Project description:Cockayne syndrome (CS), a disorder characterized by neurodegeneration and a segmental progeroid phenotype, is caused by mutations in CSA or CSB genes, which codify proteins necessary for the DNA repair pathway known as transcription-coupled nucleotide excision repair (TC-NER). To further elucidate the biological pathways associated with this aging-related neurodegenerative phenotype, we analyzed CS transcriptome datasets. We performed RNA-seq on the brains of one Csa-/- mouse model and a respecitive wild-type mouse (C57-Black6J background) in three different age timepoints (45 days, 12 months, 24 months). RNA-seq was performed in 5 lanes using AB SOLiD system.

Project description:Human induced pluripotent stem cell-derived cardiomyocytes (hiPSC-CMs) provide great opportunities for mechanistic dissection of human cardiac pathophysiology; however, hiPSC-CMs remain immature relative to the adult heart. To identify novel signaling pathways driving the maturation process during heart development, we analyzed published transcriptional and epigenetic datasets from hiPSC-CMs, prenatal and postnatal human hearts. These analyses revealed that several components of the MAPK and PI3K-AKT pathways are downregulated in the postnatal heart. Here, we show that dual inhibition of these pathways for only 5 days significantly enhances the maturation of day-30 hiPSC-CMs in many domains: hypertrophy, multinucleation, metabolism, t-tubule density, calcium handling, and electrophysiology, many equivalent to day-60 hiPSC-CMs. These data indicate that the MAPK/PI3K/AKT pathways are involved in cardiomyocyte maturation and provide proof-of-concept for the manipulation of key signaling pathways for optimal hiPSC-CM maturation, a critical aspect of faithful in vitro modeling of cardiac pathologies and subsequent drug discovery.

Project description:Current therapeutic management of advanced melanoma patients largely depends on their BRAF mutation status. However, the vast heterogeneity of the tumors hampers the success of therapies targeting the MAPK/ERK pathway alone. Dissecting this heterogeneity will contribute to identifying key players in the oncogenic progression to tailor more effective therapies. We performed a comprehensive molecular and phenotypic characterization of a panel of patient-derived BRAFV600E-positive melanoma cell lines. Transcriptional profiling was used to identify groups of coregulated genes whose expression relates to an increased migratory potential and a higher resistance. A decrease in sensitivity to MAPK/ERK pathway inhibition with vemurafenib or trametinib corresponded with an increasing quiescence and migratory properties of the cells. This was accompanied by the loss of transcriptional signatures of melanocytic differentiation, and the gain of stem cell features that conferred highly-resistant/mesenchymal-like cells with increased xenobiotic efflux capacity. Nevertheless, targeting of the implicated ABC transporters did not improve the response to vemurafenib, indicating that incomplete BRAF inhibition due to reduced drug uptake is not a main driver of resistance. Rather, indifference to MAPK/ERK pathway inhibition arose from the activation of compensatory signaling cascades. The PI3K/AKT pathway in particular showed a higher activity in mesenchymal-like cells, conferring a lower dependency on MAPK/ERK signaling and supporting stem-like properties that could be reverted by dual PI3K/mTOR inhibition with dactolisib. In case of MAPK/ERK independency, therapeutic focus may be shifted to the PI3K/AKT pathway to overcome late-stage resistance in melanoma tumors that have acquired a mesenchymal phenotype.

Project description:Long-term acetaldehyde exposure is associated with cell death, oxidative stress, and DNA damage in lung injury such as chronic obstructive pulmonary disease and respiratory distress syndrome, but the signal transduction mechanism linking key processes remains largely unknown. This study aims to reveal molecular mechanisms of cytotoxicity and genotoxicity induced by acetaldehyde based on human bronchial epithelial cells. Firstly, RNA-seq analysis indicated that differentially expressed genes are most enriched in MAPK/ERK and PI3K/AKT pathways. Secondly, significant up-regulation of four key signaling proteins was confirmed. Subsequently, we found that inhibitors of these pathways could significantly reduce cytotoxicity, oxidative stress, and genotoxicity induced by acetaldehyde. Finally, gene silencing was employed to further validate the importance of these pathways, and toxic effects were more effectively alleviated. Our research suggests that acetaldehyde-induced cell damage and genotoxic effects through PI3K/AKT and MAPK/ERK pathways, provide new insights into toxic mechanisms of acetaldehyde-induced lung injury.

Abstract:
Malignant melanoma is an aggressive tumor of the skin and
seems to be resistant to current therapeutic approaches.
Melanocytic transformation is thought to occur by sequential
accumulation of genetic and molecular alterations able to
activate the Ras/Raf/MEK/ERK (MAPK) and/or the PI3K/AKT (AKT)
signalling pathways. Specifically, mutations of B-RAF activate
MAPK pathway resulting in cell cycle progression and apoptosis
prevention. According to these findings, MAPK and AKT pathways
may represent promising therapeutic targets for an otherwise
devastating disease.Here we show a computational model able to
simulate the main biochemical and metabolic interactions in the
PI3K/AKT and MAPK pathways potentially involved in melanoma
development. Overall, this computational approach may
accelerate the drug discovery process and encourages the
identification of novel pathway activators with consequent
development of novel antioncogenic compounds to overcome tumor
cell resistance to conventional therapeutic agents. The source

Project description:Our Prior research has shown that 6-hydroxygenistein (6-OHG) alleviates hypobaric hypoxia induced brain injury (HHBI) achieved by its powerful antioxidant, anti-inflammatory, and anti-apoptotic capabilities, but its mechanism still requires additional investigation. The objective of this study was to uncover the protective mechanism of 6-OHG against HHBI based on transcriptomics analysis and experimental validation.The RNA-Seq analysis revealed 1585 differentially expressed genes (DEGs) between the Con and Mod groups, with 460 upregulated and 1125 downregulated. Between the 6-OHG and Mod groups, there were 679 DEGs, including 348 upregulated and 331 downregulated genes. Go and KEGG function analyses highlighted the PI3K/AKT signaling pathway as a crucial regulatory mechanism. Western blot analysis showed that HH exposure caused a decrease in the ratios of p-PI3K/PI3K and p-AKT/AKT in the mouse brain, but this effect was reversed by 6-OHG treatment, indicating that 6-OHG activates the PI3K/AKT signaling pathway. Furthermore, LY294002, a selective PI3K inhibitor, effectively blocked this activation and also abolished the protective effects of 6-OHG on histopathological damage, as well as its antioxidant, anti-inflammatory, and anti-apoptotic activities in HHBI mice. In summary, 6-OHG mitigates HHBI by activating the PI3K/AKT signaling pathway, suggesting its potential therapeutic application for HHBI treatment.

Project description:Cold atmospheric plasma jet (CAPJ) is composed of a variety of reactive species and has been demonstrated to have an effect on promoting wound healing. However, not all served-subjects respond equally to CAPJ, and indeed the underlying cellular mechanisms are rarely understood. Proteomics results clearly revealed that wound repair in keratinocytes was accelerated by plasma-activated medium (PAM) treatment through phosphorylating CK2-coordinated PI3K/AKT and MAPK signaling pathways, activating their downstream physiological responses for cell migration, proliferation and extracellular vesicles mediated cell-cell communication. Moreover, CAPJ-treated wound tissues showed a denser and well-organized extracellular matrix (ECM) architecture, implying the speed-up of epithelialization in wound healing. This study unveiled the primary cellular responses affected by CAPJ during wound
repair, providing valuable insights for the treatment selection and the development of therapeutic strategies to achieve better therapy outcomes.

Project description:Hyperactivation of the phosphatydil-inositol-3' phosphate kinase (PI3K)/AKT pathway is observed in most NSCLCs, promoting proliferation, migration, invasion and resistance to therapy. AKT can be activated through several mechanisms that include loss of the negative regulator PTEN, activating mutations of the catalytic subunit of PI3K (PIK3CA) and/or mutations of AKT1 itself. However, number and identity of downstream targets of activated PI3K/AKT pathway are poorly defined. To identify the genes that are targets of constitutive PI3K/AKT signalling in lung cancer cells, we performed a comparative transcriptomic analysis of human lung epithelial cells (BEAS-2B) expressing active mutant AKT1 (AKT1-E17K), active mutant PIK3CA (PIK3CA-E545K) or that are silenced for PTEN. For each sample, 500 ng of total RNA were used to synthesize biotinylated cRNA with Illumina RNA Amplification Kit (Ambion, Austin, TX). Synthesis was carried out according to the manufacturersâ instructions. From each sample, technical triplicates were produced and 750 ng cRNA were hybridized for 18h to Human HT-12_V3_0_R1 Expression BeadChips (Illumina, San Diego, CA). Hybridized chips were washed and stained with streptavidin-conjugated Cy3 (GE Healthcare, Milan, Italy). BeadChips were dried and scanned with an Illumina Bead Array Reader (Illumina).

Project description:In vtro and in vivo experiments revealed that Caulis Polygoni Multiflori (CPM) significantly induced megakaryocyte (MK) differentiation and maturation. To investigate the underlying mechanism of action of CPM in promoting MK differentiation, RNA-seq was performed to reveal the gene expression profile in MK differentiation induced by CPM. Our results showed that CPM up-regulated 850 differentially expressed genes (DEGs), down-regulated 1100 DEGs. Disease Ontology (DO) enrichment analysis revealed that CPM could regulate thrombocytopenia, blood platelet disease and blood coagulation disease. Gene Ontology (GO), Kyoto Encyclopedia of Genes and Genomes (KEGG) and Reactome pathway enrichment analysis suggested that CPM regulated PI3K/Akt and ERK/MEK (MAPK) signaling pathways.
