Project description:( 1 ) The RNA-seq analysis of 6 samples was completed, and a total of 41.36 Gb Clean Data was obtained. The Clean Data of each sample reached 6.63 Gb, and the percentage of Q30 bases was 93.43 % and above.( 2 ) The Clean Reads of each sample were compared with the designated reference genome, and the alignment efficiency ranged from 87.86 % to 94.06 %. Based on the alignment results, alternative splicing prediction analysis, gene structure optimization analysis and new gene discovery were carried out, and 13,716 new genes were discovered, of which 6,959 were functionally annotated.( 3 ) In this project, Fold Change ≥ 1.5 and FDR < 0.01 were used as differential gene screening criteria. In each set of comparison groups, the results of differential expression gene list, differential expression gene function enrichment analysis, GSEA analysis, differential alternative splicing, and differential gene protein interaction were obtained. The detailed results are shown in each chapter of the text.

Project description:Background: Sclerotinia sclerotiorum is one of the most severe fungus diseases in many important crops including sunflower (Helianthus annuus) worldwide. Breeding the resistant varieties are the best strategy to control S. sclerotiorum, however, the molecular regulatory mechanisms of sunflower in response to S. sclerotiorum remain poorly understood. Methods: We performed a leaf transcriptomic analysis to understand the differential defense response to S. sclerotiorum in a disease resistant (DR) genotype and a disease susceptible (DS) genotype of sunflower 24 h post-inoculation. Results: A total of 7439 and 10151 differentially expressed genes (DEGs) were identified in DR and DS genotypes, respectively suggesting that the former is less affected by S. sclerotiorum infection. Pathway analysis revealed that response to S. sclerotiorum was mostly enriched in the DEGs that are involved in the cell wall, redox homeostasis, immune response, protein kinase activity, hormone, transcription factor activities as well as secondary metabolism. The magnitude of expression changes in a set of genes encoding expansins, pectate lyase activities, antioxidant activity and ethylene following S. sclerotiorum infection likely contributed to the different resistance levels of these two genotypes. One gene encoding effector receptor NLR revealing significant opposite expression pattern between DR and DS genotypes along with three hub-genes CDPK9, MAPK5, CML23 by protein-protein interaction (PPI) network analysis were considered as the most possible candidate genes. Conclusion: Our results provide in-depth insights into the molecular mechanisms associated with sunflower defense responses against S. sclerotiorum that will be of great utility in Sclerotinia-resistance breeding.

Project description:Background: The growth and development of leaf and petiole have an important influence on the photosynthesis of plants. The research on molecular mechanism of leaf and petiole development is of great significance, whether it is to improve plant photosynthetic efficiency, cultivate varieties with high photosynthetic efficiency, or improve the yield of crops using leaves as food organs. In this study, we aimed to identify the mRNAs, long non-coding RNAs (lncRNAs), microRNAs (miRNAs), and circular RNAs (circRNAs) related to leaf and petiole development in Chinese cabbage (Brassica campestris L. ssp. pekinensis). These data were then used to construct competitive endogenous RNA (ceRNA) networks, which can provide valuable information for better understanding the mechanism of leaf and petiole development. Results: In this study, the leaf and petiole of the baby Chinese cabbage inbred line ‘PHL’ were used as research materials for whole-transcriptome sequencing. A total of 10646 differentially expressed (DE) mRNAs, 303 DE lncRNAs, 7 DE circRNAs, and 195 DE miRNAs were identified between the leaf and petiole. Some transcription factors or proteins that play important roles in leaf and petiole development were identified, such as xyloglucan endotransglucosylase/hydrolase (XTH) protein, expansion protein, TCP15 transcription factor, bHLH transcription factor, LOB domain protein, cellulose synthase (CESA), MOR1-like protein, and plant hormone biosynthesis related genes. Additionally, we constructed a leaf and petiole development-related ceRNA regulatory network, and obtained 85 pairs of ceRNA relationships, including 71 DEmiRNA-DEmRNA, 12 DEmiRNA-DElncRNA and 2 DEmiRNA-DEcircRNA. Three LSH genes (BrLSH1, BrLSH2 and BrLSH3) with significant differential expression between leaf and petiole of baby Chinese cabbage were screened from transcriptome data for subcellular localization analysis and overexpression transgenic verification. The results showed that BrLSH1, BrLSH2 and BrLSH3 were nucleoprotein and BrLSH2 has an obvious inhibitory effect on the growth and development of Arabidopsis thaliana. Conclusions: Our results revealed the potential mRNAs and non-coding RNAs (ncRNAs) involved in leaf and petiole development, which laid a foundation for further research on the molecular mechanism of leaf and petiole development in Chinese cabbage.

Project description:Background: Respiratory allergy triggered by pollen allergens is increasing at an alarming rate worldwide. Sunflower pollen is thought to be an important source of inhalant allergens. Present study aims to identify the prevalence of sunflower pollinosis among the Indian allergic population and characterizes the pollen allergens using immuno-proteomic tools. Methodology: Clinico-immunological tests were performed to understand the prevalence of sensitivity towards sunflower pollen among the atopic population. Sera from selected sunflower positive patients were used as probe to detect the IgE-reactive proteins from the one and two dimensionally separated proteome of sunflower pollen. The antigenic nature of the sugar moiety of the glycoprotein allergens was studied by meta-periodate modification of IgE-immunoblot. Finally, these allergens were identified by mass-spectrometry (MALDI TOF/TOF and LC ESI qTOF). MASCOT searching was performed against NCBInr database. However, Helianthus annuus genome is not fully sequenced and partially annotated. So in case of low confidence (p> 0.05) protein identification, searching was performed against EST library of Helianthus annuus. Results: Prevalence of sunflower pollen allergy was observed among 21% of the atopic population and associated with elevated level of specific IgE and histamine in the sera of these patients. Immunoscreening of sunflower pollen proteome with patient serum detected seven IgE-reactive proteins with varying molecular weight and pI. Hierarchical clustering of 2D-immunoblot data highlighted three allergens characterized by a more frequent immuno-reactivity and increased levels of IgE antibodies in the sera of susceptible patients. These allergens were considered as the major allergens of sunflower pollen and were found to have their glycan moiety critical for inducing IgE response. Homology driven search of MS/MS data of these IgE-reactive proteins identified seven previously unreported allergens from sunflower pollen. Three major allergenic proteins were identified as two non-isoformic pectate lyases and a cystein protease. Conclusion: Novelty of the present report is the identification of a panel of seven sunflower pollen allergens for the first time at immuno-biochemical and proteomic level, which substantiated the clinical evidence of sunflower allergy. Further purification and recombinant expression of these allergens will improve component-resolved diagnosis and therapy of pollen allergy.

Project description:Abiotic stress and more specifically drought is the major limiting factor for sunflower production. ABA is a key hormone for drought stress response in plants and sunflower. This experiment aims at identifying ABA responsive pathways in order to better understand sunflower responses to drought. We studied in parallel microRNA profiles on the same samples and we will try to identify sunflower microRNA regulated genes in response to ABA. The ultimate goal will be improve sunflower breeding through selection of key drought response genes.-The experiment consisted of 3 repeats of four 12-day-old-plantlets of sunflower genotype SF193 (INRA code: XRQ) grown in growth chamber conditions and submitted to a 6-hour-treatment of 10 µM absissic acid or not. Growth conditions were 14h light at 23°C and 10h night at 20°C under fluorescent bulbs. Plants were grown in 6 hydroponic boxes containing 20 litres of aerated liquid culture medium (as described in Massonneau et al., 2001 Planta). Leaves (not cotyledons) 1 to 4 were harvested 4 hours after light onset and frozen immediately in liquid nitrogen.

Project description:The increasing aquaculture production volumes have caused an escalating demand for alternative protein feed ingredients. Agro-industrial by-products such as sunflower meal are relatively abundant and cheap, but the inclusion levels are limited due to the presence of antinutritional factors and fiber. Solid state fermentation is a processing method with the aim of reducing the content of fiber and antinutritional factors and improving nutritional value in plant protein raw materials. In this study, Atlantic salmon (Salmo salar) at two commercial-like fish farms were fed diets containing 5% non-fermented sunflower meal (as a control diet) and two experimental diets with 5% or 10% fermented sunflower meal. The field trial lasted for eight and 11 months in a coastal and fjord location, respectively with the aim of comparing the effect of fermented diets on growth performance, gut microbiota, distal intestine histology and gene expression of Atlantic salmon under different environmental conditions. The findings revealed that diets with fermented sunflower meal sustained growth performance, improved intestinal health by reducing the prevalence of prominent inflammation and ectopic goblet cells and promoted gut lactic acid bacteria Lactiplantibacillus and Lactobaccilaceae after long-term feeding. Our results suggest that fermented sunflower meal is suitable as a protein source for Atlantic salmon when included at a level of up to 10% in the diet.

Project description:Sunflower is an important source of vegetable oil worlwide. A differential organ-specific sunflower ESTs was previously generated by a subtractive hybridization method, including a considerable number of abiotic stress associated sequences. The objective of this work is to analyze the sunflower gene expression of previously identified candidate genes under a comprehensive microarray analysis of the leaf transcriptoma under cold and salinity stresses, considering the impacts of these abiotic stresses on sunflower yield in many productive areas. The aimed of this work is to perform genome analysis of sunflower based on its functional regions and the characterization of the sunflower transcriptoma profiles for different organ-specific genes. Abiotic-related expressed genes were the target of this characterization through a gene expression analysis of the local EST bank (annotated according to Gene Ontology Annotation) using a cDNA organ-specific microarray chip approach. We analyzed 287 differentially expressed genes derived from leaf, stem, R1 and R4 flower developmental stages. Transcriptional analysis allowed the detection of three different groups of genes according to their expression patterns. Group 1 contained 112 up-regulated genes under abiotic stress conditions (cold or salinity), whereas Group 2 (126 genes) did not show changes in their expression levels. On the other hand, 49 genes were classified as Group 3 included were down-regulated genes under both stresses. Eighty genes exhibited a significative fold change under abiotic stress conditions, being six of them validated by qRT-PCR. Microrarray profiling of cold and NaCl-treated sunflower leaves revealed dynamic changes in transcript abundance, including transcription factors, defense/stress related proteins, and effectors of homeostasis, all of which highlight the complexity of both stress responses.
