Project description:Murine B cells can be activated via the surface receptors TLR4 and CD40. For a global assessment of differences in gene expression between these two different modes of B cell activation a genome wide transcriptome analysis was performed. In order to dissect different gene expression profiles of B cells, activation was induced by LPS or LPS + anti-CD40 for 24h and 72h. Both activation states were compared to each other but also to naM-CM-/ve B cells. Gene expression profiles of naM-CM-/ve B cells, B cells activated with LPS and B cells activated with LPS + anti-CD40. Affymetrix MG 430 2.0 whole genome arrays were performed in quadruplicates for naM-CM-/ve B cells, B cells activated via TLR4 for 24 h and 72 h, and B cells activated via TLR4 + CD40 for 24 h and 72 h (20 arrays in total). To obtain genes significantly regulated upon stimulation with LPS, the expression profiles of naM-CM-/ve B cells, B cells activated with LPS for 24 h, and B cells activated with LPS for 72 h were compared to each other. After total RNA extraction, reverse transcription, cDNA extraction, the biotinylated cRNA was transcribed, fragmented, and 15 M-BM-5g cRNA hybridized in quadruplicates for each of the five groups to the 20 GeneChip arrays: Group1 naM-CM-/ve B cells, Group2 LPS activated B cells 24h, Group3 LPS + anti-CD40 activated B cells 24h, Group4 LPS activated B cells 72h, and Group5 LPS + anti-CD40 activated B cells 72h. Project description:Pro-inflammation triggered by microbial lipopolysaccharide (LPS) through Toll-like receptor (TLR) 4 in the presence of interferon (IFN)-g induces cytokine secretion in dendritic cells (DCs) tightly regulated by a defined differentiation program. This DC differentiation is characterized by a dynamic immune activating but also tolerance inducing phenotype associated with irreversible down-modulation of cytokines. CD40L on activated T cells further modifies DC differentiation. Using DNA micro arrays we showed down-regulated mRNA levels of TLR signaling molecules while CD40/CD40L signaling molecules were up-regulated at a time when LPS/IFN-g activated DCs have ceased cytokine expression. Accordingly we demonstrated that CD40/CD40L but not TLR4 or TLR3 signaling mediated by LPS or poly (cytidylic-inosinic) acid (poly I:C) and dsRNA re-established the capacity to secret interleukin (IL)-12 in LPS/IFN-g activated DCs, which have exhausted their potential for cytokine secretion. This resulting TH1 polarizing DC phenotype – which lacked accompanying secretion of the crucial immune suppressive IL-10 - enhanced activation of cytotoxic T lymphocytes (CTLs). We therefore conclude that immune modulation is restricted to a secondary T-cell mediated stimulus at an exhausted DC state which prevents an immune tolerant DC phenotype. These findings impacts on the rational design of TLR activated DC-based cancer vaccines for the induction of anti-tumoral CTL responses. Keywords: time course

Project description:Identification of TLR4 as one of the most abundant RNA species in pericytes with respect to MSC, and corroboration of TLR4 expression on the cell surface, led us to obtain a comprehensive overview of the expression program of lipopolysaccharide (LPS) stimulated pericytes. Microarray analyisis demonstrated the significant upregulation of 76 annotated genes including transcripts for adhesion molecules, inflammation mediators, pro-angiogenic factors, transcription factors and anti-apoptotic proteins. Cells were cultured in 24-w plates in complete medium for 24h before stimulation with 1 microgram/ml LPS for 4h. Samples are biological triplicates.

Project description:Genomic gains and losses, particularly amplification of oncogenes and deletion of tumor suppressor genes, are critical molecular events involved in tumorigenesis and cancer progression. These genomic structural abnormalities trigger pathway alterations which activate/inactivate transcription factors along protein network, and then affect gene transcription profiles. Therefore, trace-back analysis of the pathway alteration by integrating genomic copy number, transcription profile, and known protein network data is expected to provide key information to interpret tumorigenesis and cancer progression processes. However, there are a number of pathway alteration candidates, so that it is difficult to understand overall picture. Primitive approaches such as filtering by arbitrary selection of thresholds involve a risk of overlooking important pathway alterations and their triggers. We proposed a visualization method for the trace-back analysis of pathway alterations, called a Cluster Overlap Distribution Map (CODM). We applied the CODM to trace-back analysis of pathway alterations related to subtype classifications of high grade neuroendocrine carcinoma samples; 1) small cell lung carcinoma (SCLC) vs. large cell neuroendocrine carcinoma (LCNEC), and 2) group1 vs. group2 (this is the classification based on transcription profiles and group2 has a higher survival rate than group1). By effective use of 3D and color spaces, the CODM allowed us to understand the overall picture of pathway alteration without arbitrary selection of thresholds and to extract 6 pathway alterations related to only group1 vs. groups2, 2 pathway alterations related to only SCLC vs. LCNEC, and 2 pathway alterations related to both group1 vs. group2 and SCLC vs. LCNEC. Experiment Overall Design: Monocyte derived DCs were matured for 6 hours with 30 ng/ml lipopolysaccharide (LPS, E. coli strain O111:B4, Calbiochem, San Diego, CA) and 1.000 U/ml IFN-g (Imukin, Boehringer Ingelheim, Austria). RNA of DCs was isolated after 6, 12, 24, or 48 hours of maturation using the RNeasy kit (Qiagen, Hilden, Germany) and analyzed by the RZPD (German Resource Centre for Genome Research, Berlin) using the Affymetrix DNA micro array platform (U133 plus 2.0). DNA array data from different maturation-time experiments were compared to controls that were kept in culture for the same time without stimulation.
