Project description:Resolving the intricate structure of the cellular state landscape from single-cell RNA sequencing (scRNAseq) experiments remains an outstanding challenge, compounded by technical noise and systematic discrepancies—often referred to as batch effects—across experimental systems and replicate. To address this, we introduce CONCORD (COntrastive learNing for Cross-dOmain Reconciliation and Discovery), a self-supervised contrastive learning framework designed for robust dimensionality reduction and data integration in single-cell analysis. The core innovation of CONCORD lies in its probabilistic, dataset– and neighborhood-aware sampling strategy, which enhances contrastive learning by simultaneously improving the resolution of cell states and mitigating batch artifacts. Operated in a fully unsupervised manner, CONCORD generates denoised cell encodings that faithfully preserve key biological structures, from fine-grained distinctions among closely related cell states to large-scale topological organizations. The resulting high-resolution cell atlas seamlessly integrates data across experimental batches, technologies, and species. We demonstrate the utility of CONCORD on a range of topological structures and biological contexts, underscoring its potential to extract meaningful insights from both existing and future single-cell datasets. Here, we performed single-cell transcriptional profiling to benchmark the ability of CONCORD to dissect early developmental programs and cell lineages in the free-living nematode Caenorhabditis elegans. This data complements published late-stage enriched embryogenesis transcriptomic studies, allowing the generation of a comprehensive map of the entire embryogenesis process.

Project description:In multi-cellular organisms, biological function emerges when cells of heterogeneous types and states are combined into complex tissues. Nevertheless unbiased dissection of tissues into coherent cell subpopulations is currently lacking. We introduce an automated, massively parallel single cell RNA sequencing method for intuitively analyzing in-vivo transcriptional states in thousands of single cells. Combined with unsupervised classification algorithms, it facilitates ab initio and marker-free characterization of classical hematopoietic cell types from splenic tissues. Importantly, modeling single cells transcriptional states in dendritic cells subpopulations, where a cell type hierarchy is difficult to define with marker-based approaches, uncovers complex combinatorial activity of multiple gene modules and capture cell-to-cell variability in steady state conditions and following pathogen activation. Massively parallel single cell RNA-seq thereby emerges as an effective tool for unbiased dissection of complex tissues. CD11c+ enriched splenocyte mRNA profiles from single cells were generated by deep sequencing of thousands of single cells, sequenced in several batches in an Illumina Hiseq 2000 The 'umitab.txt' processed data file contains the mRNA counts (post-filtering RMT counts) of a gene per each well (columns) The 'experimental_design.txt' contains a detailed information regarding each well. Project description:Cell type-specific gene expression patterns are outputs of transcriptional gene regulatory networks (GRNs) that dynamically reconfigure to drive diverse cellular states. Single-cell transcriptomic technologies, such as single cell RNA-sequencing (scRNA-seq) and single cell Assay for Transposase-Accessible Chromatin using sequencing (scATAC-seq), can examine the transcriptional state at individual cell resolution, allowing the study of cellular heterogeneity and cell-type specific gene regulation in dynamic processes such as cell fate specification. However, current approaches to infer cell type-specific gene regulatory networks from these datasets are limited in their ability to integrate scRNA-seq and scATACseq measurements and to model network dynamics on a cell lineage. To address this challenge, we have developed single-cell Multi-Task Network Inference (scMTNI), a multi-task learning framework to infer the gene regulatory network for each cell type on a lineage from scRNA-seq and scATAC-seq data. Using simulated, published, and newly collected single cell omic datasets, we show that scMTNI is able to accurately infer gene regulatory networks and captures meaningful network dynamics that identify GRN components associated with cell type transitions. Application of our method to mouse cellular reprogramming identified key regulators associated with cell populations that reprogram versus those that are stalled. Taken together, scMTNI is a powerful framework to infer cell type-specific gene regulatory networks and their dynamics from scRNA-seq and scATAC-seq datasets.
