC-type urea transporter UrtABCDE as novel PII target. PII interacts with the UrtE subunit without involving the standard interaction surface of PII interactions. The deregulation of urea uptake in a PII deletion mutant causes ammonium excretion when urea is provided as nitrogen source. Furthermore, the urea hydrolyzing urease enzyme complex appears to be coupled to urea uptake. Overall, this study underlines the great importance of the PII signal transduction protein in the regulation of nitrogen utilization in cyanobacteria.

Project description:The photosynthetic model marine diatom Phaeodactylum tricornutum was cultured with varying nitrogen sources and availability to elicit shifts in the proteome. Cells were grown to mid-exponential phase on ammonium (880 uM), collected by centrifugation and resuspended in N-free media for 2 hrs, and spiked with nitrate (150 uM) for 90 min. Cells were again collected by centrifugation, washed in N-free media, and resuspended in experimental treatments with no nitrogen (N-) and a nitrogen source (300 uM) provided as ammonium, nitrite, or nitrate. Each experimental treatment was sampled after 15 min, 45 min, and 18 hr.

Comparison of root transcriptomes in Arabidopsis thaliana plants supplied with different forms of inorganic nitrogen

Project description:Plants aquire nitrogen from the soil, most commonly in the form of either nitrate or ammonium. Unlike ammonium, nitrate must be reduced (with NADH and ferredoxin as electron donors) prior to assimilation. Thus, nitrate nutrition imposes a substantially greater energetic cost than ammonium nutrition. Our goal was to compare the transcriptomes of nitrate-supplied and ammonium-supplied plants, with a particular interest in characterizing the differences in redox metabolism elicited by different forms of inorganic nitrogen. We used microarrays to compare the short-term transcriptional response to either nitrogen supply or ammonium supply in Arabidopsis roots. Genes upregulated or downregulated by nitrate only, ammonium only, or both ammonium and nitrate were identified and analyzed.
