Project description:Differentiated cells exhibit cell plasticity, where they dedifferentiate to stem cells or trans-differentiate into cells of another lineage, when necessary. We studied the cell plasticity of secretory enternendocrine cells (EEs) in the fruit fly Drosophila melanogaster. We resolved single-cell transcriptomics of EEs and cells derived from EEs. Our scRNA-seq data of EE lineages have characterized intermediate cell types derived from EEs. We also specifically focused on a gene called Xrp1 and examined potential changes of all epithelial cell types by EE-specific Xrp1 overexpression (O/E). Our scRNA-seq data of Xrp1 O/E EEs have provided evidence on changes in gene expression profiles of each cell type by Xrp1 O/E in EEs.

Intestinal endocrine subtype specification analyzed by Single Cell RNA-Seq in mouse enteroids/mini-guts.

Project description:The goal of this experiment is to decipher the mechanism of intestinal endocrine / enteroendocrine subtype specification, that is far from being fully understood. To this end, we used single cell genomics in mouse mini-guts. Enteroendocrine cells are derived from endocrine progenitors expressing the transcription factor Ngn3. We took advantage of the Ngn3+/eYFP mouse model -where endocrine progenitors and their descendants can be isolated and sorted by FACS on the basis of the eYFP fluorescence- and established enteroids or mini-guts from the small intestine. Enteroids were dissociated and eYFP+ single cells were directly sorted in 96 wells of the Precise WTA Single Cell Encoding Plate (BD™ Precise WTA Single Cell Kit, BD Genomics). cDNA and libraries were prepared following the BD protocol. Sequencing (paired-end, 2x100b) was performed in a HiSeq 4000 (Illumina). The bioinformatic analysis allowed to identify 8 different groups of enteroendocrine cells with specific signatures.

DROSOPHILA FUS MUTANT PHENOTYPES ARE MEDIATED BY INCREASED XRP1 EXPRESSION LEADING TO GENE EXPRESSION DYSREGULATION

Project description:Several RNA-binding proteins (RBPs) are implicated in amyotrophic lateral sclerosis (ALS) and frontotemporal dementia (FTD), including the FET proteins FUS, TAF15 and EWSR1. Cabeza (caz) is the single Drosophila FET ortholog. Here, we identified Xrp1, a poorly characterized DNA-binding protein, as a key modifier of caz mutant phenotypes. Xrp1 expression was strongly upregulated in caz mutants, and Xrp1 heterozygosity rescued their motor defects and life span. Interestingly, selective neuronal Xrp1 knock-down was sufficient to rescue, and neuronal Xrp1 overexpression phenocopied caz mutant phenotypes. The caz/Xrp1 genetic interaction depended on the functionality of the AT-hook DNA-binding domain in Xrp1. Consistently, caz mutants displayed gene expression dysregulation, which was mitigated by Xrp1 heterozygosity. Finally, Xrp1 knock-down substantially rescued the motor deficits and life span of flies expressing ALS-mutant FUS in motor neurons. Taken together, caz mutant phenotypes are mediated by increased neuronal Xrp1 levels, leading to gene expression dysregulation and neuronal dysfunction.

Project description:Since the putative transcription factor Xrp1 gene is required for many aspects of Rp+/- phenotypes, we sought to define what transcriptional changes occur in Rp+/- wing discs and their dependence on Xrp1. We identified 257 genes whose transcripts were significantly altered in the same direction in two Rp+/- genotypes, most of which depended on Xrp1. The results show that Xrp1 regulates a significant transcriptional response in Rp+/- genotypes.

RNA-Seq analysis of mouse small intestine enteroendocrine cells

Project description:We generated knock-in mice expressing GFP under the control of the endogenous GIP (Glucose-dependent Insulinotropic Polypeptide) promoter that enable the isolation of a purified population of small intestine K cells. Using RNA-Seq, we comprehensively characterized the transcriptomes of GIP-GFP cells as well as the entire enteroendocrine lineage derived from Neurogenin3 (Ngn3)-expressing progenitors. We interrogated the whole transcriptome of FACS-isolated small intestine GIPGFP cells using high-throughput mRNA sequencing. We also obtained the global gene expression patterns of the entire enteroendocrine cell lineage as well as the non-enteroendocrine cell population, comprising enterocytes, goblet cells and Paneth cells. To achieve this, small intestine epithelial cells from male mice resulting from the breeding of Neurogenin3 (Ngn3)-Cre mice with ROSA26-LoxP-STOP-LoxP-tomato indicator mice were isolated based on Tomato fluorescence and negative staining for CD45. Due to the small cell numbers, we constructed each of the three RNA-Seq libraries (GIPGFP, Ngn3TOMATO, and Ngn3-) using a pool of equal amounts of individual RNA samples without RNA amplification.
