Comprehensive Immune-landscape in Localized Colorectal Cancer

Project description:Surgery still remains the mainstay of treatment for localized colorectal cancer. However, nearly 30% of patients with localized colorectal cancer (stage II and stage III) will present with recurrence. Tumor progression is mediated by both intrinsic genetic changes and by extrinsic epigenetic and host environmental factors, including interactions with the immune system. Several studies demonstrated that tumor infiltrating memory T-cells and type, density and location of infiltrating T cells are better predictors of disease-free survival in patients with CRC compared to the standard TNM staging. These data suggest that tumor invasion and progression are more accurately predicted by immune response in the primary tumor. In addition, mismatch repair (MMR)-deficient tumors are characterized a priori by a higher frequency of tumor infiltrating lymphocytes and are associated with significantly improved prognosis. Recently, Stotz et al showed that the preoperative lymphocyte to monocyte ratio in peripheral blood samples predicts clinical outcome in patients with stage III colon cancer. So far there is no comprehensive analysis of the immune-landscape in CRC. The aim of the current project is to identify a comprehensive panel of immunomarkers in localized colorectal cancer (stage II and stage III) applicable for the detection of patients at high risk of recurrence. For the first time, specific tumor-infiltrating immune cells, mismatch repair protein expression in tumor tissue and preoperative blood based inflammatory markers from routine blood counts in corresponding peripheral blood samples and known clinicopathological features will be correlated with outcome in 300 localized CRC patients.

Project description:Immune molecules, including cytokines, chemokines, and their cognate receptors, are developmentally regulated in the brain and dynamically expressed in the context of neurodevelopmental and neuropsychiatric disease. Here, we employed highly multiplexed in situ spatial transcriptomics to map the expression of major immune ligands and receptors in the developing mouse brain during mid and late gestation. Given the importance of the maternal environment in shaping fetal neurodevelopment, we also determined how the embryonic neuroimmune landscape was altered after maternal immune and microbiome perturbations, with notable sex-specific patterns. We discovered significant changes in the expression of the CXCL12/CXCR7 chemokine network after maternal immune activation and maternal microbiome depletion, suggesting an underlying mechanism for corticogenesis abnormalities. This resource underscores how the maternal environment programs the precise regulation of immune molecules in the developing brain, highlighting sex-specific disease vulnerability.

A Two-Pronged Strategy Eliminates Dissociation Artifacts for High-Fidelity Neuroimmune Single-Cell Transcriptomics

Project description:Single-cell RNA sequencing (scRNA-seq) is revolutionizing neuroimmune research, yet a critical bottleneck persists: the dissociation process introduces pervasive stress-altered transcription (SAT) that obscures genuine in vivo biology. Here, we present a comprehensive two-pronged strategy to eliminate these artifacts in key neuroimmune niches. First, we established a benchmark by applying an optimized experimental protocol that minimizes dissociation stress. Comparative analysis against conventional methods allowed us to map the landscape of SAT artifacts across cell types in the brain and skull bone marrow (SBM), defining distinct, tissue-specific signatures. We then employed random forest-based approach to refine these signatures into powerful SAT gene panels, creating a computational tool for the sensitive detection and removal of artifactual signals. Our experimental approach achieves a ~95% reduction in these artifacts, while computational approach alone also has a 60-64% reduction that enables the retrospective correction of published data. This work provides a robust framework to ensure single-cell transcriptomics faithfully captures biological reality, empowering more precise discoveries in neuroimmunology.
