Project description:These datasets support the validation and biological application of CellSexID, a computational method for inferring cell origin in sex-mismatched settings using single-cell RNA sequencing (scRNA-seq) data. CellSexID leverages the expression of sex-linked genes to classify individual cells as male or female, providing an in silico alternative to physical labeling. Two scRNA-seq datasets from sex-mismatched chimeric mouse diaphragm models are included: (i) a validation dataset, in which cell multiplexing labels were applied to establish ground-truth cell origin, and (ii) an experimental dataset, analyzed without labels to demonstrate the method’s applicability in unlabeled settings. Together, these datasets provide a resource for benchmarking computational cell origin tracking methods and for studying immune cell populations in chimeric model systems.

Lineage tracking reveals origins and relative affinities of antibodies produced by two subsets of memory B cells

Project description:Memory B cells comprise a heterogenous group of cells that differ in origin, and phenotype. During the early phases of the immune response, activated B cells can differentiate into IgM expressing memory cells, short-lived plasma cells or seed germinal centers (GCs). The memory compartment is subsequently enriched by B cells that have been through several rounds of division and selection in the GC. Here we report on the use of an unbiased lineage tracking approach to explore the origins and properties of memory B cell subsets in mice with an intact immune system. We find that activated B cells continue to differentiate into memory B cells throughout the immune response. When defined on the basis of their origins, the memory B cells originating from activated B cells or GCs differ in isotype and overall gene expression, somatic hypermutation, and in their affinity for antigen.

Project description:Single-cell transcriptomics from dissociated organs lack information regarding the spatial origin of each cell, which limits their interpretation, particularly in complex and regionally heterogeneous tissues. This is relevant in the kidney, where cell types are exposed to a wide spectrum of cellular microenvironments along the corticomedullary axis, including steep gradients of extracellular osmolality and oxygen tension. Whether kidney single-cell transcriptomes can be exploited to predict spatial origins of cells and to provide physiological readouts of the cellular microenvironment is unknown. Here, we obtained single-cell transcriptomes of mouse kidney tissue from whole organs and from defined kidney zones (cortex, outer and inner medulla) and applied computational methods to reconstruct the spatial position of kidney tubule cells along the corticomedullary axis based on their transcriptomes. Our approach enabled a spatially resolved analysis of gene expression, showed a coordinated activation of osmolality-and hypoxia-associated genes towards the kidney medulla, and predicted that transcriptomes of a given cell type across different kidney zones change gradually rather than being clearly distinct in different anatomical zones. In genetically modified mice with a tubular concentration defect, spatial reconstruction of single-cell transcriptomics and osmogene expression quantitation accurately predicted reduced medullary osmolality. We conclude that our approach, which can be applied to any mouse whole kidney single-cell transcriptomic dataset, uncovers previously underappreciated information regarding spatial origin and microenvironment-dependent cellular states, adding improved readouts to existing and future datasets.
