Project description:Previous work demonstrated that in idiopathic pulmonary fibrosis (IPF), the representation of AT2 cells is markedly reduced, accompanied by an increased presence of airway epithelial populations such as basal cells, — and newly identified pathological states including KRT5⁺KRT17⁻ /aberrant basaloid cells AT2 cells have been implicated as a potential source of both hyperplastic basal cells and KRT5⁺KRT17⁻ cells in IPF, based on findings from ex vivo lineage studies. The in vitro organoid culture studies often rely on in vitro organoid cultures of AT2 cells, which are typically isolated using HTII-280—a monoclonal antibody widely assumed to specifically label human AT2 cells. However, if the isolated HTII-280 populations are heterogeneous or contaminated, these lineage relationships may need to be reconsidered. To directly investigate the cellular composition of HTII-280–labeled cells in both healthy and fibrotic lungs, we performed scRNA-seq on fluorescence-activated cell sorting (FACS)–purified epithelial cells from the same sample, separating HTII-280⁺ and HTII-280⁻ fractions. Each population was independently labeled with TotalSeq anti-human Hashtag antibodies, then pooled at a 1:1 ratio for scRNA-seq analysis. In total, we profiled HTII-280⁺ and HTII-280⁻ epithelial cells from two healthy donor distal lung samples, two fibrotic IPF explants, and one non-fibrotic IPF explant.

Gene expression signatures for Normal-looking, fibrotic foci and hyperplastic (adjacent to fibrotic foci) area in IPF lungs

Project description:To further understand the pathologic microenvironment in IPF, we have employed whole genome microarray expression profiling as a discovery platform to identify genes with the potential to distinguish normal and IPF lung in normal-looking, fibrotic foci and hyperplastic areas of IPF lung. Four IPF lungs were dissected into normal-looking, fibrotic foci and hyperplastic areas by Laser-Capture-Microdissection. Gene expression analysis showed that 638 significantly different genes were identified that clearly distinguished the different IPF microenvironments . Among them, MMP19 was revealed as one of the most significantly up-regulated genes that distinguished normal looking epithelial cells (N) to hyperplastic epithelial cells, MMP19 up-regulation in IPF lungs was verified by immunohistochemical (IHC), qRT-PCR and Western-blot. IPF lungs are heterogeneity complex, which comprise normal looking area, fibrotic foci and hyperplastic area. In this study we separated the normal, fibrotic foci and hyperplastic area by LCM and employed Agilent whole genome gene expression microarray profiling to identify genes with the potential to distinguish the unique microenironment of IPF

Project description:Fibrosis is commonly viewed as a pathological endpoint of persistent tissue injury and failed repair. Yet chronically injured tissues do not scar uniformly, indicating that local adaptive programs can buffer tissue stress and preserve structural integrity. Idiopathic pulmonary fibrosis (IPF) preferentially initiates within the subpleural region, but the cellular programs that bias subpleural remodeling toward fibrotic progression or preservation remain poorly understood. In this study, we identified a spatially restricted population of enlarged, lipid-laden alveolar macrophages located at the subpleural border, which we termed border-associated alveolar macrophages (BAAMs). Smart-seq profiling of sorted alveolar macrophage (AM) populations from fibrotic lungs identified a discrete set of functional genes defined as the BAAM transcriptional signature.
