Project description:This study employed an unbiased forward genetic screen to identify suppressors of the maternal-effect lethal phenotype caused by tost-1 dysfunction in Caenorhabditis elegans. The temperature-sensitive tost-1(xf196 ts) mutant exhibits complete embryonic lethality at the restrictive temperature (25°C), providing a robust screening platform. Following EMS mutagenesis of L4 larvae, we screened F2 progeny for viable individuals at 25°C, indicating suppression of the lethal phenotype. After backcrossing to confirm heritability, we performed whole genome sequencing on 21 suppressor strains to identify causative mutations. Additionally we also sequenced the strain used for the mutagenesis as the reference genome.
Project description:Receptor tyrosine kinase (RTK)-activated lung cancers are characterized by alterations in oncogenic drivers that induce kinase activation with resultant tyrosine kinase inhibitor (TKI) resistance through both on-target and off-target mechanisms.
Focusing on a subgroup of 93 EGFR-mutant lung cancers with paired osimertinib-naïve and osimertinib-resistant tumor samples, we find a significant enrichment of kataegis, chromothripsis and APOBEC mutagenesis among the cancers treated with targeted therapy.
APOBEC mutagenesis and structural rearrangements are pervasive mechanisms by which RTK-driven lung cancers may evolve and develop drug resistance.
Project description:Purpose: we conducted a froward genetic screen to isolate suppressors of the chloroplast-deficient crl mutant, and isolated a mutation affecting the OEP80 protein. Methods: We used EMS mutagenesis to find supressors of the crl mutant. Suppressors were phenotyped at the cellular and molecular (transcriptome) level, and OEP80 complex formation was investigated in the WT and crl mutant background. Results: a mutation in OEP80 fully restores the phenotype of the crl mutant, at the whole plant level, as well as at the cellular or transcriptome level
Project description:<p>The purpose of the original study was to search for somatic mutations in the tyrosine kinome of serous and clear cell endometrial carcinomas (human). The study was conducted in two phases.</p> <p>Phase 1: A mutation discovery screen, in which ~577 exons encoding the catalytic domains of 86 tyrosine kinases were PCR-amplified and bidirectionally Sanger sequenced from 24 serous, 11 clear cell, and 5 mixed histology endometrial tumors. This was followed by alignment of sequence reads to the human reference sequence and subsequent nucleotide variant calling to identify potential somatic (tumor-specific) mutations. Potential somatic mutations were confirmed by re-amplification and sequencing of the relevant tumor DNA as well as matched non-tumor ("normal") DNA from the same case.</p> <p>Phase 2: A mutation prevalence screen, in which the non-catalytic regions two tyrosine kinase genes, TNK2 and DDR1, were PCR-amplified and sequenced from the 40 discovery screen tumors, and all coding exons of TNK2 and DDR1 were PCR-amplified and sequenced from another 10 clear cell, 21 serous, and 41 endometrioid endometrial tumors, in an effort to identify additional somatic mutations in each gene. Exons encoding the exonuclease domain of POLE were also sequenced to document somatic mutations.</p>

Project description:Trichoderma reesei is the main industrial producer of cellulases and hemicellulases used to depolymerize biomass in many biotechnical applications. Many production strains in use have been generated by classical mutagenesis. In this study we characterized genomic alterations in hyperproducing mutants of T. reesei by high-resolution comparative genomic hybridisation tiling array. We carried out aCGH analysis of four hyperproducing strains (QM9123, QM9414, NG14 and RutC-30) using QM6a genome as a reference. ArrayCGH analysis identified dozens of mutations in each strain analyzed.
