Project description:Kernel row number (KRN) is not only a key agronomic trait influencing maize yield but also a phenotype that underwent significant changes during maize domestication from its wild ancestor, teosinte. Previous studies have identified multiple quantitative trait loci (QTLs) associated with ear morphology on chromosome 5, among which the molecular basis and domestication role of qKRN5.04b remain unclear. To elucidate the function of qKRN5.04b, we constructed a segregating population through hybridization based on recombinant inbred lines derived from near-isogenic lines. Using high-throughput genotyping technologies and rigorously excluding interference from teosinte-derived chromosomal segments elsewhere in the genome, we narrowed the qKRN5.04b interval to a 3.8 Mb region. Transcriptomic analysis of immature maize ears revealed that differentially expressed genes were predominantly enriched in cis-regulatory RNA synthesis pathways, while KEGG pathway analysis indicated significant enrichment in auxin signal transduction. Functional validation showed that Mu insertion mutants of ZmGrx5 reduced kernel row number by two, suggesting ZmGrx5 as a candidate gene underlying qKRN5.04b. Population genetic analysis further demonstrated that ZmGrx5 is the most strongly selected member within the CC-type glutaredoxin (ROXY) family. Collectively, this study provides preliminary insights into the molecular basis of qKRN5.04b and offers valuable clues for understanding ROXY gene domestication and advancing molecular breeding strategies in maize.

Project description:The genetic factors underlying changes in ear morphology, and particularly the inheritance of kernel row number (KRN), have been broadly investigated in diverse mapping populations in maize (Zea mays L.). In this study, we mapped a region on the long arm of chromosome 1 containing a QTL for KRN. This work was performed using a set of recombinant chromosome nearly isogenic lines (RCNILs) derived from a BC2S3 population produced using the inbred maize line W22 and teosinte (Zea mays ssp. parviglumis) as the parents. A set of 48 RCNILs was evaluated in the field during the summer of 2013 in order to perform the mapping. A QTL for KRN was found that explained approximately 51% of the phenotypic variance and had a 1.5-LOD confidence interval of 203 kb. Seven genes are described in this interval. One of these candidate genes may have been the target of domestication processes in maize and contributed to the shift from two kernel row ears in teosinte to a highly polystichous ear in maize.

Project description:Kernel row number (KRN) is an important component of yield during the domestication and improvement of maize and controlled by quantitative trait loci (QTL). Here, we fine-mapped a major KRN QTL, KRN4, which can enhance grain productivity by increasing KRN per ear. We found that a ~3-Kb intergenic region about 60 Kb downstream from the SBP-box gene Unbranched3 (UB3) was responsible for quantitative variation in KRN by regulating the level of UB3 expression. Within the 3-Kb region, the 1.2-Kb Presence-Absence variant was found to be strongly associated with quantitative variation in KRN in diverse maize inbred lines, and our results suggest that this 1.2-Kb transposon-containing insertion is likely responsible for increased KRN. A previously identified A/G SNP (S35, also known as Ser220Asn) in UB3 was also found to be significantly associated with KRN in our association-mapping panel. Although no visible genetic effect of S35 alone could be detected in our linkage mapping population, it was found to genetically interact with the 1.2-Kb PAV to modulate KRN. The KRN4 was under strong selection during maize domestication and the favorable allele for the 1.2-Kb PAV and S35 has been significantly enriched in modern maize improvement process. The favorable haplotype (Hap1) of 1.2-Kb-PAV-S35 was selected during temperate maize improvement, but is still rare in tropical and subtropical maize germplasm. The dissection of the KRN4 locus improves our understanding of the genetic basis of quantitative variation in complex traits in maize.

Integrated analysis of these datasets resulted in the identification of a comprehensive set of regulatory regions in each inbred, and notably of distal enhancers which were differentiated from gene bodies by their lack of H3K4me1. Many of these distal enhancers expressed noncoding enhancer RNAs bi-directionally, reminiscent of “super enhancers” in animal genomes. We show that pollen grains are the most differentiated tissue at the transcriptomic level, and share features with endosperm that may be related to McClintock’s chromosome breakagefusion-bridge cycle. Conversely, ears have the least conservation between maize and teosinte, both in gene expression and within regulatory regions, reflecting conspicuous morphological differences selected during domestication.
