Project description:Charting the spatiotemporal dynamics of cell fate determination in development and disease is a long-standing objective in biology. Here we present the design, development, and extensive validation of PEtracer, a prime editing-based, evolving lineage tracing technology compatible with both single-cell sequencing and multimodal imaging methodologies to jointly profile cell state and lineage in dissociated cells or while preserving cellular context in tissues with high spatial resolution. Using PEtracer coupled with MERFISH spatial transcriptomic profiling in a syngeneic mouse model of tumor metastasis, we reconstruct the growth of individually-seeded tumors in vivo and uncover distinct modules of cell-intrinsic and cell-extrinsic factors that coordinate tumor growth. More generally, PEtracer enables systematic characterization of cell state and lineage relationships in intact tissues over biologically-relevant temporal and spatial scales.

Project description:Patients with treatment-refractory pancreatic cancer often succumb to widespread systemic metastases; however, the transcriptomic heterogeneity that underlies recalcitrance to therapy remains understudied, particularly in the spatial context. We constructed high-resolution spatial maps of transcriptional heterogeneity, clonal architecture and lineage plasticity using spatially resolved transcriptomics from 55 individual samples of primary tumour, liver, lung, and peritoneal metastases, collected from 13 patients via a rapid ("warm") autopsy program. Additionally, we validated the lineage composition and spatial distribution using patient-derived xenograft (PDX) models generated from the primary tumours of two patients.

Project description:Spatially-resolved single-cell lineage tracing is a powerful approach for studying cell lineages and fate decisions in situ. However, existing studies are limited to specific cell types such as lymphocytes and cancer cells. We recently developed DARLIN, a lineage tracing mouse model that has massive lineage barcodes and efficient barcode recovery. Here, we present Spatio-DARLIN, a generic spatial lineage tracing tool that integrates sequencing-based spatial transcriptomics with DALRIN mouse. Applying it to the small intestine, we observed a high-quality transcriptome with nearly single-cell resolution and recovered ~25% cells with reliable lineage barcodes, resulting in ~7000 clones with >1 cell per tissue section. These clones showed highly reproducible spatial localization across adjacent tissue sections, confirming their accuracy. With this high-throughput approach, we observed that intestinal epithelial clones were localized along the crypt-villus axis and underwent vertical expansion over a longer tracing period. Since DARLIN is publicly available and labels cells across most tissues, Spatio-DARLIN offers an accessible and efficient approach for spatial lineage tracing across various mouse tissues with high resolution.

Project description:Cancer progression is driven by profound intratumoral heterogeneity that is spatially organized within tissues, yet remains difficult to resolve at the molecular level. While transcriptomic spatial approaches have advanced rapidly, the spatial organization and functional relevance of tumor lipid metabolism remain poorly understood. Here, we present an integrative spatial multi-omic strategy that anchors high-resolution lipid imaging to transcriptome-defined cellular states. Applying this approach to human primary and metastatic colon cancer specimens, we jointly profiled spatial lipid distributions and gene expression across tumor epithelial compartments. This approach revealed specific, spatially restricted epithelial lipid phenotypes defined by membrane phospholipid composition. These lipid phenotypes were tightly associated with transcriptional programs reflecting epithelial lineage, differentiation state, and proliferative activity. In addition, we observed that secretory-associated epithelial states were enriched in metastatic lesions and were associated with increased levels of DHA-containing phospholipids and transcriptional activation of peroxisomal lipid metabolic pathways. Together, these findings demonstrate that membrane phospholipid composition encodes biologically meaningful epithelial cell states within human tumors. More broadly, this work establishes a generalizable strategy for interpreting spatial lipidomic data through biologically informed integration with spatial transcriptomics, enabling cell-state–resolved metabolic phenotyping in cancer.
