Project description:Spatiotemporal gene expression and signaling orchestration are pivotal for shaping the patterns of early embryonic development. Here we profiled 360 serial sections (10-mm thickness) across 6 whole embryos during early organogenesis to generate a comprehensive spatial transcriptomic map at single-cell resolution. We developed SEU-3D to reconstruct "digital embryos", providing a virtual representation and investigation of regionalized gene expression in its native spatial context. By combining these measurements with space-informed gene-cell co-embedding analysis, we have systematically characterized the spatial atlas of endoderm and mesoderm over time, elucidating the intricate networks of cell signaling that traverse germ layers and cell types. Furthermore, we observed regionalized identity of cells along the anterior boundary between embryonic and extra-embryonic tissues of the cardiac crescent, which reflects their cellular origins, and the coordinated signaling further patterning these cells into cardiac-specific territories. Collectively, the reconstruction of single-cell resolution whole “digital embryo” provides significant insights into early mouse organogenesis, offering a unique platform for future investigations into the mechanisms underlying embryonic development.

Project description:Background: Organogenesis is crucial for proper organ formation during mammalian embryonic development. However, the similarities and shared features between different organs and the cellular heterogeneity during this process at single-cell resolution remain elusive. Results: We perform single-cell RNA sequencing analysis of 1,916 individual cells from eight organs and tissues of E9.5 to E11.5 mouse embryos, namely, the forebrain, hindbrain, skin, heart, somite, lung, liver, and intestine. Based on the regulatory activities rather than the expression patterns, all cells analyzed can be well classified into four major groups with epithelial, mesodermal, hematopoietic and neuronal identities. For different organs within the same group, the similarities and differences of their features and developmental paths are revealed and reconstructed. Conclusions: We identify mutual interactions between epithelial and mesenchymal cells and detect epithelial cells with prevalent mesenchymal features during organogenesis, which are similar to the features of intermediate epithelial/mesenchymal cells during tumorigenesis. The comprehensive transcriptome at single-cell resolution profiled in our study paves the way for future mechanistic studies of the gene- regulatory networks governing mammalian organogenesis.

Project description:The complete cell lineage of C. elegans, mapped over four decades ago, was tractable because the animal is small, transparent, and lineage-invariant. Most animals are none of these, having orders of magnitude more cells, being opaque, and developing with substantial stochasticity. Since 2016, genome editing-based lineage tracing has opened the door to dense cell lineage reconstruction in such organisms, but delivering on that promise has proven technically challenging. Here we apply DNA Typewriter, a prime editing-based recorder that writes stochastic symbolic insertions to an engineered genomic TAPE in strictly sequential order, to trace mouse development from zygote (E0) to late organogenesis (E13.5). We introduce constructs encoding a prime editor, prime editing guide RNAs (pegRNAs), and Pol-III-driven circularized TAPE RNA (circTAPE) into wildtype zygotes by pronuclear injection, then assay embryos by single-nucleus (cell) transcriptional profiling (scRNA-seq) with paired circTAPE recovery. From one E13.5 embryo bearing ~7 integrations of a constitutively expressed prime editor and 11 integrations of 6-unit circTAPE, we recover ~1.75M lineage-informative scRNA-seq profiles and reconstruct a time-calibrated, tip-annotated phylogeny of 1,600,000 cells with parsimony-based node support. The first cell division is marked unequivocally, and although the resulting blastomeres contribute asymmetrically to the embryo proper, they are fate-neutral and serve as an internal replicate that reproduces every finding. We observe striking clonal dominance, in that a small number of pre-gastrulation progenitors accounts for a disproportionate fraction of the E13.5 embryo. Fate is progressively and quantifiably restricted along the lineage. At the finest scale, sibling cells share fate far in excess of chance, with endodermal, blood, and neural-crest lineages exhibiting particularly striking clonal coherence, while the recent differentiations of organogenesis are legible in the structure of terminal clades. From clade co-occurrence alone, we reconstruct a dated hierarchy of cell-type relationships that recovers the major progenitor fields and agrees with a hierarchy that we derived independently from a scRNA-seq time-series of mouse development. Finally, by integrating these data with that timeseries, we impute transcriptional states and cell type annotations and for internal nodes of the tree and chart plausible state histories throughout the phylogeny. Project description:Petals are a key evolutionary innovation of flowers that reshaped plant-pollinator interactions and underlie the dominance of angiosperms in terrestrial ecosystems, yet their evolutionary origin remains debated as the morphological inferences rarely connect directly to the regulatory programs inferred from extant flowering plants. We employed spatial transcriptome sequencing on serial floral buds of the basal angiosperm Nymphaea colorata, producing a spatiotemporal atlas of cell states during primordium initiation and the subsequent formation of tepals (sepals and petals), stamens and carpels. Our analyses identified multiple meristematic cell populations organized hierarchically at the floral base, with one population give rise to both initiating petals (or inner tepals) and stamens whereas a second population forms carpel primordia. Developmental trajectory reconstruction based on thousands of tissue-preferentially expressed genes uncovers a continuous fate transition from stamen primordia via developing stamens to inner tepals undergoing morphogenesis. Quantitative modeling of MADS-box tetramer composition reveals dosage-sensitive shifts that support the hypothesis that petaloid organs evolved from sterile stamens at the outer whorls. Trajectory modules further show stepwise incorporation of vegetative programs, particularly genes for polarity establishment and photosynthetic essential for leaf development into petal organogenesis. These findings support a model in which petal merger occurred through quantitative retuning and redeployment of ancestral regulatory networks that predate the origin of angiosperms, providing clues for understanding the evolutionary innovation and diversification of petaloid organs across flowering plants.

Project description:N6-methyladenosine (m6A) in mRNA is key to eukaryotic gene regulation. Many m6A functions involve RNA-binding proteins that recognize m6A via a YT521-B Homology (YTH) domain. YTH domain proteins contain long intrinsically disordered regions (IDRs) that may mediate phase separation and interaction with protein partners, but whose precise biochemical functions remain largely unknown. The Arabidopsis thaliana YTH domain proteins ECT2, ECT3 and ECT4 accelerate organogenesis through stimulation of cell division in organ primordia. Here, we use ECT2 to reveal molecular underpinnings of this function. We show that stimulation of leaf formation requires the long N-terminal IDR, and we identify two short IDR-elements required for ECT2-mediated organogenesis. Of these two, a 19-amino acid region containing a tyrosine-rich motif conserved in both plant and metazoan YTHDF proteins is necessary for binding to the major cytoplasmic poly(A)-binding proteins PAB2, PAB4 and PAB8. Remarkably, overexpression of PAB4 in leaf primordia partially rescues the delayed leaf formation in ect2 ect3 ect4 mutants, suggesting that the ECT2-PAB2/4/8 interaction on target mRNAs of organogenesis-related genes may overcome limiting PAB concentrations in primordial cells.

Project description:Most plant cells retain the capacity to differentiate into all the other cell and organ types that constitute a plant. However, genome-wide transcriptional activities underlying the process of cell differentiation are poorly understood, especially in monocot plants. Here we used a rice (Oryza sativa) cell culture system to generate somatic embryos, which were further induced into shoots and roots. The global transcriptional reorganization during the development of somatic embryos, shoots, and roots from cultured cells was studied using a rice whole genome microarray and verified by RNA blotting analysis of representative genes. Overall, only 1-3% of expressed genes were differentially regulated during each organogenesis process at the examined time point. Also metabolic pathways were minimally regulated. Thus the genes that dictating organ formation should be relatively small in number. Comparison of these three transcriptomes revealed little overlap during these three organogenesis processes. These results indicate that each organogenesis involves specific reorganization of genome expression. Keywords: transcriptome
