Project description:We developed an alternative method for isolating nuclei to be utilized in scRNA-seq experiments from Zea mays leaves with reduced chloroplast contamination. By effectively removing chloroplasts during the FACS step of our protocol, using the autofluorescence from the chloroplasts, we achieved improved alignment of reads to the genome and transcriptome. Our enhanced protocol offers a valuable solution for applying snRNA-seq in tissues with a high content of chloroplasts.

Project description:Perivascular adipose tissue (PVAT) is a complex tissue that is increasingly recognized for its roles in vascular health and disease. The form and function of PVAT is different depending on species and anatomical location and understanding its cellular and molecular characteristics gives greater insights. We had previously successfully performed single nucleus RNA-sequencing (snRNAseq) on brown fat depots, the thoracic aortic PVAT (taPVAT) and subscapular brown adipose tissue (BAT), from Dahl SS rats. However, application of the same nuclei isolation method to white adipose tissue (WAT) depots (perivascular and non-perivascular) from the same rat strain resulted in insufficient nuclei capture and low transcript numbers. These challenges were also encountered when processing WAT from cattle. While nuclei isolation methods have been developed and optimized for human and mouse WAT depots, they have not been evaluated across WAT depots from other species such as the cow and rat. Because these latter species are important models for cardiovascular and metabolic diseases, this study aimed to validate and optimize a nuclei isolation protocol for use with WAT from them. Protocols were evaluated based on (a) the quantity of nuclei isolated, (b) the quality of nuclei determined by microscopic visualization, and (c) the total number of detected transcripts and genes following snRNAseq. A modified protocol developed for human WAT, incorporating liquid nitrogen pulverization and Dounce homogenization of flash-frozen tissue was tested. This protocol, with key modifications for optimization, proved translatable to rat and cow WAT depots to improve nuclei yield (rat retroperitoneal fat: 3100 nuclei/mg tissue; rat mesenteric perivascular adipose tissue: 2200 nuclei/mg tissue; cow white fat 2050 nuclei/mg). Further analysis by snRNAseq, however, identified limitations. While cow WAT expressed nearly 1,720 median genes/cell, both rat white depots were significantly lower (mesPVAT: 189, RP fat: 294 median genes/cell), hindering downstream analyses in the rat tissue. These findings suggest that biological differences in adipose depots within and between species pose important challenges for the application of snRNAseq on rat WAT.

Project description:Single-cell RNA sequencing (scRNA-seq) is a powerful tool for exploring cellular diversity, but isolating intact cells from complex tissues like the brain remains challenging. Single-nucleus RNA sequencing (snRNA-seq) overcomes these limitations by profiling nuclear RNA from frozen or archived tissue, reducing dissociation bias. Here, we present a simplified protocol for nuclei isolation from frozen human brain biopsies optimized for high yield and minimal debris, enabling robust snRNA-seq analysis. To validate it, we applied the protocol to biopsies from two pediatric patients with mild malformation of cortical development with oligodendroglial hyperplasia and epilepsy (MOGHE) carrying somatic SLC35A2 variants. snRNA-seq of isolated nuclei revealed a marked increase in oligodendrocytes in MOGHE samples, consistent with histopathological observations. Differential gene-expression analysis of oligodendrocyte-derived nuclei showed dysregulation of key pathways, including NOTCH, WNT/β-catenin, SLIT/ROBO, and Rho-GTPases signaling, as well as pathways associated with oxidative stress and neuroinflammation, and impaired neuron-glia communication. Despite advances in transcriptomic chemistries allowing fixed-cell analyses, reliable and debris-free nuclei isolation remains essential for generating high-quality single-nucleus data. Our streamlined protocol offers a reproducible, adaptable approach compatible with current and emerging snRNA-seq technologies.

Project description:Single-nucleus RNA sequencing (snRNA-seq) enables gene expression analysis at the single-cell level in complex tissues like the brain. The technique's effectiveness depends on obtaining high-quality nuclei suspensions, characterized by high yield, minimal cell-type biases, low contamination, and accurate gene expression profiles. This study compares three nuclei isolation methods using mouse brain tissue: sucrose gradient centrifugation, a spin column-based method, and a machine-assisted platform. Sucrose gradient centrifugation yielded the highest nuclei recovery with minimal doublets. The machine-assisted platform produced the highest viability with the lowest mitochondrial and RNA contamination. The column-based method had the lowest nuclei yield and highest ambient RNA contamination. These findings highlight the impact of isolation techniques on snRNA-seq data quality, with implications for optimizing neuroscience research and improving the study of brain cell-type diversity and disease mechanisms at the single-nucleus level.
