Project description:Spatial profiling of proteins and protein interactions with mRNAs is essential for studies understanding cellular signaling. However, technologies capable of integrating these modalities remain limited. Here, we present Spatial Proximity-Sequencing (Sprox-seq), a method that combines proximity ligation assay with spatial transcriptomics to simultaneously profile mRNAs, surface proteins, and their interactions in intact tissues. Applied to human tonsil tissue, Sprox-seq profiled 32 proteins and their pairwise interactions alongside thousands of mRNAs. We developed a robust computational framework for analyzing protein proximity data, enabling both the statistical identification and interaction strength measurements of protein complexes. Clustering based on protein interaction strength recapitulated RNA-defined tissue architecture. Interaction networks constructed from protein complexes revealed significantly higher interaction complexity in Light zone. Trajectory inference based on protein interaction strength uncovered a maturation path distinct from that inferred by RNA data, and spatially enriched protein complexes were associated with functional gene-expression pathways. Moreover, Sprox-seq also captured cell–cell interactions mediated by protein complex ITGA4–VCAM1 in Light zone. Overall, Sprox-seq provides a spatially resolved, multi-modal view of cell states, offering a powerful tool for studying immune responses, tissue development, and disease progression.

Project description:A novel assay based on proximity ligation assay for high-throughput quantification of proteins, protein complexes and mRNA in single cells Here we present proximity-sequencing (Prox-seq), a method for simultaneous measurement of an individual cell’s proteins, protein complexes and mRNA. Prox-seq utilizes deep sequencing and barcoded proximity assays to measure proteins and their complexes from all pairwise combinations of targeted proteins, without any prior knowledge of which proteins can form complexes. The number of measured protein complexes scales quadratically with the number of targeted proteins, allowing for unparalleled multiplexing capacity. We developed a high-throughput experimental and computational pipeline and demonstrated the potential of Prox-Seq for multi-omic analysis with a panel of 13 proximity probes, enabling the measurement of 91 protein complexes, along with thousands of mRNA molecules in single T cells and B cells. Prox-seq is compatible with current single-cell RNA sequencing assays, such as Drop-seq and Smart-seq2. Prox-seq provides access to an untapped yet powerful measurement modality for single-cell phenotyping and has the potential to discover new protein interactions in single-cells.

Project description:Understanding the spatial distribution of T cells is pivotal to decrypting immune dysfunction in cancer. Current spatially resolved transcriptomics fall short in directly annotating T cell receptors (TCRs), limiting the comprehension of anti-cancer immunity. We introduce a novel technology, Spatially Resolved T Cell Receptor Sequencing (SPTCR-seq), integrating target enrichment and long-read sequencing for highly sensitive TCR sequencing. This approach yields an on-target rate of ~85%, and via a bespoke computational pipeline, it provides meticulous spatial mapping, error correction, and UMI refinement. SPTCR-seq outperforms PCR-based methods, offering superior reconstruction of the complete TCR architecture, inclusive of V, D, J regions and the vital complementarity-determining region 3 (CDR3). Applying SPTCR-seq, we reveal local T cell diversity, clonal expansion, and transcriptional evolution across spatially distinct niches in glioblastoma, identifying critical involvement of NK and B cells in spatial T cell adaptation. SPTCR-seq, by bridging spatially resolved omics and TCR sequencing, stands as a robust tool for exploring T cell dysfunction in cancers and beyond.

We applied direct RNA hybridization-based in situ sequencing (ISS, Cartana) to compare male and female healthy mouse kidneys and the male kidneys injury and repair timecourse of ischemic reperfusion injury (IRI). A pre-selected panel of 200 genes were used to identify the dynamics of cell states and their spatial distributions during injury and repair. We developed a new computational pipeline, CellScopes, for the rapid analysis, multi-omic integration and visualization of spatially resolved transcriptomic datasets. The resulting atlas allowed us to resolve distinct kidney niches, dynamic alterations in cell state over the course of injury and repair and cell-cell interactions between leukocytes and kidney parenchyma. Projection of snRNA-seq dataset from the same injury and repair samples allowed us to impute the spatial localization of genes not directly measured by Cartana.

Project description:The NLRP3 inflammasome is a key multi-protein complex controlling inflammation, particularly interleukin-1β (IL-1β) production. Here, we present a protocol to profile spatially resolved NLRP3 inflammasome complexes using ascorbic peroxidase 2 (APEX2)-based proximity labeling combined with liquid chromatography-tandem mass spectrometry (LC-MS/MS). We describe steps for design and generation of the fusion construct, characterization of the stable FLAG-NLRP3-APEX2 expression cell line by western blotting/imaging, biotinylated proteome enrichment, and mass spectrometry analysis.
