Differential gene expression of DLD1 cells expressing oncogenic KRAS-S181, -S181A or -181D

Project description:Oncogenic mutations of KRAS are found in the most aggressive human tumors, including colorectal cancer. It has been suggested that oncogenic KRAS phosphorylation at Ser181 modulates its activity and favors cell transformation. Using non-phosphorylatable (S181A), phosphomimetic (S181D) and phospho/dephosphorylatable (S181) oncogenic KRAS mutants, we analyzed the role of this phosphorylation to the maintenance of tumorigenic properties of colorectal cancer cells. Our data show that the presence of phospho/dephosphorylatable oncogenic KRAS is required for preserving the epithelial organization of colorectal cancer cells in 3D cultures, and for supporting subcutaneous tumor growth in mice. Interestingly, gene expression differed according to the phosphorylation status of KRAS. In DLD-1 cells, CTNNA1 was only expressed in phospho/dephosphorylatable oncogenic KRAS expressing cells, correlating with cell polarization. Moreover, lack of oncogenic KRAS phosphorylation leaded to changes in expression of genes related to cell invasion, such as SERPINE1, PRSS1,2,3 and NEO1, and expression of phosphomimetic oncogenic KRAS resulted in diminished expression of genes involved in enterocyte differentiation, such as HNF4G. Finally, the analysis, in a public data set of human colorectal cancer, of the gene expression signatures associated to phosphomimetic and non-phosphorylatable oncogenic KRAS suggests that this post-translational modification regulates tumor progression in patients

The enrichment results indicated that these microRNAs perhaps participated in the occurrence and development process of colorectal cancer.

Integrated Analysis of Genes Encoding ATP-Dependent Chromatin Remodelers Identifies CHD7 as a Potential Target for Colorectal Cancer Therapy

Project description:We experimentally demonstrated that CHD7 promotes the growth of colorectal cancer cells in vitro and in vivo. Mechanistically, RNA-seq and ATAC-seq approaches together with ChIP assays indicated that CHD7 can bind to the promoters of target genes to maintain chromatin accessibility and facilitate transcription. We found that CHD7 knockdown downregulates AK4 expression and activates AMPK phosphorylation, thereby promoting the phosphorylation and stability of p53 and leading to the inhibition of the colorectal cancer growth. Our genomic analyses of ATPCRs across large-scale cancer specimens identified potential therapeutic targets and our experimental studies revealed a novel CHD7-AK4-AMPK-p53 axis that plays an oncogenic role in colorectal cancer.

Pooled single-cell screening in colorectal cancer identifies transcriptional modules of clinical relevance unlocked by oncogenes

Project description:While oncogenic mutations shape colorectal cancer biology and therapy response, their prognostic value remains low. Cluster-based classification of patient cancer transcriptomes has shown greater promise for prognosis, yet these systems do not account for the roles of oncogenes in establishing cancer phenotypes. Here, we create and validate a prognostic classifier for colorectal cancer based on transcriptional programs induced by oncogenes. To systematically investigate oncogenic drivers, we employed a barcoded library of colorectal cancer-associated oncogene variants across a panel of genetically diverse colorectal cancer cell lines. We profiled the transcriptomes of over 100,000 transgenic cells and used machine learning to define transcriptional modules capturing key functional traits. Our analysis revealed heterogeneity on the cell-to-cell level and context-dependent gene expression patterns induced by oncogenes. We identified overarching gene expression modules reflecting core oncogenic processes, including cancer cell plasticity, inflammatory response, replicative stress, and epithelial-to-mesenchymal transition. These modules enabled a functional classification that linked oncogenic signalling states to distinct transcriptional profiles. We demonstrated their prognostic value by stratifying clinical colorectal cancer cohorts into high- and low-risk groups. Although partially correlated with established clinical parameters, the modules provided additional prognostic information, improving survival prediction and therapy stratification beyond existing classification systems. In summary, our study establishes a framework that connects oncogenic mutations to core transcriptional modules. By integrating experimental models with clinical data, we provide a resource for investigating colorectal cancer progression and oncogene-specific vulnerabilities, facilitating future research and precision oncology.
